Cross-tissue immune cell analysis reveals tissue-specific features in humans

ABSTRACT: The goal of this project is to perform a systematic comparison of immune cell lineages across human tissues. To this end, we collected up to 16 tissues from twelve adult deceased organ donors, isolated immune cells and profiled them using single-cell RNA sequencing and VDJ sequencing generating a dataset of around 360,000 cells.

Broad and thematic remodeling of the surface glycoproteome on isogenic cells tranformed with driving proliferative oncogenes

Project description:The cell surface proteome, the surfaceome, is the interface for engaging the extracellular space in normal and cancer cells. Here we apply quantitative proteomics of N-linked glycoproteins to reveal how a collection of some 700 surface proteins is dramatically remodeled in an isogenic breast epithelial cell line stably expressing any of six of the most prominent proliferative oncogenes, including the receptor tyrosine kinases, EGFR and HER2, and downstream signaling partners such as KRAS, BRAF, MEK and AKT. We find that each oncogene has somewhat different surfaceomes but the functions of these proteins are harmonized by common biological themes including up-regulation of nutrient transporters, down-regulation of adhesion molecules and tumor suppressing phosphatases, and alteration in immune modulators. Addition of a potent MEK inhibitor that blocks MAPK signaling brings each oncogene-induced surfaceome back to a common state reflecting their strong dependence on the MAPK pathway to propagate signaling. Using a recently developed glyco-proteomics method of activated ion electron transfer dissociation (AI-ETD) we found massive oncogene-induced changes in 142 N-linked glycans and differential increases in complex hybrid glycans especially for KRAS and HER2 oncogenes. Overall, these studies provide a broad systems level view of how specific driver oncogenes remodel the surface glycoproteome in a cell autologous fashion, and suggest possible surface targets, and combinations thereof, for drug and biomarker discovery.

Project description:Raw sequencing data used in the paper \"A biological-computational cell lineage discovery platform based on duplex MIPs\" (doi: https://doi.org/10.1101/191296) involving single cells from the YUCLAT melanoma patient and DU145 cell line which cultured in standart condition as recommend. The single cells were prepared by CellCellector for DU145 and FACS for YUCLAT, amplified by RepliG WGA kit . Targeting sequencing library is cronstructed with duplex Molecular Inversion Probes wtih the protocol as described in the paper. Illumina NextSeq is used to sequence these libraries.

Acetyl-H4 chIP-seq of control, NaBu-treated, and random behavioral clusters of zebrafish 8 dpf larvae

Project description:We wanted to analyze the differences in acetyl-H4 content related to inter-individual behavioral variability. We retrieved three groups of samples: The first one was composed by 4 different clusters of zebrafish composed each one by 5 zebrafish larvae. Within each cluster, the behavioral differences across the larvae were minimal, while between the clusters, there were high differences in the behavior. The second one was composed by 4 different clusters of sodium butyrate (NaBu)-treated zebrafish composed each one by 5 larvae. The selection choice was the same as in the first group, but due to their behavioral effect of NaBu, the differences between the clusters were significantly reduced compared to control. The third one was composed by 3 different clusters of 5 zebrafish each randomly selected from the behavioral space. This group is a control of variability not associated to behavior.

Project description:We profiled gene expression in adipose tissue from F2 progeny from a cross between the outbred M16 (selectively bred for rapid weight gain) and ICR (control) mouse strains. We developed a framework for reconstructing tissue-to-tissue coexpression networks between genes in hypothalamus, adipose or adipose tissues that are independent of networks constructed from single tissue analyses. The subnetworks we identify as specific to tissue-to-tissue interactions associate with multiple obesity-relevant biological functions like circadian rhythm, energy balance, stress response, or immune response.
