Project description:Acute lymphoblastic leukemia (ALL) is characterized by the accumulation of somatic genetic alterations in B- or T-lymphoid precursor cells eventually resulting in overt leukemia. We characterized somatic events associated with leukemic transformation by detailed genome-wide copy number analyses of 53 adult B-cell acute lymphoblastic leukemia (B-ALL) and, 20 adult T-cell ALL (T-ALL) cases by comparing to matched control remission specimens. Contrary the paediatric counterpart, adult ALL is scarcely researched in terms of genetic events. We initiated this study to examine whether there are differences in genetic events between paediatric and adult ALL and to observer whether these genetic lesions are driven by aberrant RAG activity. This submission of 53 adult B-ALL and 20 adult T-ALL, with 73 matched control remission material, characterized on the Affymetrix GeneChip Genome-Wide Human SNP 6.0 serves as a repository for multiple studies examining the leukemogenic mechanisms underlying overt ALL establishment. The Affymetrix GeneChip Genome-Wide Human SNP 6.0 was utilized due to its capability to detect copy number variations (CNVs) with high resolution in conjunction to determining genotypes. After informed consent, bone marrow aspirates or peripheral blood samples of a representative cohort of 73 adult ALL patients were collected. Eligible patients had a diagnosis of primary ALL confirmed by cytological examination and immunophenotyping of blood and bone marrow. The majority of these cases were treated following the HOVON (Dutch-Belgian Hematology-Oncology Co-operative group) protocols (http://www.hovon.nl). All studies were approved through the institutional ethics review board and all patients provided written informed consent in accordance to the declaration of Helsinki.<br>Complementary expression profiling data from the same study have also been deposited at ArrayExpress, under accession number E-MTAB-5035 ( http://www.ebi.ac.uk/arrayexpress/experiments/E-MTAB-5035/ ). Project description:Acute lymphoblastic leukemia (ALL) is characterized by the accumulation of somatic genetic alterations in B- or T-lymphoid precursor cells eventually resulting in overt leukemia. Contrary to paediatric ALL, its adult counterpart is rather scarcely researched. Early studies demonstrated that gene expression profiling (GEP) is a valuable tool for subgroup identification and risk stratification. This submission of 192 ALL (137 B-cell ALL [B-ALL] and 55 T-cell ALL [T-ALL]) cases characterized on gene expression microarrays serves as a repository for multiple studies examining the leukemogenic mechanisms underlying overt ALL establishment. After informed consent, bone marrow aspirates or peripheral blood samples of a representative cohort of 192 adult ALL patients were collected. Eligible patients had a diagnosis of primary ALL confirmed by cytological examination and immunophenotyping of blood and bone marrow. The majority of these cases were treated following the HOVON (Dutch-Belgian Hematology-Oncology Co-operative group) protocols (http://www.hovon.nl). All studies were approved through the institutional ethics review board and all patients provided written informed consent in accordance to the declaration of Helsinki. Survival data for these patients are captured but not shared publicly for data protection purposes, and will only be available on a case-by-case basis upon specific request, which are likely to be made in a collaborative structure. Blasts and mononuclear cells were purified by Ficoll-Hypaque (Nygaard, Oslo, Norway) centrifugation and cryopreserved. All samples contained 80-to-100 percent blast cells after thawing, regardless of the blast count at diagnosis. Project description:Receptor tyrosine kinase (RTK)-dependent signaling has been implicated in the pathogenesis of acute lymphoblastic leukemia (ALL) of childhood. However, the RTK-dependent signaling state and its interpretation with regard to biological behavior are often elusive. To decipher signaling circuits that link RTK activity with biological output in vivo, we established patient-derived xenograft ALL (PDX-ALL) models with dependencies on fms-like tyrosine kinase 3 (FLT3) and platelet-derived growth factor receptor β (PDGFRB), which were interrogated by phosphoproteomics using iTRAQ mass spectrometry. Signaling circuits were determined by receptor type and cellular context with few generic features, among which we identified group I p21-activated kinases (PAKs) as potential therapeutic targets. Growth factor stimulation markedly increased catalytic activities of PAK1 and PAK2. RNA interference (RNAi)-mediated or pharmacological inhibition of PAKs using allosteric or adenosine triphosphate (ATP)-competitive compounds attenuated cell growth and increased apoptosis in vitro. Notably, PAK1- or PAK2-directed RNAi enhanced the antiproliferative effects of the type III RTK and protein kinase C inhibitor midostaurin. Treatment of FLT3- or PDGFRB-dependent ALLs with ATP-competitive PAK inhibitors markedly decreased catalytic activities of both PAK isoforms. In FLT3-driven ALL, this effect was augmented by coadministration of midostaurin resulting in synergistic effects on growth inhibition and apoptosis. Finally, combined treatment of FLT3 D835H PDX-ALL with the ATP-competitive group I PAK inhibitor FRAX486 and midostaurin in vivo significantly prolonged leukemia progression-free survival compared with midostaurin monotherapy or control. Our study establishes PAKs as potential downstream targets in RTK-dependent ALL of childhood, the inhibition of which might help prevent the selection or acquisition of resistance mutations toward tyrosine kinase inhibitors.

Project description:Recently, deep sequencing of melanoma and pediatric acute lymphoblastic leukemia samples identified a new microRNA - miR-3151 - embedded in intron 1 of the BAALC gene. MiR genes are located throughout the genome, but about one-third of mammalian miRs reside within introns of host genes. Some of these intronic miRs have been found to act in functional synergism with their host genes. These findings led us to hypothesize that miR-3151 could be overexpressed in patients with elevated BAALC levels and thus might contribute to the adverse prognostic impact of its host gene, either acting in concert with BAALC or perhaps even being the element predominantly responsible for the adverse outcome observed in BAALC overexpressing AML patients.Thus, we have measured miR-151 and BAALC expression in a cohort of molecularly well characterized de novo CN-AML patients to assess the impact of miR-3151 expression alone and in combination with its host BAALC on outcome. microRNA expression profiles associated with miR-3151 expression in older patients with cytogenetically normal acute myeloid leukemia were derived using microarrays.
