ScRNA-seq of T cell differentiation in Artificial Thymic Organoid

ABSTRACT: We followed the PSC-ATO protocol as previously described in Montel-Hagen et al. 2019, and differentiated from two iPSC lines, HPSI0114i-kolf_2 (Kolf) and HPSI0514i-fiaj_1 (Fiaj), to single positive T cells. The following include scRNA-seq data from intermediate cells sampled at day -14, day -7 (two samples), day 0 and week 1 of the protocol. For data of later time points (week 3, 5 and 7), please see accession number E-MTAB-11343.

Test dataset for countASAP package: a lightweight easy to use Python package for processing ASAPseq data

Project description:A recently developed technique, transposase-accessible chromatin with sequencing (ATAC) with select antigen profiling by sequencing (ASAPseq), provides a combination of chromatin accessibility assessments with measurements of cell- surface marker expression levels. While software exists for the characterization of these datasets, there currently exists no tool explicitly designed to reformat ASAP surface marker FASTQ data into a count matrix which can then be used for these downstream analyses. To address this, we created CountASAP, an easy-to-use Python package purposefully designed to transform FASTQ files from ASAP experiments into count matrices compatible with commonly-used downstream bioinformatic analysis packages. CountASAP takes advantage of the independence of the relevant data structures to perform fully parallelized matches of each sequenced read to user-supplied input ASAP oligos and unique cell-identifier sequences.

Timecourse analysis of human colorectal cancer organoids under FOLFIRI chemotherapy

Project description:Two human colorectal cancer organoids derived from liver metastasis of the same patient were grown for seven days, then treated with FOLFIRI chemotherapy in vitro and sampled at different timepoints for single-cell RNA-sequencing. Time points include 0 h, 12 h, 24 h, 48 h, 72 h and 120 h on-treatment as well as 12 h, 24 h, 48 h and 72 h washout after a 72 h treatment period. Samples were multiplexed using hashtag oligos prior to sequencing.
