scRNA-seq CRISPR screening of human posterior brain organoids

Project description:We used a pooled, multiplexed CRISPR/Cas9 gene knock-out (KO) experiment with single-cell transcriptomic readout to perturb and validate selected TF regulomes . We designed gRNAs and generated a pooled lentiviral library targeting 12 TFs with specific midbrain or hindbrain expression or high regulatory centrality. IPSCs carrying a doxycycline-inducible Cas9 cassette in the AAVS1 safe harbor locus were transduced, mosaic organoids were generated, and perturbations were induced at neuroepithelium stage from day 7 to 14. Mosaic organoids were analyzed using scRNA-seq and gRNA amplicon sequencing at day 30 and day 70, recovering 31,857 cells, among which a gRNA was detected in 8711 cells.

Single-cell RNA-seq of LNCaP prostate cancer cells treated with Enzalutamide and Tazemetostat under hypoxic conditions

Project description:This experiment investigates the transcriptional landscape of LNCaP prostate cancer cells in response to hormonal and epigenetic therapy under hypoxic conditions using single-cell RNA sequencing (scRNA-seq). The study aims to model drug resistance mechanisms by exposing cells to chronic hypoxia and treating them with Enzalutamide, an androgen receptor inhibitor, with and without Tazemetostat, an EZH2 inhibitor. Cells were sampled across multiple time points to identify resistant clones and assess how combination therapy alters gene expression. This experiment provides insight into the gene expression signatures associated with resistance and explores potential biomarkers relevant to advanced prostate cancer progression.

Single cell RNA-seq analysis of bone marrow (BM) samples of patients with B-Cell Acute Lymphoblastic Leukemia treated with anti CD19 CAR T cells

Project description:Single-cell RNA sequencing of BM resident immune cells of patients undergoing CAR T-cell infusion and their Infusion Product (IP). Data in this study were generated from a patients enrolled in the FT01CARCIK Phase I/IIb clinical trial (NCT03389035) and two patients treated with autologous commercial CAR T cells (tisagenlecleucel). BM samples have been collected before CAR T treatment (pre) and at early time points (1-2 months) after treatment (post). CD45+CD3+ T cells, and CD45+/lowCD3-, encompassing the hematopoietic immune niche of the TME cells, have been separated by flow cytometry-based cell sorting and compared to cells of the corresponding patient’s BM before CAR T-cell treatment at the moment of relapse. In parallel, CAR T-cell infusion products (IP) have been sorted according to the surface CAR expression. Significance: This study highlights the critical role of the tumor microenvironment on CAR T-cell fate and endogenous immunity in B-cell acute lymphoblastic leukemia. We demonstrate that IFN response, hypoxia, and TGF-b signaling lead to general immune suppression, resulting in endogenous T-cell exhaustion and compromising CAR T-cell efficacy

Translational co-culture model reveals epithelial-mesenchymal mechanisms of lung fibrosis and identifies NF-κB as potential therapeutic target

Project description:The interaction of lung epithelial and lung mesenchymal cells was investigated in a novel co-culture model of human pulmonary fibrosis. Remarkably, co-culturing both cell types induced cell-type-specific responses, including fibroblast-to-myofibroblast differentiation and epithelial-to-mesenchymal transition (EMT), which were fully dependent on direct epithelial / fibroblast contact. We used single-cell RNA sequencing (scRNA-seq) to evaluate the transcriptional fate of the normal human lung fibroblasts (NHLF) and normal human bronchiolar epithelial cells (NHBE) during the course of co-cultivation, and compare the single cell profiles with their counterpart isolated from patients with idiopathic pulmonary fibrosis (IPF). NHLF and normal NHBE cells were grown as co-cultures, cell suspensions were collected at the time points t = 0h, 3h and 18h and analyzed by single-cell RNA-seq on a Chromium Platform. Eight samples were sequenced, resulting in a total of xx single cell transcription profiles.

Single-nucleus RNA-seq of liver tissue of 3 months old mice to investigate crosstalk between ploidy and zonation

Project description:Single-nucleus RNA-seq-2 method that allows deep characterization of nuclei isolated from frozen archived tissues. We have used this approach to characterize the transcriptional profile of individual hepatocytes with different levels of ploidy. This method has the potential to explore archived samples, for instance to study the development and progression of disease in complex tissues. To illustrate the potential of this method, we have deeply characterized the cellular heterogeneity driven by spatial distribution and different levels of ploidy in the young adult mouse liver.

Single cell RNA-seq of immune cells isolated from lymphoid organs of Aire-deficient and wild-type control mice

Project description:Autoimmune regulator (Aire) orchestrates the display of peripheral self-antigens to T cells developing in the thymus, thereby playing a crucial function in the induction of immune tolerance. Mice lacking Aire develop multiorgan autoimmunity, but how that reflects on immune cells in the major lymphoid organs is not well understood. Here we used single cell RNA-seq to characterize immune cells isolated from the thymus, bone marrow (BM) and lymph node (LN) of four Aire-deficient (B6.AireC313X-/-) and four wild-type (WT) mice with two male and two female mice per genotype. B6.AireC313X-/- mice were generated and kindly provided by Yael Goldfarb and Jakub Abramson (previously described in Goldfarb et.al 2021, DOI: 10.1084/jem.20201076). The mice were 6-9 weeks old at the time of sacrifice. A total of nine sample types per individual mouse were generated in this study; immune cells isolated from three tissues; thymus, lymph node and bone marrow, where each tissue was used for GEX, TCR and BCR-seq. Project description:In these experiments, we aimed to investigate the role of cardiomyocyte-specific deletion of the G-quadruplex resolvase Dhx36 in heart development and cardiomyocyte differentiation. To achieve this, we conducted multi-omics analysis using single-nuclei RNA sequencing (RNA-seq) and ATAC sequencing (ATAC-seq) on hearts from postnatal day 7 (PD7) wild-type (WT) and Dhx36 conditional knockout (cKO) mice. Our findings reveal that Dhx36 plays a critical role in the development of the cardiac conduction system (CCS) and in the differentiation of both CCS and working cardiomyocytes

Project description:The aim of the project was the identification of the transcriptional signature of Tfh cells that emerge following immunization with different adjuvants. For this purpose C57Bl/6 mice, bearing a Foxp3-GFP reporter system, were immunized with OVA-IFA or OVA-CpG. At day 11 post-immunization, Foxp3 negative Tfh cells were FACS-sorted from the draining lymph nodes and processed for single cell RNA sequencing.
