Sequences that influence mRNA trans splicing and polyadenylation in trypanosoma brucei.

ABSTRACT: Trypanosoma brucei library consisting of a pool of reporters with the 14Ts polypyrimidine tract replaced with 11 random nucleotides. The library is treated with 0.2ug/ml of puromycin, then survivors are grown in 1ug/ml puromycin. The reporters are recovered from the untreated and the 2 two treatment groups and PCR amplicons targeting the the random sequences identified by HTS. The drug treated samples were analysed in triplicates and untreated in duplicates. The results are paired reads, file names ending _1 are one strand and _2 are the other strand.

The library is treated with puromycin at a concentration of either 0.2ug/ml, 0.4ug/ml or 1ug/ml. The reporters are recovered and PCR amplicons targeting the random sequences identified by HTS. The results are paired reads, where the suffixes _1 and _2 are reads 1 and 2 respectively. Also included are sequencing results from the plasmid library.

Project description:RBSR1-CTAP expressing cells were transfected with RNAi targeting RBSR1. 3 independent clones were used and RNAi was induced for 24 hours with 100ng/ml tetracycline. PolyA enriched samples are paired-end reads, file names ending _1 are one strand and _2 are the other strand. rRNA depleted sample are single end reads.

High-throughput sequencing analysis of the relative frequency of Contacts between Sister Copies emerging from a replication fork in Vibrio cholerae

Project description:Paired-end deep-sequencing was used to determine in parallel the status and position of sister-chromatid contact (SC2) reporters and/or site-specific recombinase (SSR) activity reporters inserted at random positions in a library of cells. The SC2 reporters are short recombination cassettes for a topology-independent site-specific recombinase (Cre or Xer). The SSR-activity reporters are long recombination cassettes. The SC2 reporter cassettes are composed of two directly-repeated recombination sites separated by a DNA segment too short to permit their excision by intramolecular recombination. The SSR-activity cassettes are composed of two directly-repeated recombination sites separated by a DNA segment long enough to permit their excision by intramolecular recombination. The assays start with the engineering of a cell line with a conditional expression allele for Cre or Xer and the creation of a library of cells harbouring a cognate SC2 or SSR-activity reporter at different genomic positions. Production of the recombinase was induced for different lengths of time during cell growth and/or at specific stages of the cell cycle. The position of the SC2 reporter harboured by each cell and the recombination status of the recombination cassette it contains are then determined by high-throughput paired-end sequencing.

PCR library was deep sequenced using highthroughput Illumina platform Novaseq 6000.

Project description:MOLM13 or MV411 cells were generated to express Cas9, infected with CRISPR library (Tzelepis et al 2016) , selected for puromycin resistance and exposed to Sorafenib (50nM), Crenolanib (20nM) or vehicle, DMSO. Cells were collected at time 0 (post puromycin selection), day 7 and 14 for Sorafenib as well as 14 and 21 for Crenolanib. DNA was extracted and sgRNA barcodes were amplified. The resulting PCR library was deep sequenced using the Illumina HiSeq 2500 using 6 samples per lane.

SALP, a new NGS library construction method especially useful for the high-throughput characterization of chromatin openness states

Project description:Background: Next-generation sequencing (NGS) is fundamental to the current biological and biomedical research. Construction of sequencing library is a key step of NGS. Therefore, various library construction methods have been explored. However, the current methods are still limited by some shortcomings. Results: This study developed a new NGS library construction method, Single strand Adaptor Library Preparation (SALP), by using a novel single strand adaptor (SSA). SSA is a double-stranded oligonucleotide with a 3ʹ overhang of 3 random nucleotides, which can be efficiently ligated to the 3′ end of single strand DNA by T4 DNA ligase. SALP can be started with any denatured DNA fragments such as those sheared by Tn5 tagmentation, enzyme digestion and sonication. When started with Tn5-tagmented chromatin, SALP can overcome a key limitation of ATAC-seq and become a high-throughput NGS library construction method, SALP-seq, which can be used to comparatively characterize the chromatin openness state of multiple cells unbiasly. In this way, this study successfully characterized the comparative chromatin openness states of four different cell lines, including GM12878, HepG2, HeLa and 293T, with SALP-seq. Similarly, this study also successfully characterized the chromatin openness states of HepG2 cells with SALP-seq by using 105 to 500 cells. Conclusions: This study developed a new NGS library construction method, SALP, by using a novel kind of single strand adaptor (SSA), which should has wide applications in the future due to its unique performance.
