ChIP-Seq to determine the binding of enhancer binding proteins VnfA1 and VnfA3 grown in presence of vanadium or in iron-only conditions in Azotobacter vinelandii DJ.

ABSTRACT: The enhancer binding protein VnfA1 of Azotobacter vinelandii has two paralogs as well VnfA2 and VnfA3. This experiment was carried out to compare the binding sites of VnfA1 and VnfA3 under conditions of vanadium availability and its absence. This is important for the regulation of expression of alternative nitrogenase isoenzymes in response to metal availability.

In our experiment LexA binding sites in the genome were determined in untreated and MMC treated (overnight, 14h) cultures using a LexA-3xFLAG strain and anti-FLAG monoclonal antibodies. Wild type Streptomyces venezuelae (unFLAGged LexA) cultures, with and without MMC treatment were used as negative controls.

Project description:This experiment was to determine genome wide qualitative and quantitative differences in transcription starts under conditions of availability of iron or vanadium or molybdenum which act as co-factors for different nitrogenase isoenzymes. In response to availability of the co-factors transcription initiation is mediated by three paralogs of vanadium nitrogenase activator VnfA1, VnfA2 and, VnfA3. ChIP-Seq data for VnfA1 and VnfA3 will be submitted separately.

By combining high-content imaging, RNA-Seq, and functional mitochondrial readouts, we showed that SQSTM1 depletion causes aberrations in mitochondrial gene expression and functionality in iPSC-derived neurons.

Project description:Pseudomonas fluorescens SBW25 cultures were inoculated into the rhizospheres of barley seedlings of the Chevallier and Tipple varieties growing in axenic cultures. Bacterial cells were collected from the rhizosphere one and five days after inculation and RNA extracted from them. Culture used for inoculation (but not exposed to the rhizospheres) were used as control. The aim of the experiment was to determine the changes in gene expression of P. fluorescens SBW25 upon exposure to barley rhizosphere and also to determine if the rhizospehres of the two varieties of Barley had different effects on gene expression of P. fluorescens SBW25.
