RNA-Seq of Diatraea saccharalis (Lepidoptera: Crambidae) female pheromone gland tissue and male abdominal tip tissue

ABSTRACT: To identify female sex pheromone biosynthesis genes by differential expression between males and females. Female pheromone gland tissue and male abdominal tip tissue was compared by RNA-Seq of cDNA. Transcripts were assembled using Trinity and differential expression analysis done with RSEM.

In vitro growth signature identification from SmartSeq3 sequencing of 5 human cancer cell lines and 1 mouse cancer cell line

Project description:Cell lines used to determine the growth of cell lines over time were used for transcriptomic profiling to build a model that predicts growth rate from transcriptome of cells. To establish robust transcriptional signatures of dying cells, we performed single-well cell sorting followed by Smart-seq3xpress. 4T1, A549, MDA-MB-231 clone A, L and S were grown in cell culture medium. Adherent MDA-MB-231 clone L were grown with 1uM of Paclitaxel, a concentration we have previously shown to slow proliferation while retaining a viability compatible with the experiment27. The cells in culture were detached with Trypsin treatment for 3-5 minutes at 37 degrees C and the reaction was quenched by adding back the cells supernatant to conserve dead cells. The suspension was washed twice in PBS, 4 minutes at 400g. The cells were then labelled using the live/dead stain BOBO3 and apoptosis marker AnnexinV-APC following manufacturer's instruction. We isolated 3 cell populations on the basis of the BOBO3 and Annexin-V flow cytometry markers using an Aria3 flow cytometry with a 100um nozzle and low pressure settings. Live cells were gated as BOBO3- AnnexinV-, dying (early apoptotic) cells as BOBO3- AnexinV+ and dead cells (necrosis or late apoptosis) as BOBO3+ AnexinV+ (Fig. S2a-b). Individual cells were isolated in 384 well pcr-plates. After 10s centrifugation at 1000g the plates were sealed and stored at -80*C until processed using Smart-seq3xpress protocol30. All the reagents and bioinformatic pipeline related to Smart-seq3xpress are available online31.

In vitro growth signature identification from Chromium 10x sequencing of 5 human cancer cell lines and 1 mouse cancer cell line

Project description:The cell lines once in suspension were washed with PBS and pelleted by 5 minutes of centrifugation at 400g. The individual suspensions were filtered through a 35um mesh and their densities were adjusted to 106 cells/mL in PBS on ice. An equal volume of each suspension was pooled before being processed at the National Genomics Infrastructure (NGI, Scilifelab, Solna, Sweden). The cell processing consisted of proceeding with 10X Genomics V3.1 3’ dual index protocol according to manufacturer instruction (10X Genomics) and the libraries produced were sequenced on a NovaSeq XPlus (Illumina). The Fastq files were analyzed using zUMIs using a combined mouse and human genome which was built with STAR and consisted of the genomes GRCh38 and GRCm38 (mm10), with additional barcode capture (see yaml files in Code repository). The hashing barcodes were extracted using the tool UMIcountR29 and assigned to each cell. Based on the hashing barcodes and human and mouse gene usage per cell, cells were classified into the six conditions sequenced.

Differential gene expression in two populations of the wood white butterfly (Leptidea sinapis) from Catalonia and Sweden reared on different host plants, Lotus dorycnium and Lotus corniculatus

Project description:The gene expression study is part of a larger study with the objectives to investigate two populations of the wood white butterfly with different hostplant use, by assessing the female host plant preference, larval growth and developmental time, differential gene expression and microbiome diversity and composition. The aim of the gene expression analysis is to explore whether the two populations have different expression profiles in response to the host plants suggesting local adaptation. Larvae from four Swedish females and seven Catalonian females were reared on Lotus dorycnium or L. corniculatus in a split brood design experiment. Larvae were collected at two developmental timepoints, instar 3 and instar 5. In instar 5 one larvae of each sex were collected. The study included in total 66 individuals. RNA from the abdomen was extracted with RNeasy mini kit. Sample 67-72 are RNA from gut tissue extracted with Trizol. Total RNA-libraries was constructed using TruSeq RNA with poly-A selection for multiplex sequencing on a single Illumina NovaSeq6000 S1 lane with 150 bp paired-end reads at the National Genomics Infrastructure (NGI), Science for Life Laboratory (SciLife) in Stockholm. The average coverage was appr 248 X per gene and sample. The raw reads for each sample is included.

Transcriptomic analysis by AmpliSeq Ion Torrent to explore the effects of the long non-coding RNA TGFB2-AS1 on gene expression in human keratinocytes

Project description:TGFB2-AS1 is a long non-coding RNA which is induced by ΤGFβ signaling. In order to assess the importance of TGFB2-AS1 on the regulation of gene expression, we performed an AmpliSeq transcriptomic array in human keratinocytes (HaCaT), which stably over-express TGFB2-AS1 or control pcDNA3 empty vector. In addition, cells were stimulated with TGFβ1 for 24 hours, in order to observe the effects of TGFB2-AS1 on gene expression, downstream of TGFβ signaling. RNA from the following four conditions was used in this experiment: 1) pcDNA3, 2) pcDNA3+TGFβ1, 3) pcDNA3-TGFB2-AS1, 4) pcDNA3-TGFB2-AS1+TGFβ1. Biological triplicates were used per condition.

Gene Expression Analysis of Human Endometrial Endothelial Cells Exposed to Bisphenol A

Project description:The endocrine disrupting chemical bisphenol A (BPA) can affect reproductive organs, tissues and cells in several species. Treatment of human endometrial endothelial cells (HEECs) with 50 ÂµM BPA decreased their proliferation compared with the control. Microarray analyses revealed that BPA affected biological processes such as the cell cycle, cell division, and cytoskeleton organization, confirming the results of the proliferation assay. Expression of three of the most differentially expressed genes identified in the microarray analysis was verified by real-time quantitative reverse transcription polymerase chain reaction in five HEEC cultures obtained from women in the proliferative phase and in five cultures obtained from women in the secretory phase of the menstrual cycle after treatment with BPA. The present study supports our previous findings of decreased proliferation and increased cell death in response to BPA, and may offer important clues to the mechanisms of action of BPA.
