Whole-genome sequencing of SARS-CoV-2 samples in Sweden during early 2022

ABSTRACT: We developed an extraction-free qPCR assay to identify Omicron BA.1 cases and verified lineage by sequencing. We find that BA.2 variants show almost twice the viral load (Ct) compared to both BA.1 as well as Delta variants.

Overexpression of GmDof4 from Soybean Significantly Enhances the Lipid Content of Chlorella ellipsoidea

Project description:Here, we transferred GmDof4 from soybean (Glycine max), a transcription factor affecting content of lipid in Arabidopsis, into C. ellipsoidea and found that the expression of GmDof4 significantly enhanced the lipid content by maximum 57.21%, shifted the content of different fatty acids, but did not affect the growth of the host cells. Using the Solexa/Illumina-based RNA-Seq analysis, we found expression of GmDof4 significantly regulates 1,076 genes, of which 754 genes were up-regulated and 322 genes were down-regulated, under mixotrophic culture. This study provides a new way to improve the lipid of microalgae. The GmDof4 transgenic strain Dof4-1 and control (pCK transgenic line CK-1) were cultured in liquid antibiotic-free Endo medium at 25M-bM-^DM-^C under illumination (100 M-NM-<mol photons m-2 s-1) for 120 h. Cells at a concentration of approximately 1M-CM-^W 10^7 cells/mL were collected for library construction and sequencing using Illumina GAIIx.

Cucumber transcriptome tells story of early fruit development from fruit set through exponential growth

Project description:Early stages of fruit growth from initial set through exponential growth are critical determinants of size and yield, however, there has been little detailed analysis of this phase of development. In this study we combined morphological analysis with 454 pyrosequencing to study gene expression changes occurring in young cucumber fruit at five ages from anthesis through the end of exponential growth. The resulting 1.13 million ESTs were assembled into 27,859 contigs with a mean length of 834 base pairs and a mean of 67 reads per contig. Principal component analysis separated the fruit ages into three groups corresponding with cell division/pre-exponential growth (0 and 4 days post pollination (dpp)), peak exponential expansion (8dpp), and late/post-exponential expansion stages of growth (12 and 16 dpp). Transcripts predominantly expressed at 0 and 4 dpp included homologs of histones, cyclins, and plastid and photosynthesis related genes. The group of genes with peak expression at 8dpp included cytoskeleton, cell wall, and lipid metabolism related genes and phloem specific proteins. This group also was dominated by genes with unknown function or without Arabidopsis homologs, suggesting unique factors contributing to the rapid growth phase in cucurbits. A second shift in gene expression was observed at 12-16dpp, which was characterized by abiotic and biotic stress related genes and significant enrichment for stress related- and developmental- transcription factor gene homologs. Collectively, the gene expression information coupled with morphological analyses tells a progressive story of cell division, development of photosynthetic capacity, cell expansion and fruit growth, phloem activity, protection of the fruit surface, and finally transition away from fruit growth toward defense and maturation. mRNA profiling of early fruit development using 454 sequencing.

Three Distinct Phases of Regeneration-Specific Gene Expression in the Axolotl Blastema

Project description:The salamander has the remarkable ability to regenerate its limb after amputation. Cells at the site of amputation form a blastema and then proliferate and differentiate to regrow the limb. To better understand this process, we have performed deep RNA sequencing of the blastema over a time course. We find genes expressed in three phases with a prominent burst in oncogene expression during the first day, blastemal/limb bud genes peaking at 7 to 14 days, and markers for terminal differentiation upregulated later. We compare these expression patterns to those in a mouse digit amputation model to identify genes specific to the regenerative response. We find that limb patterning genes, SALL genes, and genes involved in the proteasome, adult stem cell, embryonic stem cell, retinoid metabolism, and WNT and NOTCH signaling are regeneration-specific. We establish the “Axolomics” Database, which provides a tool for depositing, retrieving, and searching axolotl-related “omic” information. The experiment includes two time course data sets. A multi-protease, multi-dissociation, bottom-up-to-top-down proteomic view of the Loxosceles intermedia venom

Project description:Venoms are a rich source for the discovery of molecules with biotechnological applications, but their analysis is challenging even for state-of-the-art proteomics. Here we report on a large-scale proteomic assessment of the venom of Loxosceles intermedia, the so-called brown spider. Venom of 200 spiders was extracted and fractioned into aliquots greater than or less than 10kDa. Then, each aliquot was further aliquoted and digested with trypsin (4h), trypsin (18h), Pepsin (18h), Chymotrypsin (18h), and analyzed by MudPIT on an Orbitrap XL mass spectrometer fragmenting precursors by CID, HCD, and ETD. Aliquots of undigested samples were also analyzed. Our experimental design allowed us to apply spectral networks, thus enabling us to obtain de meta-contig assemblies, and consequently de novo sequencing of practically complete proteins, culminating in a deep proteome assessment of this venom.

Late-stage embryonic gene expression in three cartilaginous fishes

Project description:Gene expression profiling of pooled late stage embryos from Leucoraja erinacea, Scyliorhinus canicula and Callorhinchus milii show that HOXC cluster genes are not expressed in the two elasmobranch fishes, L. erinacea and S. canicula. This finding supports the observations that these genes are not found in whole genome shotgun sequencing of L. erinacea or genomic clones from S. canicula. Transcriptome analysis reveals strain-specific and conserved stemness genes in Schmidtea mediterranea

Project description:The transcriptome of the planarian Schmidtea mediterranea is not well characterized. We have used RNA-Seq to characterize the transcriptome in both sexual and asexual strains of S. mediterranea from both untreated and irradiated animals. Moreover, we have performed RNA-Seq on RNA purified from FACS sorted neoblasts and differentiated cells. Together these studies expand our understanding of the planarian transcriptome and have identified strain-specific, neoblast-specific, and conserved transcripts. RNA-Seq was performed on RNA isolated from untreated and irradiated S. mediterranea animals from both the sexual and asexual strains, on FACS purified X1 neoblasts, X2 neoblasts, and Xins differentiated cells. A four-arm study of A375 melanoma cell line-derived xenograft tumors in NSG mice treated with Vemurafenib and CB839

Project description:Melanoma is a rare but deadly form of skin cancer, which is often treated with BRAF inhibitors such as Vemurafenib (referred to as PLX4032). Whilst Vemurafenib prolongs the survival of patients, BRAF inhibitor resistance inevitably occurs in most cases. Previous studies demonstrated that metabolic rewiring occurs in BRAF inhibitor resistance and causes dependence on glutamine. To investigate whether this vulnerability could be exploited with clinically relevant drugs, we used the BRAF inhibitor, Vemurafenib, and the glutaminase imhibitor, CB839 to treat A375-derived melanoma xenografted tumors. We showed that whilst CB839 did not significantly affect the growth of A375-derived tumors compared to those given a vehicle, the addition of CB839 to Vemurafenib treatment had a significant anti-tumor effect. Tumors were taken at the endpoint (Max tumor length 15mm) from the 6 mice in each treatment group and cut into fragments and stored in RNAlater for RNAseq analysis. RNA extraction was performed on 1-3 fragments per tumor to make up 200-300mg of tissue.
