RNAseq of Trypanosoma brucei 427 bloodstream forms after depleting RBSR1 using RNAi.

ABSTRACT: RBSR1-CTAP expressing cells were transfected with RNAi targeting RBSR1. 3 independent clones were used and RNAi was induced for 24 hours with 100ng/ml tetracycline. PolyA enriched samples are paired-end reads, file names ending _1 are one strand and _2 are the other strand. rRNA depleted sample are single end reads.

Sequences that influence mRNA trans splicing and polyadenylation in trypanosoma brucei.

Project description:Trypanosoma brucei library consisting of a pool of reporters with the 14Ts polypyrimidine tract replaced with 11 random nucleotides. The library is treated with 0.2ug/ml of puromycin, then survivors are grown in 1ug/ml puromycin. The reporters are recovered from the untreated and the 2 two treatment groups and PCR amplicons targeting the the random sequences identified by HTS. The drug treated samples were analysed in triplicates and untreated in duplicates. The results are paired reads, file names ending _1 are one strand and _2 are the other strand.

Whole transcriptome sequencing of wheat 3B chromosome

Project description:To study the expression profiles of hexaploid wheat chromosome 3B genes during the life cycle of a wheat plant and establish a transcriptome atlas for this chromosome, deep transcriptome sequencing was conducted in duplicates in 15 wheat samples corresponding to five different organs (leaf, shoot, root, spike, and grain) at three developmental stages each. Strand-non-specific and strand-specific libraries were used to produce 2.52 billion paired-end reads (232 Gb) and 615.3 single-end reads (62 Gb), respectively.

Project description:The goal of this study is to decipher the effect of the lc and fas mutations on gene expression during floral development in tomato as well as determining the effect of strongly downregulating tomato CLV3 using the RNAi strategy. The strand-specific RNA libraries were sequenced through Illumina HiSeq2000 at Genomic Resources Core Facility at Weill Cornell Medical College for 50 bp single–end sequencing. Total raw reads for each sample ranged between 20-30 millions.

ChIP-seq analysis of SRT1 and H3K9ac in MH63 and srt1 RNAi.

Project description:We report the high-throughput profiling of H3K9ac and SRT1 in MH63 and SRT1 RNAi. By obtaining about 8 million pair-end reads from H3K9ac and 6 million pair-end reads from SRT1, we find that about 45% of rice genes are marked by H3K9ac in 11 day-old seedlings. There are 1824 genes may be bound directly by OsSRT1. OsSRT1 is a site-specific deacetylase involved in deacetylation of H3K9 over specific genes. Overlapping between increased H3K9ac peaks in the RNAi plants and that of OsSRT1-binding was found over 37 genes, suggesting that OsSRT1 directly targeted to these genes for H3K9 deacetylation. The observations that H3K9ac was enriched at the 5M-bM-^@M-^Y end of genes larger than 1.5 kb and OsSRT1 RNAi enhanced the enrichment at that position. However, the OsSRT1-binding was found to be enriched over gene bodies. While the meaning of this binding profile is not yet clear, it is speculated that OsSRT1 may contribute to maintain the low level of H3K9ac in the gene body. In addition, this work revealed that OsSRT1 is enriched over retrotransposons. Examination of H3K9ac in MH63(WT) and SRT1-RNAi, OsSRT1 in MH63.
