Pseudomonas aeruginosa PA14 transcriptome during co-culture Aspergillus fumigatus

ABSTRACT: Pseudomonas aeruginosa monocultures and co-cultures with Aspergillus fumigatus during growth in SCFM2 were harvested in the stationary phase of growth (triplicates) by aspirating the contents of the petri-dish well into a 15 ml falcon tube (passed over a 40 µm cell strainer) and combining this with an equal volume of RNA-later. Cultures stored in RNAlater were pelleted, resuspended in 1 mL RNA Bee, and RNA was extracted as described previously.

Project description:Pseudomonas aeruginosa PA14 was precultured in SCFM2, and the OD600 was adjusted to 0.05 in 8 ml of SCFM2, in 6-well flat bottom cell culture plates. Gliotoxin (20 µM) or MeOH (solvent control) was added at log phase (optical density at 600 nm [OD600] = 0.3), and the cultures were incubated statically for an additional 4 h. 5 ml of each culture (triplicate) was then immediately added to an equal volume of RNA-later.

Aspergillus fumigatus transcriptome during growth in SDB, SCFM2, and co-culture with Pseudomonas aeruginosa PA14

Project description:This study examines transcriptional changes in Aspergillus fumigatus across different growth environments and in response to bacterial co-culture. A. fumigatus was grown in Sabouraud Dextrose Broth (SDB), synthetic cystic fibrosis medium 2 (SCFM2), and in co-culture with Pseudomonas aeruginosa in SCFM2. Experimental conditions include A. fumigatus monoculture in SDB, monoculture in SCFM2, and co-culture with P. aeruginosa in SCFM2, each performed in biological triplicate. Total RNA was extracted from cultures and rRNA-depleted prior to library preparation and sequencing. This dataset enables analysis of fungal transcriptional adaptation to cystic fibrosis-relevant media and identification of gene expression change associated with bacterial interaction.

RNA-seq of Vibrio cholerae wild-type and dbfS, dbfQ, and dbfR(D51V) mutant strains

Project description:RNA-seq was performed to characterize transcriptional changes governed by the DbfRS two-component signaling system in Vibrio cholerae. The experiment compared global gene expression in wild-type and mutant strains lacking dbfS or dbfQ, as well as a phospho-dead dbfR(D51V) variant. Cultures were grown in M9 minimal medium to mid-log phase before RNA extraction. Libraries were sequenced and mapped using HISAT2, and gene quantification was performed with featureCounts followed by normalization and differential expression analysis using edgeR. The resulting data define the DbfR regulon and the transcriptional consequences of DbfRS pathway activation.

Predicting and manipulating drug inactivation by the human gut microbiome

Project description:The trillions of microorganisms in the human gastrointestinal tract are an underexplored aspect of pharmacology. Despite numerous examples of microbial effects on drug efficacy and toxicity, there is often an incomplete understanding of the underlying mechanisms. Here, we dissect the inactivation of the commonly prescribed cardiac glycoside, digoxin, by Eggerthella lenta. Whole genome transcriptional profiling, comparative genomics, and culture-based assays revealed a cytochrome-encoding operon up-regulated by digoxin, absent in non-metabolizing E. lenta strains, and predictive of the efficiency of digoxin inactivation by the human gut microbiome. Digoxin inactivation was further enhanced by microbial interactions and inhibited by arginine. Pharmacokinetic studies using gnotobiotic mice revealed that increasing dietary protein reduces the in vivo metabolism of digoxin by E. lenta, with significant changes to drug concentration in the urine and serum. These results emphasize the importance of viewing pharmacology from the perspective of both our human and microbial genomes. RNA-Seq analysis of Eggerthella lenta cultured with or without digoxin.

Diet rapidly and reproducibly alters the human gut microbiome

Project description:Long-term dietary intake influences the structure and activity of the trillions of microorganisms residing in the human gut, but it remains unclear how rapidly and reproducibly the human gut microbiome responds to short-term macronutrient change. Here we show that the short-term consumption of diets composed entirely of animal or plant products alters microbial community structure and overwhelms inter-individual differences in microbial gene expression. The animal-based diet increased the abundance of bile-tolerant microorganisms (Alistipes, Bilophila and Bacteroides) and decreased the levels of Firmicutes that metabolize dietary plant polysaccharides (Roseburia, Eubacterium rectale and Ruminococcus bromii). Microbial activity mirrored differences between herbivorous and carnivorous mammals, reflecting trade-offs between carbohydrate and protein fermentation. Foodborne microbes from both diets transiently colonized the gut, including bacteria, fungi and even viruses. Finally, increases in the abundance and activity of Bilophila wadsworthia on the animal-based diet support a link between dietary fat, bile acids and the outgrowth of microorganisms capable of triggering inflammatory bowel disease. In concert, these results demonstrate that the gut microbiome can rapidly respond to altered diet, potentially facilitating the diversity of human dietary lifestyles. Single-cell approach dissecting agr quorum sensing dynamics in Staphylococcus aureus

Project description:RNAseq of exponentially growing cultures of the four agr prototype strains used in the study to investigate if differential expression of regulators interacting with the agr system could explain the differences in AIP sensitivity. Abstract Staphylococcus aureus both colonizes humans and causes severe virulent infections. Virulence is regulated by the agr quorum sensing system and its autoinducing peptide (AIP), with dynamics at the single-cell level across four agr-types – each defined by distinct AIP sequences and capable of cross-inhibition – remaining elusive. Employing microfluidics, time-lapse microscopy, and deep-learning image analysis, we uncovered significant differences in AIP sensitivity among agr-types. We observed bimodal agr activation, attributed to intergenerational phenotypic stability and influenced by AIP concentration. Upon AIP stimulation, agr III showed AIP insensitivity, while agr II exhibited increased sensitivity and prolonged generation time. Beyond expected cross-inhibition of agr I by heterologous AIP II and III, the presumably cross-activating AIP IV also inhibited agr I. Community interactions across different agr-type pairings revealed four main patterns: stable or switched dominance, and delayed or stable dual activation, influenced by community characteristics. These insights underscore the potential of personalized treatment strategies considering virulence and genetic diversity.
