Single-cell ATAC sequencing of SIINFEKL-reactive T cells in GL261 murine brain tumors in MHC class II deficient tumor-mircoenvironments

ABSTRACT: Single cell ATAC sequencing of SIINFEKL-reactive immune cell from intracranial murine GL261-SIINFEKL tumors 20 days after inoculation. SIINFEKL-reactive T cells were sorted based on dextramer staining. We show that loss of major histocompatibility complex (MHC) class II (MHCII)-restricted antigen presentation on bbm drives dysfunctional intratumoral tumor-reactive CD8+ T cell states through increased chromatin accessibility and expression of Tox, a critical regulator of T cell exhaustion.

Posterior brain organoids multi-omics atlas

Project description:Here, we generated multiome (coupled scRNA-seq and scATAC-seq) data over a time course of mid- and hindbrain organoid development to map cell composition and explore the regulatory mechanisms underlying cell type maturation. The dataset incorporates 5 time points from day 7 to day 120 from 3 human induced pluripotent stem cell (iPSC) lines using 2 previously established protocols. The protocols differentially generate ventral and dorsal cell types, and together cover regions such as floor-plate, dorsal and ventral midbrain, cerebellum, and additional parts of hindbrain. Comparing the data to a reference atlas of the developing human brain and to an integrated neural organoid cell atlas, we find that the gene regulatory architecture in organoid cells is predictive of primary counterparts and also that multiple regions are under-represented in existing organoid models.

Longitudinal scRNA-Seq of immune cells from GL261 murine brain Tumors and MHC class II deficient tumor-mircoenvironments

Project description:Longitudinal phenotyping of T cells and myeloid cells in early (day 14) and late (day26) GL261 tumors. Single cell RNA sequencing of CD45+ immune cell from intracranial murine GL261-SIINFEKL tumors 20 days after inoculation. SIINFEKL-reactive T cells were sorted based on dextramer staining. Using time-resolved scRNA-seq of murine tumor-infiltrating immune cells from early (d14) and late stage (d26) syngeneic GL261 gliomas we observed constant MHCII expression by murine microglia over time and overall high but decreasing MHCII expression in late stage bbm indicating a dynamic process of MHCII expression. We show that loss of major histocompatibility complex (MHC) class II (MHCII)-restricted antigen presentation on bbm drives dysfunctional intratumoral tumor-reactive CD8+ T cell states through increased expression of Tox, a critical regulator of T cell exhaustion. By calculating the normalized abundance of T cell states along the pseudotime trajectory of SIINFEKL-reactive CD8+ T cells retrieved from myeloidMHCII-proficient and -deficient microenvironments, we found an enrichment of a distinct T cell state in myeloidMHCIIKO CD8+ T cells that was defined by peak expression of exhaustion markers. Mechanistically, MHCII-dependent activation of CD4+ T cells restricts myeloid-derived osteopontin that triggers a chronic activation of nuclear factor of activated T cells (Nfat)2 in tumor-reactive CD8+ T cells. In summary, we provide evidence that MHCII-restricted antigen presentation on bbm is a key mechanism to directly maintain functional cytotoxic T cell states in brain tumors.

A Human Fetal Cochlear Cell Atlas Reveals a Regulatory Blueprint for Spatial Patterning - sn-Multiome

Project description:Single-nucleus multiomic data was generated from human fetal cochleae across 11, 14, and 16 post-conceptual weeks (PCW) using the 10X Genomics Chromium Next GEM Single Cell Multiome ATAC+ Gene Expression platform. Snap-frozen tissues were minced and lysed in ice-cold Nuclei Lysis Buffer, followed by filtration through a 40 μm strainer and centrifugation. Nuclear integrity was confirmed via trypan blue staining prior to mild permeabilization using 0.1× Lysis Buffer. After quenching and washing, nuclei were resuspended in Diluted Nuclei Buffer and concentration was adjusted to 4,000–8,000 nuclei/μL. Libraries were prepared following the standard 10X Multiome protocol for simultaneous gene expression and chromatin accessibility profiling. Sequencing was performed on the Illumina platform, producing paired-end reads. Raw data were processed through the Cell Ranger ARC pipeline (v2.0.0) with alignment to the GRCh38 human genome. The final output comprises paired gene expression matrices and chromatin accessibility peaks, both linked to the same individual nuclei through shared barcodes.

