Gene expression by microarray of Caenorhabditis elegans introgression lines carrying human alpha-synuclein

ABSTRACT: We conducted an experiment on introgression lines of Caenorhabditis elegans derived from a NL5901 cross with three previously constructed CB4856>N2 ILs (WN268, WN269, and WN270). The tested ILs carry a combination of chromosome V introgressions and the alpha-synuclein trans-gene: CB4856>N2 / aS, CB4856>N2 / -, - / aS, and - / -. We grew synchronized populations of the nematodes (12 ILs, N2, CB4856, NL5901, and SCH4856) under normal conditions (20 degrees Celcius, feeding on Escherichia coli OP50) for 120 hours. This experiment was repeated three times. The goal of the experiment was to identify loci affecting gene expression in the presence of human alpha-synuclein

Gene expression by microarray of two genotypes of Caenorhabditis elegans carrying human alpha-synuclein

Project description:We conducted a timeseries experiment on Caenorhabditis elegans genotypes NL5901 and SCH4856, which carry a human alpha-synuclein gene in an N2 and a CB4856 genetic background respectively. We grew synchronized populations of the nematodes under normal conditions (20 degrees Celcius, feeding on Escherichia coli OP50) for 24 to 216 hours. Each 24 hours plates were sampled. The goal of the experiment was to identify a timepoint where the differential development speed of the two genotypes had little influence on gene expression profiles.

Microarray of C. elegans wild types N2 and CB4856 after Orsay virus infection and heat-shock treatment.

Project description:This explorative study investigated the transcriptional response of C. elegans wild types N2 and CB4856 after Orsay virus infection and Heat shock (n=1). Each strain had a sample that was heat-shocked and infected, one that was heat-shocked and mock-infected, one that was only infected and one that only underwent a mock infection. Age synchronized worms were treated separately according to different treatments mentioned before. After flash freezing, RNA was isolated, labeled and hybridized on oligo microarray (Agilent) slides.

DNA sequencing of Caenorhabditis elegans recombinant inbred lines containing a human alpha-synuclein trans-gene

Project description:Recombinant inbred lines were created by crossing the alpha-synuclein containing Caenorhabditis elegans strains NL5901 and SCH4856. These strains contain the human alpha-synuclein gene fused to YFP and under the control of an unc-54 promotor (unc-54p::alpha-synnuclein::YFP) in an N2 and CB4856 genetic background, respectively. These two strains were used to generate a total of 212 recombinant inbred lines, of which 88 were genotyped by whole-genome sequencing using a MiSeq. These recombinant inbred lines can be used for mapping genetic modifiers affecting protein accumulation.

Gene expression profiling in control, heat-shock, and recovery treatment in an introgression line population of Caenorhabditis elegans L4 larvae

Project description:This experiment investigates the genetic architecture of gene expression (eQTL) in three different treatments in an N2xCB4856 introgression line population of Caenorhabditis elegans. The goal is to compare the effect of small CB4856 introgressions in an N2 genetic background versus a previously conducted experiment using recombinant inbred lines (RILs) derived from the same parental strains. We exposed ILs to a control (56 ILs), heat-stress (56 ILs), and recovery treatment (55 ILs). Additionally, also both parental strains, N2 and CB4856 were exposed to these three treatments (in at least 3 replicas per treatment). More specifically, these three conditions can be characterized as: (i) the control treatment was grown for 48 hours at 20C, (ii) the heat-stress treatment was grown for 46 hours at 20C followed by 2 hours at 35C, and (iii) the recovery treatment was grown for 46 hours at 20C, followed by 2 hours at 35C and thereafter 2 hours at 20C. Thereafter RNA was isolated, labelled and hybridized on microarray. The gene expression profiles were used for comparison versus findings in the RIL population (E-MTAB-5779).

Microarray of five Caenorhabiditis elegans genotypes with or without a human alpha-synuclein transgene in the genetic background

Project description:Previous studies in Caenorhabditis elegans expressing the human alpha-synuclein protein, have shown that protein aggregation and some aetiologies of Parkinsons disease can be recapitulated in this model nematode. However, it is known that the genetic background is important in how the disease progresses in humans. This study sought to address this topic in the model nematode C. elegans. In this study we measured gene expression in C. elegans nematodes with different genetic backgrounds (JU511, JU1926, JU1931, and JU1941) with an introgression of and N2 region with the alpha-synuclein protein in chromosome IV. We measured expression in the wild-type strains and strains with the transgene. Each strain was measured in three biological replica's at an age of 48 hours post synchronization by bleaching.

Time series of gene expression profiles from C. elegans exposed to heat-stress and during subsequent recovery

Project description:This data set provides insight into the temporal dynamics of gene expression changes during heat-stress (at 35C) and during subsequent recovery (at 20C) in Caenorhabditis elegans. Age synchronized C. elegans CB4856 hermaphrodite populations were exposed to heat stress (35C) for 0h, 0.5h, 1h, 2h, 4h, and 6h. A recovery time-series was created by using age-synchronized N2 populations exposed to heat stress (35C) for 2 hours with a subsequent recovery period of 0.5h, 1h, 1.5h, 2h, 4h, and 6h at 20C. The samples were collected at the indicated time-points during heat stress or recovery. Gene expression profiles were created using microarray technology. This data set is an extension of the data provided under accession number E-MTAB-5753 (i.e. time series describing the gene expression dynamics during heat stress of N2).

Microarray on mock-treated or Orsay virus infected males and hermaphrodites of Caenorhabditis elegans

Project description:This experiment investigates changes in gene expression upon Orsay virus infection and between males and hermaphrodites in the nematode Ceanorhabditis elegans. The laboratory reference strain N2 was used. For this strain, males are less susceptible to Orsay virus infection than hermaphrodites. The goal of the experiment was to identify genes that show different expression patterns for both sexes upon Orsay virus infection. We mock-treated or infected 48h-old C. elegans populations with Orsay virus and took samples 30-hours after infection. For each treatment-sex combination 8 samples were collected. Thereafter RNA was isolated, labelled, and hybridized on microarray. The gene-expression dynamics of previously identified genes (e.g. from literature and from a highly replicated N2 versus CB4856 experiment) were analyzed.

Project description:This experiment investigates the temporal dynamics in gene expression upon Orsay virus infection in the nematode Ceanorhabditis elegans. Three different strains were infected: JU1580, N2, and CB4856. Of these, JU1580 is highly susceptible, N2 moderately susceptible, and CB4856 the most resistant strain. The goal of the experiment was to identify genes that show different expression dynamics over the time-course of the infection. We (mock-)infected 40h-old C. elegans populations with Orsay virus and took samples over a 32-hour spanning time-course. For each treatment-strain combination 12 samples were collected. Thereafter RNA was isolated, labelled, and hybridized on microarray. The gene-expression dynamics of previously identified genes (e.g. from literature and from a highly replicated N2 versus CB4856 experiment) were analyzed.

Project description:This experiment investigates the gene expression differences upon Orsay virus infection in the Caenorhabdits elegans strains N2 and CB4856. Assays measuring viral load found that the N2 strain displays higher viral loads upon infection than the CB4856 strain. The goal of the experiment was to identify gene-expression differences that could explain the differences in viral load. We (mock-)infected 26h-old C. elegans populations with Orsay virus and took samples after 30h of infection. For each treatment-strain combination 8 samples were collected. Thereafter RNA was isolated, labelled, and hybridized on microarray.
