RNA-seq of Arabidopsis thaliana Col-0 seedlings treated with a Cutin Oligomeric Mixture (COM) able to elicit Pattern Triggered Immunity (PTI)

ABSTRACT: Seedlings of Arabidopsis thaliana Col-0 were treated with a cutin oligomeric mixture (COM) for 30 min. To evaluate if such treatment was able to induce transcriptional reprogramming related with plant immunity. The transcriptomic profiles were compared with those of the Mock treatment. The list of differentially expressed genes was generated to evaluate similarities with the profiles obtained with treatments with well described plant immune elicitors.

CAMTA3 is a key regulator of the general stress response, and is guarded by Dominant Suppressor of CAMTA3 1 and DSC2. Here we assay transcriptional response to elf18, an elicitor, at 10 (primary response), 30 (major GSR) and 90 (beginning to be immunity-specific responses) minutes, in wt and in a line mutated in camta3/dsc1/dsc2, thus losing the GSR with only partial autoimmune activation.

RNAseq of wt and receptor mutant lines in response to 7 elicitor treatments over a 6-point time course

Project description:The degree to which plants discriminate among elicitors in early transcriptional responses is unknown. To test this, we selected a panel of seven elicitors recognized by the model plant Arabidopsis thaliana. Two-week old Arabidopsis seedlings in liquid culture were treated with each elicitor individually, and tissue flash-frozen at 0, 5, 10, 30, 90, and 180 min post-treatment. As a control, receptor mutants for each elicitor were treated and harvested in parallel with wt plants. The experiment was repeated four times. mRNA was extracted via pulldown of poly-A tail from bulk lysate, and libraries were prepared via tagmentation with custom Tn-5 adapter oligos. Libraries for each experiment were pooled, and sequenced across 2-3 flowcells of a NextSeq500 benchtop sequencer.

The constructed library was amplified to make DNA nanoball (DNB) and sequenced on DNBSEQ platform.

Engineering Material Properties of Transcription Factor Condensates to Control Gene Expression in HEK-293T Cells

Project description:Phase separation of biomolecules into condensates is a key mechanism in the spatiotemporal organization of biochemical processes in cells. We systematically engineered light-inducible transcription factor condensates with different material properties and analyzed their influence on transcription activation. When transcription factor condensates were transformed into solid-like gels, we observed a reduced activation of gene expression. We wanted to evaluate the impact that the condensate formation of the transcription factor RelA had on its endogenous promoters using expression data. To this aim, HEK-293T cells were transfected either with empty vector (1-3) or eGFP-RelA (4-6) or eGFP-RelA, Cry2olig-mCh-FUSN-NLS-NbGFP and Cry2olig-mCh-FUSN-NLS, along with an NF-κB-responsive SEAP reporter (7-9). In each of the three groups of transfected cells, 8 h after transfection, 3 samples were kept in the dark (D) and 3 under blue light illumination (BL, 5 μmol m-² s-1) for 24 h prior to RNA extraction. RNA-seq libraries from the 18 samples were sequenced by BGI on a DNBSEQ platform using paired-end chemistry with a read length of 100 base pairs each. Each strand was sequenced across two separate lanes (L03, L04), generating a total of 4 FASTQ files per sample.

Project description:Recognition of microbial patterns and host derived damage signals by host pattern recognition receptors is a key step in immune activation in multicellular eukaryotes. Here we show how mutations in ethylene signaling and the coreceptor bak1 affect host immune responses triggered by elicitors. A 51 DNA microarray study using total RNA from Arabidopsis mutants (ein2-1, bak1-3, efr-1 and pepr1-1 pepr2-3) as well as wild type treated with elf18 or Pep2 with three biological replicates.
