Project description:Lung cancer is the leading cause of cancer-related morbidity and mortality worldwide. The initial treatment of lung cancer depends on the definition of the tumor type and its staging. The most common treatment is chemotherapy, and the first-line treatment is a combination of carboplatin and paclitaxel. Although this treatment has good efficacy, there is a high prevalence of adverse reactions, especially hematological reactions. Studies on new biomarkers related to these adverse reactions, such as circulating miRNAs, are very important for optimizing the quality of life of patients. miRNAs have high stability in several biological fluids and they have specific expressions in different tissues or pathologies. Thus, this study aimed to verify the relationship between circulating miRNAs and adverse hematologic reactions caused by treatment with carboplatin and paclitaxel in patients with lung cancer. miRNAs were extracted from samples collected from six patients without anemia and six patients with anemia using the miRNeasy Serum/Plasma Kit (Qiagen, cat no. 217184). After miRNA extraction, microarray analysis was performed. The samples went through processes of marking, insertion in the chips, hybridization for 18 h, washing, and scanning. All procedures were performed using the Affymetrix multi-user platform®, and were in accordance with the user guide of the commercial kit MicroArrayFlashTag™Biotin HSR RNA Labeling Kit Genechip®4.0 (ThermoFisher, Cat No. /ID: 902445,900720,900454).

Project description:Crohn's disease (CD) is a debilitating inflammatory bowel disease (IBD), that, like all complex disorders, emerges on a background of many genetic and environmental factors. miRNAs can play an important role in the induction of autoimmune diseases and IBD. The aim of our study was to identify, besides the differentially expressed miRNAs, miRNAs with an altered activity on transcriptome in CD tissues as a consequence of the aforementioned modifications.

Project description:This experiment focused on the miRNA expressions within the tissues specific niches of mice afflicted with melanoma, compared to littermates without malignancy. BRafCA/ PtenloxP/ Tyr::CreERT2 or genetically matched littermates without Cre recombinase were treated with 2µl 4-hydroxytamoxifen (5mM), every other day, for on days 0, 2, and 4, on the shaved right flank of the abdomen of the animal. Mice slowly grow melanoma at the treated site, and some metastases distal to treatment location (eg. Ear or opposite side of abdomen). Endpoint criteria was designated as a Samples were taken when tumors reached 1.5mm diameter. Total RNA was isolated from tumors or tamoxifen treated healthy skin, skin adjacent to the treatment site, or the ear ( representing a metastatic site). Total RNA was prepared with FLAG-TAG kit and miRNA microarray 4.0 was performed.

Project description:Several technical parameters are now being optimized for microRNA expression profiling experiments, but the finite amount of total RNA available continues to bottleneck clinical investigations. We used microarrays to determine the influence of the labeling reagent on total RNA requirements and data quality. Human brain/lung samples were each labeled in duplicate, at 1.0ug, 0.5ug, 0.2ug, and 0.1ug of total RNA, using two microRNA labeling kits (Genisphere Biotin and Biotin-HSR) that utilize the same labeling procedure but differ in the composition of the labeling reagent used to label the microRNA molecules in the samples. A total of 32 arrays were used for this experiment. Additionally, synthetic microRNA spike-in experiments were also performed to establish the signal dynamic range of the microarray using the Biotin-HSR labeling kit. Two-fold serial dilution samples were prepared that contained from 5000 to 4.88 attomoles of miRNA. A total of 12 arrays were used for this experiment, including a negative control sample.

Project description:Synovial sarcomas account for approximately 10% of all soft-tissue tumors and occur most frequently in young adults. A specific translocation in this sarcoma induces fusion of the SYT gene on chromosome 18 to the SSX genes on chromosome X, leading to proliferation of the tumor cells. The need for non-invasive biomarkers indicating recurrence and activity of this disease has sparked research into short non-coding RNA known as microRNA (miRNA). Patients and Methods: Blood samples of patients with active synovial sarcoma and of healthy donors were collected. Whole blood RNA was extracted and analyzed using an Affymetrix GeneChip miRNA Array v. 4.0. Results: Hierarchical clustering of all covered human mature miRNAs and human pre-miRNAs separated sarcoma samples from control samples. Following hierarchical clustering, the array results were narrowed own to deregulated miRNAs with a fold change > |3.0|, a p-value <0.005, a q-value (FDR-corrected p-value) <0.2 and a similar deregulation of related miRNAs with the same base sequence throughout the array. Unsupervised hierarchical clustering of the panel of miRNAs that met these criteria could again separate sarcoma patients from healthy controls. Conclusion: Our results have identified a specific whole blood miRNA signature that may serve as an independent biomarker for the diagnosis of local recurrence or distant metastasis of synovial sarcoma.

