Project description:We investigated a cohort of 34 archival cutaneous melanoma samples by Agilent 40 kb-resolution CGH array. We found a non-random distribution of precise CNAs predictive for clinical outcome. Although most of the alterations defined in this study have been already reported, we mapped novel melanoma-specific CNAs at highest accuracy. Moreover, our data revealed distinct amplifications hotspots, some of which were validated by quantitative real-time PCR, enabling the identification of novel melanoma oncogenic candidates. Project description:This is a genomic analysis of breast cancer metastasis using array based CGH and is part of a large study investigating the patterns and evolution of metastases from breast cancer using autopsy material accumulated over the last 50 years from a single institution. The samples used in the genomic profiling comprise the primary breast tumour and multiple matched metastases from each patient. The data demonstrate both the clonal nature of metastatic progression and the role of clonal evolution during progression. This study comprises six patients who died of metastatic breast cancer. For some patients the breast primary tumour and lymph node metastasis was obtained from previous surgical excision, otherwise material was obtained from a resulting autopsy. Each patient set of samples involves the primary breast tumour and multiple metastases, including from lung, liver, lymph node, adrenal gland, brain etc. DNA was extracted from formalin fixed paraffin embedded (FFPE) tissue blocks and analysed for DNA copy number alterations using an Agilent aCGH platform.

Project description:Synovial sarcoma (SynSa) is an aggressive mesenchymal tumor, comprising approximately 10% of all soft tissue sarcomas. Over half of SynSa patients develop metastasis or local recurrence, but the underlying molecular mechanisms of the aggressive clinical behavior remain poorly characterized. Sixty four frozen tumor specimens from 54 SynSa patients were subjected to array comparative genomic hybridization (aCGH) and gene expression profiling. The examined set of tumor specimens included 16 primary tumors from untreated patients who did not develop metastasis/local recurrence (SynSa1 group), 26 primary tumors from untreated patients who developed metastases or local recurrence during follow-up (SynSa2 group), and 22 metachronous metastatic/recurrent SynSa tumors (SynSa3 group). AURKA and KIF18A, which play important roles in various mitotic events, were the two most up-regulated genes in SynSa2 and SynSa3 groups compared to the SynSa1 group. Expression profiles of SynSa2 and SynSa3 tumors did not show any significant differences. Analysis of genomic index (GI) based on aCGH profiles demonstrated that the SynSa1 group consisted of tumors with significantly less complex genomes compared to SynSa2 and SynSa3 groups. There was no significant difference in genome complexity between SynSa2 and SynSa3 tumors. Primary SynSa tumors from patients who develop metastases or local recurrence share common molecular features with metastatic/recurrent tumors. Presented data suggest that the aggressive clinical SynSa behavior is determined early in tumorigenesis and might be related to impaired regulation of mitotic mechanisms. Project description:Pancreatic ductal adenocarcinoma (PDAC) remains a major unsolved health problem. Most drugs that pass preclinical tests fail in these patients, emphasizing the need of appropriate preclinical models to test novel anticancer strategies. We developed four orthotopic mouse models employing primary human PDAC cells expressing Firefly and Gaussia luciferases, enabling bioluminescence monitoring of tumor growth and metastasis formation. Additional tumor characterization was performed using MR and high frequency ultrasound imaging. Genomic and immunohistochemical analysis revealed c-Met amplification and overexpression in one of four models. Analysis of c-Met inhibitors in vitro showed that crizotinib had the most potent effect. Moreover, we demonstrated synergistic effects between crizotinib and gemcitabine M-bM-^@M-^S the standard of care therapeutic in PDAC patients - in vitro and in vivo. Importantly, crizotinib reduced the cytidine deaminase activity in PDAC cells causing prolonged activity of gemcitabine due to diminished metabolic inactivation, as measured by LC-MS/MS. This might at least in part explain the observed prolonged survival of concomitantly treated mice with PDAC tumors and metastases. In conclusion, our orthotopic PDAC models enabled PDAC tumor imaging, and showed genetic, histopathological and metastatic features similar to their originator tumors. Project description:Multiple myeloma (MM) is a malignant plasma cell tumor characterized by various chromosomal aberrations. From the aspect of epigenetics, hypomethylation of DNA repetitive elements has been considered to induce chromosomal instability. We therefore have been interested in how it is related to chromosomal aberrations in MM. To address this, methylation levels of repetitive elements (including LINE-1, Alu and Satellite-alpha) and copy number alterations were measured in clinical samples (N=85). Bisulfite-pyrosequencing (N=85) and array-based comparative genomic hybridization (N=73) were used for these measurement, respectively. As results, methylation levels of repetitive elements were linearly associated with the degree of malignancy of plasma cells. Combined with hierarchical clustering of the result of aCGH, hypomethylation of repetitive elements was well associated with frequent chromosomal deletions. In particular, methylation levels of LINE-1 was significantly higher in samples with chromosome 13 deletion than the other (36.1% vs. 44.0%, P=0.010). The number of deleted probes was significantly correlated with LINE-1 methylation levels (R=-0.531). Finally, we observed significantly poorer prognosis in the lower LINE-1 methylation group (HR=2.8, P=0.015, compared to the higher methylation group). In conclusion, DNA methylation levels of repetitive elements, especially of LINE-1, are associated with the frequency of chromosomal deletions and prognosis in MM. 67 MM samples and 6 monoclonal gammopathy of undetermined significance (MGUS) samples were analyzed, all samples were selected by CD138 sorting
