GeoMx digital spatial profiling on biopsies of triple negative breast cancer patients

ABSTRACT: In this study, we analyzed the differential spatial transcriptome of Triple-Negative Breast Cancer (TNBC) patients who responded in an opposite manner to neoadjuvant chemotherapy (NACT): we compared responders displaying pathological complete response (pCR) with no-responders who showed disease progression during therapy. Diagnostic TruCut biopsies were analyzed using the GeoMx Cancer Transcriptome Atlas (Nanostring).

GeoMX spatial transcriptomics of diffuse pleural mesothelioma: impact of CDKN2A deletion

Project description:We compared GeoMX spatially resolved gene expression profiles of diffuse pleural mesothelioma (DPM) samples with or without somatic CDKN2A deletion. 5 CDKN2Adel and 4 WT DPM samples were analyzed. A total of 202 Areas Of Illumination (AOIs) were transcriptionally profiled, of which 140 Sarcomatoid-AOIs (S-AOIs) and 62 Epithelioid-AOIs (E-AOIs). Collectively, 97 AOIs belonged to WT DPM and 105 to CDKN2Adel DPMs.Profiling was performed using the GeoMx™Digital Spatial Profiler with Cancer Transcriptome Atlas panel.

GeoMX spatial transcriptomic on biphasic Malignant Pleural Mesothelioma

Project description:We applied a spatially resolved, high-dimensional transcriptomic approach to study MPM morpho-logical evolution. 139 regions across 8 biphasic MPMs (B-MPMs) were profiled using the GeoMx™Digital Spatial Profiler and Cancer Transcriptome Atlas to compare epithelioid and sarcomatoid components transcriptional profile and reconstruct the positional context of transcriptional activities and the spatial topology of MPM cells interactions.

Multiomics of three distinct hematological malignancies in a patient reveals their common origin from clonal hematopoietic stem cells

Project description:Concomitant multiple hematological malignancies are rare and challenging to diagnose. They represent a unique model to explore the multistep process of oncogenesis. Here, we report the unique case of 62 years-old man with cardiac tamponade as first manifestation of ALK negative anaplastic large T-cell lymphoma (ALK- ALCL). Following chemotherapy, he showed one year later ALK- ALCL concurrent with diffuse large B-cell lymphoma (DLBCL-NOS) and acute monoblastic leukemia (AML-M5) in a single excisional lymph node. Clinical, pathological and multiomics data (whole exome and targeted deep sequencing, spatial transcriptomics) were analyzed. Two somatic TET2 gene mutations at high allele burden were shared by all three neoplasms, uninvolved bone marrow and CD34+ hematopoietic stem and progenitor cells (HSPCs). Secondary hits characterized each malignancy. ALK- ALCL (pericardial and nodal) showed TP53 and LYN deleterious mutations, DLBCL-NOS disclosed KRAS, STAT6, CREBBP and ATM alterations and AML-M5 had JAK3, PPM1D, NF1 and KMT2D mutations and a complex karyotype. Furthermore we demonstrated that spatial transcriptomics can identify the specific signatures of the three neoplasms. Two TET2 mutations at high allele burden in CD34+HSPCs conferred the favorable soil and the genotoxic stress from chemotherapy likely contributed to multiple hematological malignancies oncogenesis. Our case confirms the pathogenetic link between clonal hematopoiesis and cytotoxic T-cell lymphoma, so far only suspected. Most importantly, this is the first study to document the oncogenic phylogeny of concurrent T-, B-, and myeloid neoplasms from CD34+ HSPCs clone(s) in a single specimen.

Comparison of human induced pluripotent stem cell-derived intestinal tissue (xenografts) with normal adult human colon (NanoString GeoMX DSP)

Project description:Tissue samples from human induced pluripotent stem cell-derived intestinal tissue (iPSC-derived intestinal progenitors seeded onto collagen hydrogels) which were transplanted subcutaneously in mice. Mice were sacrificed and tissues were collected after 2, 3 or 4 weeks following engraftment. The tissues were sectioned onto slides and then profiled using NanoString GeoMX DSP (cancer transcriptome atlas). Normal human colon tissue was also profiled as a reference. In both cases, slides were stained for nuclei and cytokeratin. ROIs were selected from in vivo tissue to represent the entire tissue present. For colon reference tissue, crypt apices and bases were selected. Automated segmentation of each ROI using cytokeratin status (positive / negative) was also performed. Gene expression of all genes was evaluated to determine the most differentially expressed (for reference data). These genes and other intestinal genes were specifically investigated further on in vivo samples to ascertain areas of similarity to adult colon and furthermore to demonstrate maturation across timepoints.