Project description:Background: Liposarcoma constitute about 13% of all soft tissue sarcoma and are associated with a high risk of metastases. As the preoperative differentiation between benign and malign lipomatous tumors is restricted to magnetic resonance imaging, computed tomography and biopsy, we performed a miRNA array to distinguish liposarcoma patients from healthy controls and lipoma patients. Workflow: Blood samples of patients with dedifferentiated liposarcoma, healthy controls and lipoma patients were collected. Whole blood RNA was extracted and samples of patients with dedifferentiated liposarcoma (n=6) and of healthy donors (n=4) were analyzed using an Affymetrix GeneChip miRNA Array v. 4.0. qRT-PCR was carried out to confirm the most differentially expressed miRNA; being further analyzed in an independent cohort of healthy controls as well as in lipoma patients. Results: As shown by the microarray, two miRNAs (miR-4668-5p and miR-3613-3p) were shown to be significantly upregulated (fold change: >2.5; p<0.05) in patients with dedifferentiated liposarcoma (n=6) as compared to healthy controls (n=4). miR-4668-5p was further validated by qRT-PCR to be significantly upregulated in liposarcoma patients compared to an independent cohort of healthy controls (n=3) and lipoma patients (n=6). Conclusion: We identified a specific whole blood miRNA (miR-4668-5p) that may serve to distinguish between lipoma and liosarcoma patients, thus potentially serving as a specific biomarker for dedifferentiated liposarcoma.

Project description:Autism spectrum disorders (ASD) are neurodevelopmental disorders characterized by abnormalities in reciprocal social interactions and language development and/or usage, and by restricted interests and repetitive behaviors. Differential gene expression of neurologically relevant genes in lymphoblastoid cell lines from monozygotic twins discordant in diagnosis or severity of autism suggested that epigenetic factors such as DNA methylation or microRNAs (miRNAs) may be involved in ASD. The goal of this study was to reveal dysregulation in miRNA levels that are inversely correlated with altered levels of target genes that, in turn, may be associated with the underlying pathophysiology of ASD, and to provide a better understanding of the role of miRNAs as a post-transcriptional gene regulatory mechanism associated with ASD. Lymphoblastoid cell lines (LCLs) derived from peripheral lymphocytes of 14 male subjects were obtained from the Autism Genetic Resource Exchange (AGRE, Los Angeles, CA). The subjects included three pairs of monozygotic twins discordant for diagnosis of autism, a normal sibling for 2 of the twin pairs, two pairs of autistic and unaffected siblings, and a pair of normal monozygotic twins. Global miRNA expression profiling of these LCLs was performed using high-throughput miRNA microarray analysis. A reference design was used for microarray hybridization in this study. The sample miRNAs were coupled with Cy3, whereas the common reference miRNA was coupled with Cy5, and two-colored miRNA microarray analyses were carried out by cohybridizing an equal amount of both miRNA samples onto one slide. Selected differentially expressed miRNAs were confirmed by quantitative RT-PCR, and the putative target genes of two of the confirmed miRNAs were validated by knockdown and overexpression of the respective miRNAs.

The replicates were made on different cell culture passages. The cells were activated by LPS to make an inflammatory reaction.

Project description:High yielding dairy cattle undergo a state of NEB (negative energy balance) during the post-partum period when energy demand for lactation and maintenance exceeds energy intake. During this period in order to counteract NEB the liver under goes extensive metabolic and physiological change resulting in alteration in hepatic genes and miRNAs expression. We used Affymetrix Multispecies miRNA-2_0 Array with miRBase version 15 coverage to assess the liver miRNA expression in SNEB (severe NEB) and MNEB (mild NEB) Holstein Friesian cattle during the post-partum period. A NEB model of Holstein Friesian was established such that 12 post-partum cattle were randomly assigned to MNEB and SNEB groups depending on different feeding and milking regimes
