Project description:We aimed to examine changes in cellular composition of intestinal crypts, villi, and polyps from wild-type, Grem1-overexpressing (Vil1-Grem1) and anti-Grem1 antibody-treated (30 mg/kg subcutaneously weekly from the age of 6-weeks old for 10 weeks) Vil1-Grem1 mice by scRNA-seq. The proximal small bowel was dissected out the muscle layer was scraped off mechanically with a coverslip and discarded. The villus compartment and crypt compartment were separated mechanically and digested into a single cell suspension and processed using a 10X Genomics Chromium Single Cell 3' v3 kit and Chromium Instrument.

Single-cell RNA-seq (10x Chromium V3) of zebrafish csf1ra and csf1rb mutant whole kidney marrows

Project description:Macrophage colony-stimulating factor receptor (M-CSFR/CSF1R) signaling is crucial for the differentiation, proliferation, and survival of myeloid cells. Therapeutic targeting of the CSF1R pathway is a promising strategy in many human diseases, including neurological disorders or cancer. Zebrafish are commonly used for human disease modeling and preclinical therapeutic screening. Therefore, it is necessary to understand the proper function of cytokine signaling in zebrafish to reliably model human-related diseases. Here, we investigate the roles of zebrafish csf1ra and csf1rb in adult myelopoiesis using single-cell RNA sequencing. Our analysis of adult whole kidney marrow (WKM) hematopoietic cells suggests that csf1rb is expressed mainly by blood and myeloid progenitors and that the expression of csf1ra and csf1rb is non-overlapping. We point out differentially expressed genes important in hematopoietic cell differentiation and immune response in selected WKM populations. Our findings could improve the understanding of myeloid cell function and lead to the further study of CSF1R pathway deregulation in disease, mostly in cancerogenesis.

Single cell RNA and CITE sequencing of cells from synovial tissue biopsies of healthy donors, and Rheumatoid Arthritis (RA) patients with active disease or sustained clinical remission

Project description:The dataset includes the raw FASTQ files generated from the 10x Genomics Single Cell 3’ v3.1 experiments. For samples processed with TotalSeq Hashtag reagents, the corresponding hashtag oligonucleotide and condition annotations are provided as separate .csv files. The processed matrices contain filtered readcounts for each cell barcode and, where multiplexing was used, the demultiplexed sample assignments derived from the hashtag data as .csv files. Synovial biopsies were taken using 14G Precisa Needle (HS Hospital Service, Italy) in ultrasound-guided protocol, and digested as described previously (Alivernini et al, 2020). Live CD45+ cells from the synovial tissue (ST) of healthy donors (n=3), patients with active RA (n=5) and patients in sustained remission (n=2) were sorted for single cell RNA (scRNA) or CITE (scCITE) sequencing using the 10x Genomics platform. Maximum 20,000 immune cells from tissue were sorted into Protein LoBind 1.5 ml Eppendorf tube containing 300 μl of RPMI media with 10% of FSC. Cells were loaded onto a Chromium Controller (10X Genomics) for single-cell partitioning, followed by library preparation using Single-Cell 3’ Reagent Kits v3.1. For 3 healthy ST and 4 ST from active RA (Figure S1), Totalseq Hashtag were used (Biolegend #394601, #394603, #394605, #394607, #394609) to combine 2 samples per run, and TotalSeq™-A Human Universal Cocktail (V1.0) was used to collect protein expression (CITEseq) data together with transcriptome data. Single-cell libraries were sequenced on the Illumina HiSeq 4000 system to a minimum depth of 50k reads/cell.

Single-Cell RNA sequencing of stage 6 Drosophila embryos with 25 enhancer reporter assays

Project description:Single-cell RNA sequencing (scRNA-seq) in Drosophila embryos at 2.5 to 3.5 hours after egg lay (corresponding to developmental stages 5 to 7, with a majority of stage 6). The experiments were performed in the nos-phiC31; attP40 fly line containing a reporter construct with the sequence of a candidate enhancer driving the expression of the CD2 reporter gene. scRNA-seq libraries were generated using the 10X 3' end v3.1 kit, with three batches of embryo collection, dissociation, 10X chromium encapsulation, and sequencing performed from the same flies.

Single cell RNA-sequencing of epithelial cells, endothelial cells and macrophages from mouse submandibular salivary glands

Project description:The salivary glands often become damaged in individuals receiving radiotherapy for head and neck cancer, resulting in chronic dry mouth. This leads to detrimental effects on their health and quality of life, for which there is no regenerative therapy. Macrophages are the predominant immune cell in the salivary glands and are attractive therapeutic targets due to their unrivalled capacity to drive tissue repair. Yet, the nature and role of macrophages in salivary gland homeostasis, and how they may contribute to tissue repair following injury is not well understood. Here, using scRNAseq we profile the transcriptomes of adult mouse salivary gland macrophages at steady state (D0) and at days 3 and 28 after targeted irradiation injury to define the transcriptional profiles of macrophages during homeostasis, acute injury and regeneration. We sorted epithelial cells (CD326+), endothelial cells (CD31+) and macrophages (CD45+CD11b+F4/80+) and sequenced their transcriptomes using 10x Genomics Single Cell 3' (v3.1). For each sample equal numbers of cells from 2 mice were pooled.