GeoMx digital spatial profiling on enthesis biopsies from psoriatic arthritis patients before and after treatment with secukinumab

Project description:Enthesitis, a hallmark of psoriatic arthritis (PsA), reflects the interplay between mechanical stress and immune dysregulation at tendon-bone interfaces. We aimed to investigates the cellular and molecular responses in entheseal tissues following IL-17A inhibition in patients with active PsA. To identify changes in the mesenchymal and non-mesenchymal compartments pre- and post-treatment, we performed GeoMx spatial transcriptomics on CD45+ and vimentin+ cells on entheseal biopsies from 6 PsA patients before and after treatment with secukinumab.

Spatial transcriptomic analyses of triple negative and luminal A breast ductal carcinoma in situ

Project description:This experiment includes GeoMx spatial transcriptomic analyses of FFPE tissue from breast ductal carcinoma in situ lesions from 16 patients. All lesions were subject to ER, PR, HER2 and Ki67 immunohistochemistry and assigned a molecular subtype. The main aim was to compare DCIS of the two subtypes Triple Negative and Luminal A. From each patient sample, multiple regions of interest (ROIs) were selected and the synthetics nucleotide oligos attached to RNA probes were sequenced separately. Tumor areas and stromal areas were sequenced separately. The data provided is the raw (unnormalized) count matrix, and Q3 normalized data from tumor and stroma areas separetely in addition to corresponding metadata files to enable linking between patient ID and ROI.

Spatially resolved transcriptomic profiling: an experimental comparison of GeoMx Digital Spatial Profiling and Visium CytAssist spatial transcriptomics in three cancer types (GeoMx)

Project description:We performed Visium CytAssist (10X), GeoMx DSP (Nanostring) and Chromium Flex (10X Genomics) full transcriptome profiling on Breast Cancer (BC), Lung Cancer (LC) and diffuse large B cell lymphoma (DLBCL) samples from archival FFPE blocks. We explore the data quality across blocks with different storage times and DV200 values for all the three methods. We compared the cell type signature purity between ST methods Visium and GeoMx by utilising pathology annotations and scRNAseq. For the Visium and Chromium methods with a large number of data points we explored the heterogeneity between tissues. Finally, we demonstrate the discovery of patient-specific tumor-TME interactions across all three methods.

Multidimensional proteomic landscape of intercellular signaling in pancreatic cancer

Project description:We developed a multidimensional proteomic strategy to profile the glycosylated secreted and plasma membrane (S-PM) proteome of 100 human pancreatic tissue samples to an unprecedented depth, define cell-type origins of these S-PM proteins through spatial proteomics, and identify potential paracrine crosstalk, especially crosstalk mediated through tyrosine phosphorylation. Temporal dynamics during pancreatic tumor progression were further explored in a genetically engineered PDAC mouse model. Besides, generic shedding of membrane proteins in cancer and stroma regions of PDAC tumors was explored and validated through PRM-based absolute quantification.

The murine metastatic microenvironment of experimental brain metastases in breast cancer differs by host age in vivo: A proteomic study.

Project description:Breast cancer in young patients is known to exhibit more aggressive biological behavior and is associated with a less favorable prognosis than the same disease in older patients, owing in part to an increased incidence of brain metastases, the mechanistic explanations behind which remain poorly understood. We recently reported that young mice, compared to older mice, showed about a three-fold increase in the development of brain metastases in mouse models of triple-negative and luminal B breast cancer. Here we have performed a quantitative mass spectrometry-based proteomic analysis to identify proteins contributing to age-related disparities in the development of breast cancer brain metastases. Using a mouse model of brain-tropic (MDA-MB-231BR) triple-negative breast cancer, we harvested subpopulations of tumor metastases, the tumor-adjacent metastatic microenvironment, and uninvolved brain tissues via laser microdissection followed by quantitative proteomic analysis using high resolution mass spectrometry to characterize differentially abundant proteins contributing to age-dependent rates of brain metastasis.
