Placental infection single-cell and single-nuclei maps

ABSTRACT: This resource comprises a single-cell multi-lineage map of first trimester infected placental cells. We have included data from both uninfected cells and cells infected with three pathogens known to cause maternal and fetal disorders: Plasmodium falciparum, Listeria monocytogenes, and Toxoplasma gondii. We also generated single-nuclei map of infected trophoblasts and their corresponding controls. Furthermore, we created a single-nuclei reference dataset containing information from uninfected primary placental organoids as well as organoids infected with P. falciparum. Additionally, we conducted sequencing at a single-cell level for P. falciparum parasites that were bound to the placenta (pf_b), parasites unbound to the placenta (pf_nb), and parasites that were cultured in vitro (pf_iv).

10x single cell mRNA sequencing of transcervical swabs of pregnant donors at 5.2, 7.6, and 10.2 weeks of gestation

Project description:Non-invasive prenatal testing (NIPT) using cell free fetal DNA has transformed prenatal care by allowing risk assessment for a number of fetal genetic conditions without posing risk to the pregnancy. However, its limitations, including low fetal fraction and high DNA fragmentation, restrict its capacity for comprehensive genomic analysis. As an alternative, cell-based NIPT offers the potential to capture intact fetal cells for more detailed genetic interrogation. Cervical mucosa is a promising source for fetal DNA as it can be collected non-invasively as early as 5 weeks into the pregnancy and contains intact fetal cells. We performed single cell mRNA squencing of transcervical swabs and placental samples from pregant donors at multiple gestational ages to identify potential fetal cells.

Bulk RNA-seq of human first-trimester and term Hofbauer cells before and after in vitro culture for 7 days

Project description:To establish an in vitro assay using primary human Hofbauer cells, we needed to understand how the cells change in vitro. We therefore profiled and compared the transcriptomes of freshly isolated first-trimester and term Hofbauer cells to those after 7 days in culture. Cells were isolated by fluorescence-activated cell sorting and the RNA library was prepared using the SMARTer® Stranded Total RNA-Seq Kit v3 - Pico Input Mammalian kit (Takara Bio).

Single-cell RNA-seq and CITE-seq of autochthonous KP and KPN mouse tumors

Project description:Colorectal cancers are complex ecosystems, with interactions between the cancer epithelium and the tumor microenvironment (TME) shaping disease progression. Cancer-associated fibroblasts are key TME components, influencing epithelial plasticity and immune cell infiltration. In this study, we collected autochthonous tumours from KP (villinCreER KrasG12D/+ Trp53fl/fl) and KPN (villinCreER KrasG12D/+ Trp53fl/fl Rosa26N1icd/+) mice, colorectal cancer models that develop invasive tumours and metastasise to the liver with high penetrance and short latency. We aimed to characterise the cellular composition of these tumours, focusing on shifts in different cell compartments, particularly fibroblast phenotypes. Dissociated single cells were enriched for fibroblasts by fluorescence-activated cell sorting based on negative expression of Epcam and Cd45 (Double negative, DN). Single-cell RNA sequencing and CITE-seq were performed. CITE-seq staining used the TotalSeq™-C Mouse Universal Cocktail V1.0 (BioLegend), and cell hashing was performed using TotalSeq™-C0308 anti-mouse Hashtag 8 (Barcode: TATAGAACGCCAGGC) and TotalSeq™-C0314 anti-mouse Hashtag 14 (Barcode: CTTTCGCCAACTCTG).

RNA-seq of T cells form house dust mite mouse model of bronchoalveolar lavage (BAL), medLN and lung tissues

Project description:This dataset profiles T cells recovered from the airway lumen (bronchoalveolar lavage, BAL), medLN and lung tissues of mice exposed to house dust mite (HDM) allergen, a model of allergic airway inflammation. The aim of this experiment was to capture, at single-cell resolution, both the transcriptional states and the T cell receptor sequences (TCR) to identify T cell clones in the airway . The BAL data serve as an in vivo application of PhyloTrajectory and used to compare inferred trajectories with Dog Allergen model. Mouse was exposed to HDM. T cells (CD4+ CD3+ B220−) were isolated from bronchoalveolar lavage by FACS, and processed for single-cell RNA sequencing with paired TCR (VDJ) profiling using 10x Genomics Chromium.

Single-cell RNA-seq of CD4+ Treg and Tmem cells from different tissues in mouse (Chromium 10x data)

Project description:Non-lymphoid tissues (NLTs) harbour a pool of adaptive immune cells distinct from their counterparts in lymphoid tissues, and their development and phenotype remains largely unexplored. We used scRNA-seq to survey CD4+ T regulatory (Treg) and memory T (Tmem) cells in spleen, lymph nodes, skin and colon in an unbiased way, in mouse. This cross-tissues comparison allows us to obtain marker genes for immune populations in specific locations, as well as examine each population's heterogeneity. Additionally, a continuous phenotype of Treg migration can be modelled from the mouse data, unravelling the transcriptional stages through which these cells transition between tissues.

Single-cell RNA sequencing of murine lung in steady state, after IL-33 treatment or HDM treatment

Project description:Single cell RNA sequencing of the lung in steady state, after 1 or 3 doses of IL-33 or after HDM treatment Exp1: steady state lung cells (both CD45- as CD45+) from 4 untreated mice. Cells from distinct replicates are labeled with unique HTO barcodes. Exp2: lung cells (both CD45- as CD45+) from 2 mice (PBS intratracheal treatment), 4 mice (1xIL33 intratracheal treatment) and 4 mice (3 x IL33 intratracheal treatment). Cells from distinct replicates are labeled with unique HTO barcodes. Exp3: lung, bone marrow and blood cells (CD45+ CD3- CD19-) from 3 mice (House dust mite intratracheal (HDM) treatment and 14 days later PBS intranasal treatment on 4 consecutive days) and 3 mice (HDM treatment and 14 days later HDM intranasal treatment on 4 consecutive days). Mice were pooled and different organs were labeled with unique HTO barcodes. In all cases, collection of the samples was performed 24 hours after the last treatment.
