Transcriptome changes triggered by the loss of function of gene Mppcs in genome-edited Marchantia polymorpha plants

ABSTRACT: In the present study, Marchantia polymorpha Mppcs loss of function mutants were generated through CRISPR/cas9 mediated genome-editing. To assess whether the knockout of MpPCS gene affects the transcription of M. polymorpha nuclear genes in unstressed condition, the Mppcs-2 knockout mutant and Cam2 wild-type transcriptomes were compared by RNA-Seq.

Transcriptome profiling of Hansenula polymorpha in response to sulfur starvation and cadmium stress

Project description:Transcriptome profiling analysis of the Hansenula polymorpha MET4 gene deletion strain have been carried out to obtain comprehensive information on the HpMet4p-mediated regulatory networks in association with the cadmium (Cd) detoxification and sulfur regulation in H. polymorpha. Total RNA samples were collected from H. polymorpha wild type, and HpMET4 deletion strain, under sulfur starvation or Cd (0.6 mM) stress conditions. The differential fluorescence intensities of each RNA sample were measured after labeling with Cy3 or Cy5. For all analyses, we performed dye swapping experiments to avoid dye bias. Thus, four intensity values were generated for each ORF and averaged for analysis.

Differential phosphoproteomics upon chitin- or blue-light treatment in Marchantia polymorpha

Project description:Pattern-recognition receptor (PRR)-triggered immunity (PTI) plays a pivotal role in plant immunity to ward off a wide range of pathogenic microbes. The model liverwort Marchantia polymorpha is gaining popularity in investigating the evolution of plant-microbe interactions. The M. polymorpha is capable of triggering defense-related gene expression by sensing components in bacterial and fungal extracts, suggesting existence of PTI in this plant model. However, the molecular components that would form PTI in M. polymorpha have not yet been described. We show that, in M. polymorpha, lysin motif (LysM) receptor-like kinase (LYK) MpLYK1 and LYK-related (LYR) MpLYR, among four LysM receptor homologs, are required for sensing chitin and peptidoglycan (PGN) fragments and thereby triggering a series of immune responses. Phosphoproteomic analysis of M. polymorpha in response to chitin treatment comprehensively identified regulatory proteins that would shape LysM-mediated PTI. The identified proteins covered homologs of well-described PTI components in angiosperms as well as proteins whose roles in PTI are not yet determined including the blue-light receptor phototropin MpPHOT. We revealed that MpPHOT is required for a negative feedback of defense-related gene expression during PTI. Taken together, this study provides the basic framework of LysM-mediated PTI in M. polymorpha and demonstrates the utility of M. polymorpha as a plant model for discovering novel or fundamental molecular mechanisms underlying PRR-triggered immune signaling in plants.

Development of gene expression profile in different tissues of zebra mussel and larvae

Project description:To analyze the different pattern of expression among tissues in D. polymorpha it was used acustom microarray designed in our laboratory using 4057 publicly availabe DNA sequences from Dreissena and other realted genera. Transcriptome profiles were analyszed using gills, digestive gland, gonad and half a body of adult zebra mussel and larvae 24 h pf. The samples analyzed in the microarray were not treated in order to detect the normal pattern of expression in each tissue. A total of 221 transcripts changed significantly their mRNA levels in the different tissues (ANOVA p<0.01, fc ±1.5). The results showed a clear separation on transcriptome profiles between samples with the main changes in gills, larvae and half a body. Non treated animals were use to study different patterns of gene expression in different tissues using gills, digestive gland, gonad from both sexes, and half a body as well as larvae. It was used 2 replicate for each tissue.

Transcriptomic profiling reveals Neofabraea vagabunda infection-induced changes in susceptible and resistant apples during storage

Project description:Bull’s eye rot is one of the most severe diseases that may affect apples during storage. It is caused by the fungus Neofabraea vagabunda, and the mechanism by which the pathogen infects the fruits is only partially understood. In particular, very little is known about the molecular mechanisms regulating the interaction between the pathogen and the host during symptoms development. Despite different apple cultivars show different levels of resistance to the pathogen, the genetic basis of these responses are unknown. In order to understand the molecular mechanisms occurring in the apple fruit during N. vagabunda infection, a large-scale transcriptome study by RNA-Seq analysis was performed, comparing fruits of the sensitive ‘Roho’ cultivar and the resistant cultivar ‘Ariane’ after artificial infection with N. vagabunda and a storage period of 4 months.

Project description:The aim of this sequencing experiment was to make available liver tissue expression for selected fish species, northern pike (Esox lucius, Eluc), coho salmon (Oncorhynchus kisutch, Okis) and Arctic charr (Salvelinus alpinus, Salp), for comparative expression studies between the species. Samples in replicate of four were sacrificed according to protocols at each of the facilities from where samples were obtained. RNA was extracted from samples and Illumina TruSeq Stranded mRNA libraries were built. Sequencing was performed in two passes on an Illumina HiSeq2500, paired-end 125bp reads. Processed count tables per species as raw counts, FPKM, or TPM, were generated from read alignment to the NCBI genomes of the respective species using STAR and gene level counting using RSEM and NCBI gene annotation.
