DNA methylation profiling of healthy elderly individuals with different lifestyle habits

ABSTRACT: Illumina Infinium EPIC HumanMethylation BeadChip data from saliva DNA samples from a healthy elderly cohort with individuals in the age range 70-95 in Southwest Sweden. The cohort was stratified into study groups based on participants´answers to a questionnaire of different lifestyle factors including vitamin supplementations, smoking and drinking habits, physical activity (per year), sun exposure and eating habits. Vitamin D intake was evaluated from the vitamin D supplementation (alone or in a multivitamin complex), dietary vitamin D intake (fish and seafood frequency) and vitamin D synthesis in the skin (sunlight exposure and use of sunscreen). Differential methylation analysis was performed for all the study groups and the combination of different factors with vitamin D supplementation. Gender, age, smoking and alcohol (SD and frequency) were used as covariates in the analyses. Only the study groups referred to the conclusions of the study are shown.

Project description:We found that mainstream cigarette smoking (4 cigarettes/day, 5 days/week for 2 weeks using Kentucky Research Cigarettes 3R4F) resulted in >20% decrease in the percentage of normal Paneth cell population in Atg16l1 T300A mice but showed minimal effect in wildtype littermate control mice, indicating that Atg16l1 T300A polymorphism confers sensitivity to cigarette smoking-induced Paneth cell damage. We performed cohousing experiments to test if Paneth cell phenotype is horizontally transmissible as is microbiota. Atg16l1 T300A and littermate controls that were exposed to cigarette smoking were used as microbiota donors, and these donor mice were exposed to smoking for 2 weeks prior to cohousing. Separate groups of Atg16l1 T300A and littermate controls that were not exposed to cigarette smoking were used as microbiota recipients. The microbiota recipients were co-housed with microbiota donors of the same genotype for 4 weeks, during this period the donors continued to be exposed to cigarette smoking. Cigarette smoking was performed using smoking chamber with the dosage and schedule as described above. At the end of the experiment, the fecal microbiota composition was analyzed by 16S rRNA sequencing.

Cigarette smoke induces changes in the basement membrane proteins of the corneal endothelium

Project description:Proteome profiling was performed to investigate changes at a molecular level in the mouse corneal endothelium (CE) along with the basement membrane exposed to cigarette smoke (CS). Pregnant mice (gestation days 18-20) were placed in a whole-body exposure smoking chamber and a few days later pups were born. After 3½ months of CS exposure, the Confoscan4 scanning microscope was used to examine the CE of CS-exposed and control (Ct) mice. The CE was peeled under a microscope and maintained as four biological replicates (two male and two female) for CS-exposed and Ct mice; each replicate consisted of 16 CE. The proteome of the CE was investigated through mass-spectrometry using 8-plex isobaric tandem mass tags (TMT). The CE images of CS-exposed and Ct mice revealed a difference in the shape of corneal endothelial cells (CECs) accompanied by a nearly 10% decrease in CEC density (p = 3.0e-0.5) resulting from exposure to CS. The proteome profiling identified a total of 524 proteins exhibiting statistically significant changes in CE from CS-exposed and Ct mice. Importantly, proteins known to be an integral part of the basement membrane including COL4α1, COL4α2, COL4α3, COL4α4, COL4α5, and COL4α6, Col8α1, Col8α2, FN1, etc. exhibited diminished protein levels in the CE of CS-exposed mice. Here, we report the effects of CS on the CE, and our data strongly suggest that CS exposure results in reduced CEC density and diminished concentration of proteins known to be an integral part of the basement membrane.

This study reports the results from the systems toxicology arm of a 90-day rat inhalation study (OECD test guideline 413) to assess the effects of CHTP1.2 aerosol compared with cigarette smoke (CS). Rats were exposed to filtered air (sham), to CHTP1.2 aerosol (at 15, 23 and 50 µg nicotine / L), or to the 3R4F reference cigarette smoke (at 23 µg nicotine / L).

Post-harvest strawberry fruit LC-MSMS

Project description:To determine the effect of different temperature on strawberry after harvest, physiological indicator analysis and proteomics analysis were conducted on ripened strawberry (‘Sweet Charlie’) fruit stored at 4 °C, 23 °C, and 37 °C (±2) for 10 or 20 days. Results showed that 4 °C maintained a better visual quality of strawberry, and the weight loss and firmness remained stable within 3 days. Low temperature negatively affected anthocyanin but positively affected soluble sugars. Though anthocyanin content was higher with increasing temperature, anthocyanin synthesis related proteins were downregulated. Higher indole-acetic acid (IAA) content in seeds and lower abscisic acid (ABA) content were found in berry at 4 °C. Antioxidant related proteins were upregulated during storage, showing a significant up-regulation of POD at 4 °C, and AsA-GSH cycle related proteins and heat shock proteins (HSPs) at 37 °C. In addition, overexpressed sugar phosphate/phosphate translocator, 1-aminocyclopropane-1-carboxylate oxidase and aquaporin PIP2-2 had a positive effect in response to low temperature stress for containing higher protopectin content and POD activity.

Post-exposure effect of whole cigarette smoke on in vitro 3D human airway epithelial tissues from large and small epithelial cells

Project description:Chronic obstructive pulmonary disease (COPD) is a disease state characterized by poorly reversible, limited airflow that is usually both progressive and associated with an abnormal inflammatory response of the lung. One cause of COPD is chronic exposure to airborne materials such as cigarette smoke (CS), which leads to impaired respiratory function in damaged tissues. Damaged epithelial tissue initiates repair processes including proliferation and re-differentiation until there is complete regeneration of a pseudostratified epithelium. These repair processes in airway epithelial tissues are essential for maintaining normal airway function. However, impairment of epithelial repair leads to architectural changes through region-dependent remodeling processes that are associated with a fixed airflow limitation in COPD. To fully understand what factors mostly contribute to airway remodeling heterogeneity in COPD pathogenesis, we used two in vitro human airway epithelial 3D culture models, namely, MucilAir™ and SmallAir™ tissues, which are derived from large and small airway epithelial cells, respectively. To focus on regional heterogeneity of the respiratory tract, tissues from a single donor were used to eliminate potential donor-to-donor differences in responses to external stimuli. We exposed the tissues to different concentrations of whole CS (low, middle, and high), and examined the transcriptome at different post-exposure periods (4, 24, 48, and 72 h post-exposure).
