Project description:Human Umbilical Vein Endothelial Cells were treated with three newly synthesized compounds and DMSO as vehicle. Total RNA was isolated 6 and 24h after treatment and gene expression analysis was performed. Three independent experiments were performed, corresponding to rep1, rep2 and rep3. Experiment 1 (rep1) contained all substances at both time points tested. Experiment 2 (rep2) contained two of the compounds and control DMSO at both time points. Experiment 3 (rep3) contained the third compound and control DMSO at both time points.

Project description:To identify genes transcriptionally regulated under energy/metabolic stress, we treated CCRF-CEM/HA-AMPKa2 cells with Glucose deprivation condition for 24 hours, and examined their RNA profile using RNA-Seq. More than 3000 genes was altered (Fold Change > 1.5 or < -1.5, q value < 0.05) under energy/metabolic stress (glucose deprivation) vs. control, with approximately 60-70% genes exhibiting downregulation, whereas the remainder show upregulation. Project description:The fungal pathogen Sclerotinia sclerotiorum infects a broad range of dicotyledonous plant species and is the causative agent of stem rot in Brassica napus. To elucidate the mechanisms underlying the defense response, we studied the patterns of gene expression in a partially resistant variety of ZhongYou 821 (ZY821) and a susceptible line from Westar over five time points, 6, 12, 24, 48, and 72 hours post-inoculation (hpi) using a B. napus oligonucleotide microarray. Maximum differential gene expression was observed at 48 hpi in both genotypes with ZY821 responding more quickly than Westar. Specific sets of genes exhibited higher levels of expression at the earlier stages of the infection (6-12 hpi), including genes encoding defense-associated proteins such as chitinases, glucanases, osmotins and lectins and genes encoding transcription factors belonging to the zinc finger, WRKY, AP2, and MYB classes. Genes encoding enzymes involved in JA, ethylene, and auxin synthesis were induced in both genotypes, as were those for gibberellin degradation. Changes in metabolic pathways affecting carbohydrate and energy metabolism appeared to be directed toward shuttling carbon reserves to the TCA cycle. Genes involved in glucosinolate and phenylpropanoid biosynthesis were highly up-regulated suggesting that secondary metabolites are also important components of the response to S. sclerotiorum in B. napus. Project description:Haematopoietic stem cells reside in the bone marrow where they generate the effector cells that drive immune responses. However, in response to inflammation some haematopoietic stem and progenitor cells (HSPC) are recruited to tissue sites and undergo extramedullary haematopoiesis. Contrasting this paradigm here we show, with single cell sequencing, residence and differentiation of HSPC in healthy gingiva, a key oral barrier, in the absence of overt inflammation.

Project description:Single-cell RNA-seq was performed on tracheal epithelial cells from wild-type and Tppp3 knockout mice using the 10x Genomics Chromium Single Cell 3′ v3 platform. Seven major epithelial cell types were identified, and no novel cell type was detected in Tppp3 KO trachea. Expression of cilia-related genes (Mcidas, Foxj1, Myb, Ccno, Rfx2, Rfx3) showed no significant changes, suggesting that differentiation of tracheal ciliated cells was not affected by Tppp3 loss.

Project description:The project aims at linking functionality to metabolic fluxes of mouse primary B cells, potentially correlating antibody secretion rates with metabolic differences in subpopulations of B cells. In previous experiments, subpopulations of primary B cells with different phenotypes were observed. Therefore, the next step is to further characterize these subpopulations of B cells via single-cell RNA sequencing so that we gain insight about cell characteristics and individual gene markers, and their potential biological role. Our hypothesis is that these cells present different expression profiles of key genes and/or are relevant in different immune-related pathways.

Control and IL-1RAcP knockout mice were analysed across a time course comprising naïve (uninfected), day 1, and day 2 post-infection samples. The dataset captures genotype-dependent differences in epithelial and immune cell populations and their transcriptional responses to infection. This study enables analysis of cell-type composition, activation states, and gene expression dynamics across infection and between genotypes.

Project description:Chromatin organization must be maintained during cell proliferation to preserve cellular identity and genome integrity. However, DNA replication results in transient displacement of DNA bound proteins, and it is unclear how they regain access to newly replicated DNA. Using quantitative MS-based proteomics coupled to Nascent Chromatin Capture, we provide time resolved binding kinetics for thousands of proteins behind replisomes within euchromatin and heterochromatin in human cells. This shows that most proteins regain access within the first 15 minutes after the passage of the fork. In contrast, 30% of the identified proteins do not, and this delay cannot be inferred from their known function, physicochemical properties, or nuclear abundance. Instead, differential chromatin organization affect their reassociation.
