RNA-seq of Candida albicans Hda1 complex mutants (hda1∆∆, hda2∆∆ and hda3∆∆) and wildtype SN152 in yeast and hyphae inducing conditions

Project description:Candida albicans is a normally commensal yeast which becomes pathogenic to human hosts under some conditions and specifically in immune compromised individuals. This contributes to a global health crisis of fungal disease. This yeast can morphologically adapt to the environment by reversibly developing hyphae which allows for traversing of tissue. Histone deacetylase 1 (Hda1) is involved in this transition as it is established that the deletion of the associated gene stunts this morphological switch. In Saccharomyces cerevisiae this protein complexes with two similarly named proteins: Hda2 and Hda3. Here we evaluate Candida albicans strains with mutations in the genes that code for these proteins. The strains are grown in yeast (YPD 30 °C) and hyphae (RPMI 37 °C) -inducing conditions for 90 minutes prior to RNA extraction. After alignment by HISAT2, the homozygous mutants are then individually compared to wildtype (matching growth conditions) using DESeq2.

The RNA-binding protein Rumpelstiltskin antagonizes gypsy chromatin insulator function in a tissue-specific manner

Project description:Chromatin insulators are DNA-protein complexes situated throughout the genome that contribute to higher order organization and demarcation into distinct transcriptional domains. Mounting evidence in different species implicates RNA and RNA-binding proteins as regulators of chromatin insulator activities. Here we identify the Drosophila hnRNP M homolog Rumpelstiltskin (Rump) as an antagonist of gypsy chromatin insulator enhancer-blocking and barrier activities. Despite ubiquitous expression of Rump, improvement of barrier activity is detected only in tissue outside of the central nervous system (CNS) when Rump levels are reduced. Furthermore, rump mutants restore insulator complex localization in an otherwise compromised genetic background only in non-CNS tissues. Rump associates physically with core gypsy insulator proteins, and ChIP-Seq analysis of Rump demonstrates extensive colocalization with a subset of gypsy insulator sites across the genome. The genome-wide binding profile and tissue-specificity of Rump contrast with that of Shep, a recently identified RNA-binding protein that antagonizes gypsy insulator activity exclusively in the CNS. Our findings indicate parallel roles for RNA-binding proteins in mediating tissue-specific regulation of chromatin insulator activity. Project description:We performed a set of sequencing experiments to identify the targets of Vascular endothelial zinc finger 1 (Vezf1) in neonatal rat cardiomyocytes. We compared a set of control samples to samples transfected with Vezf1 siRNA by high throughput sequencing. Vascular endothelial zinc finger 1 (Vezf1) siRNA was transfected into the neonatal rat ventricular cardiomyocytes for 24h and thereafter the cells were incubated in serum free medium for 48h.

RNA-seq of roots of ten genotypes of Solanum lycopersicum infected with Meloidogyne incognita over six time-points

Project description:In this experiment we measured the transcriptional response of ten tomato cultivars when infected by the plant-parasitic nematode M. incognita. The ten cultivars showed differential levels of susceptibility to M. incognita infection. Ten-days old plants were exposed to nematodes and harvested 1, 2, 3, 4, 7, or 10 days post infection. Galls or representative uninfected tissues were harvested and used for RNA sequencing. The data was used to investigate the link between susceptibility to M. incognita infection and gene expression in tomato.

Project description:We compared the gene expression of wild-type Col-0, tcp9, tcp20, and the double mutant tcp9tcp20. We either infected or mock-infected the plants with the beet cyst nematode Heterodera schachtii and measured the root transcriptome after 24, 48, and 72 hours post infection using RNA-seq. The aim of the experiment was to determine whether the tcp mutatants affected gene expression patterns induced by nematode infection.