E6.5 pre-streak mouse embryo snATACseq

Project description:Embryonic portion of day 6.5 (E6.5) pre-streak mouse embryos. The uterus was removed from 6-day pregnant dams at 9:00 am. 5 females yielded a total of 46 embryos. We discarded embryos with signs of primitive streak or dissection damage. The remaining 38 embryos were dissected to discard the extraembryonic portion and combined to ensure sufficient number for snATACSeq Chromium pipeline.

Project description:Here, to characterize HVDAS in a developmental setting, we generated cortical brain organoids of 5 control and 5 HVDAS lines and profiled them by single-cell RNA- and ATAC-seq. Organoids were grown for 30 days using the protocol 10.1016/j.stem.2019.08.002. To reduce batch effects and costs, and maximize coverage in terms of cell number and detected genes, we performed 3 downstream multiplexing 10.1038/s41592-024-02555-5. We grew each line independently, then single-cell dissociated 3 organoids per line, than mixed the cells and performed multiomic (10x GEX+ATAC) on 3 pools of multiple individuals. In silico sample deconvolution was performed by using ScanSNP on bulk RNA-seq from E-MTAB-15963.

snATAC-seq of the developing mouse cerebellum across eleven stages

Project description:This study used droplet-based snATAC-seq to profile the chromatin accessibility landscape of 91,922 nuclei in the mouse cerebellum across eleven developmental stages, from the beginning of neurogenesis (e10.5) till adulthood (P63). The study included two biological replicates per stage, one from each sex. Cerebelli were dissected as whole or in two halves, nuclei were extracted and profiled using 10x single-cell ATAC reagent kit (v1.0) and a Chromium controller. Libraries were sequenced using paired-reads on Illumina NextSeq 550 and initial data processing was performed using Cellranger ATAC (1.1).

snATAC-seq of the developing human female and male gonads across prenatal development

Project description:This study used droplet-based snATAC-seq to profile the chromatin accessibility landscape of 22,032 nuclei in the developing human female and male gonads across several timepoints during prenatal development, from Carnegie Stage (CS) 17 until 21 weeks post conception (WPC). For most timepoints the study includes two biological replicates for each sex. Additionally, the study includes three technical replicates of a Klinefelter Syndrome (XXY karyotype) testis sample at 13WPC. Human prenatal tissue samples were provided by the MRC-Wellcome Trust Human Developmental Biology Resource (HDBR) and obtained from elective terminations of pregnancy. The samples were classified according to a particular Carnegie stage or week post conception based on their external physical appearance and measurements. Single-cell barcoding and library preparation were performed using 10x single-cell ATAC reagent kit (v1.0) and a Chromium controller. Libraries were sequenced using paired-reads on Illumina NextSeq 550 and initial data processing was performed using Cellranger ATAC (1.1).

snATAC-seq of developing marmoset female and male gonads across development

Project description:This study used droplet-based snATAC-seq to profile the chromatin accessibility landscape of 22,032 nuclei in the developing marmoset female and male gonads across several timepoints during development, from gestational day (GD) 74 until 3 weeks after birth (wo). Embryos were collected via hysterotomy. A specialized veterinarian performed all surgical procedures, including anesthesia and analgesia. Additionally, postnatal samples from newborn and 3 weeks-old marmoset were collected following euthanasia. Single-cell barcoding and library preparation were performed using Chromium Single Cell 3' Reagent Kits (v3 chemistry) and the Chromium Controller instrument (10x Genomics). Sequencing of the libraries was carried out on the Illumina NextSeq 500/550 and initial data processing was performed using Cellranger.
