RNA-seq in HAP1 tRNA gene locus deleted clones and control clones

ABSTRACT: This dataset contains ploy-A tailed enriched RNA-seq data obtained from single cell-derived control and CRISPR/Cas9 induced tRNA gene deletion clones in the human cancer cell line HAP1. In this study, we found a large genomic deletion of the 10q23 locus in our Cas9 modified clones and further investigate the effect on the transcriptome.

RNA-seq of engineered K562 cell line by CRISPR/Cas9 generation of t(7;12)(q36;p13) chromosomal translocation

Project description:We recreated the t(7;12) translocation in K562 cells by CRISPR/Cas9 to understand its effects on haematopoietic cells, which is of relevance to understand how this cytogenetic abnormalities causes and promotes acute leukaemia in infants. Wild-type K562 were edited by electroporation of ribonucleoprotein complexes consisting of Cas9 enzyme and two guide RNAs targeting patient-specific breakpoint loci. K562 electroporated with Cas9 enzyme only were used as control. Edited K562 harbouring the t(7;12) were single-cell cloned to obtain homogeneous populations (hereby referred to as K562-t(7;12)). We performed RNA sequencing analysis of K562-t(7;12) compared to K562 control to uncover transcriptional changes associated with the translocation.

Project description:In this experiment, we've examined chromatin conformation differences of E14 mESC against cohesin and Ring1b degrons. We performed a modified in situ Hi-C protocol from (Rao et al., 2014) that can be found in detail at (Díaz et al., 2018). Samples were digested with MboI restriction enzyme. The aim of the experiment was to characterize the role of cohesin and polycomb on the 3D structure of mouse chromatin.

Transcriptome data from U2OS cells and hTERT CRISPR clones

Project description:To assess the biological significances of p-hTERT in ALT cells, we used the CRISPR-Cas9 system targeting the hTERT gene and performed RNA-seq to analyze the profile of gene expression in hTERT-CRISPR clones (clone#1 and #2). The subsequent gene ontology (GO) analysis showed enrichment of genes involved in cell cycle process and DNA replication within genes down-regulated in hTERT-CRISPR clones.

RNA-Seq of Flp-In T-REx 293, two clones of CRISPR-Cas9 mediated knockout of CASC3 and further CASC3 depletion via small interfering RNAs

Project description:We report two knockouts of the CASC3 (Barentsz, MLN51) gene and further depletion of gene expression with small interfering RNAs (siRNAs). CASC3 is a component of the exon-junction complex (EJC) which is deposited upstream of splice junctions on the mRNA. The EJC core and peripheral interacting factors are involved in RNA splicing, export, translation and nonsense-mediated decay. Contrasting to the other factors that form the exon-junction complex, CASC3 individual role on these processes was relatively poorly understood in the literature. To further elucidate the role of CASC3 in these processes we have established 2 different CRISPR-Cas9 genetic knockouts (KO) of CASC3. We extracted the total RNA by using the NucleoSpin RNA Plus kit (Macherey-Nagel), and performed ribosomal depletion and strand-specific library preparation with the TruSeq Stranded Total RNA protocol with Ribo-Zero Gold. Sequencing of the KO clones as well as the KO clones treated with CASC3 siRNA was carried out with the Illumina NovaSeq6000 sequencer with 2×100bp, targeting approximately 50 million read-pairs per sample. By studying the RNA-Seq of the 4 conditions, one with minimal CASC3 expression (condition H) or and three with complete depletion of the protein expression (conditions H-KD, T, T-KD), we observed the up-regulation of known and novel nonsense mediated decay substrates, thus establishing CASC3 as a critical factor for efficient nonsense mediated decay of certain transcripts.

Effects on the transcriptome upon deletion of distal elements are not correlated with the size of H3K27Ac peaks in human cells

Project description:Genome-wide association studies (GWAS) have identified single nucleotide polymorphisms (SNPs) associated with increased risk for colorectal cancer (CRC). A molecular understanding of the functional consequences of this genetic variation is complicated because most GWAS SNPs are located in non-coding regions. After identifying H3K27Ac peaks in HCT116 colon cancer cells that harbor SNPs associated with an increased risk for CRC, we used CRISPR/Cas9 nuclease to delete 2 CRC risk-associated H3K27Ac peaks (E7 and E24), a peak that is not associated with CRC risk (18qE) and a region that doesn?t have H3K27Ac peak (18qNE) from HCT116 cells and analyzed effects on the transcriptome and epigenome. We also deleted E7 region from HEK 293 cells and analyzed effects on the transcriptome of HEK 293. We also confirmed the physical interaction between enhancers of our interest and their putative target genes. Analysis of RNA-seq data and ChIP-seq between control clones and enhancer deleted clones in HCT116 cell. For Control, gRNA empty vectorplasmid was transfected with Cas9-GFP. For Deletion, gRNAs that have enhancer target sequences were transfected along with Cas9-GFP. Cells with high GFP expression were identified using fluorescence-activated cell sorting. Sorted cells were plated into individual wells of a 24 well plate and then re-plated as single cells in 10cm dishes and subsequently expanded for further analyses.
