Growth and gene expression changes in Pseudomonas alloputida KT2440 in response to light and heavy lanthanides

ABSTRACT: The effect of lanthanum concentration and the effect of different lanthanide elements on gene expression and growth was tested in P. alloputida KT2440. Gene expression analysis was based on high-throughput RNAseq starting from rRNA-depleted samples, followed by determining differentially expressed genes.

Project description:We show that lanthanum concentration and lanthanide species significantly affect gene expression under methylotrophic growth conditions. Using incubations with either lanthanum (La), neodymium (Nd), or a lanthanide cocktail, differential gene expression analysis revealed that up tp 41% of the encoded genes were differentially expressed.

Gene expression dynamics in Beijerinckiaceae bacterium RH AL1 in response to different lanthanum compounds and different lanthanide-containing minerals

Project description:We investigated lanthanide (Ln) utilization in Beijerinckiaceae bacterium RH AL1, which requires light Lns (La–Nd) for methanol oxidation. The strain was grown with methanol as the carbon and energy source and with Ln sources including natural minerals (apatite, bastnäsite, gadolinite, loparite, monazite, xenotime), an alloy (ferrocerium), and synthetic compounds (La₂O₃, Nd₂O₃, LaPO₄). We did two rounds of incubations and cultures were grown to mid-exponential phase. Total RNA was extracted and mRNA enriched by means of subtractive hybridization, before samples were subjected to sequencing library preparation for downstream Illumina high-throughbut sequencing. Pre-processed and trimmed data was subsequently used for differential gene expression analysis.

Seasonal RNAseq of Antarctic krill, Euphausia superba, from three different latitudinal regions of the Southern Ocean

Project description:The experiment aimed to investigate seasonal and regional differences in gene expression in Antarctic krill in three different latitudinal regions of the Southern Ocean with variable photoperiodic conditions: South Georgia (54°S), South Orkneys/Bransfield Strait (60°S-63°S) and Lazarev Sea (62°S -66°S). An RNAseq approach was used to test for (1) seasonal differences in gene expression between summer and winter krill from each region, and (2) regional differences in gene expression between the three different regional krill samples from each season. The RNAseq data was analysed with the goal to identify potential seasonal target genes with regulatory functions in the seasonal life cycle of Antarctic krill, focussing on genes related to regulation, reproduction, development and visual perception.

Project description:Wnt/β-catenin signaling is a highly organized biochemical cascade that triggers a gene expression program in the signal-receiving cell. The Wnt/β-catenin -driven transcriptional response is involved in virtually all cellular processes during development, homeostasis, and its deregulation causes human disease. However, outstanding questions remain unanswered. Among these, one regards how the Wnt/β-catenin cascade modulates the chromatin behavior: to date, there exists no comprehensive genome-wide annotation of changing chromatin patterns upon Wnt pathway activation. This is important, as shifts in chromatin patterns might underlie how different cells promote diverging gene expression programs in response to Wnt. To address this question, we characterized how Wnt/β-catenin signaling shapes the genome-wide chromatin accessibility landscape in two human cell types, human embryonic kidney cells 293T (HEK293T) and human embryonic stem cells (hESCs), over time. To this end, we treated HEK293T and hESCs with the GSK3 inhibitor/Wnt activator CHIR99021 (10 mM) for 3 days and assessed chromatin accessibility via ATAC-sequencing 4 hours, 24 hours and 3 days after the onset of the stimulation. We found that hESCs respond to Wnt/β-catenin activation by progressively shaping their chromatin accessibility profile in a manner that is consistent with their gradual acquisition of a mesodermal identity: differentiation genes loci open over time, while pluripotency ones close. We refer to this genomic response as plastic. On the other hand, HEK293T, which are known to be highly responsive to Wnt activation, appear more resistant to a long-term Wnt/β-catenin-driven change in cell identity. In this context, the chromatin displays a temporary opening of relevant regions at 4 hours after stimulation, followed by a re-establishment of its pre-stimulation state: we define this transient response as elastic.

RNA-seq of human fibroblast cell cultures treated with resveratrol against DMSO treated controls, with and without siRNA treatment targeting SIRT1

Project description:Resveratrol (RSV) is a small compound with many reported beneficial effects, including increased expression of genes involved in inborn errors of metabolism. We wanted to investigate the effects of RSV on gene regulation on a global scale in order to detect new target genes for RSV mediated up-regulation with respect to disease treatment. Because fibroblasts are widely used diagnostically and reflect many metabolically important tissues well, we chose to investigate normal fibroblasts treated with RSV. We performed this with and without knock down of sirtuin 1 (SIRT1) since SIRT1 has been reported as a key mediator of RSV effects. We performed Next Generation Sequencing of RNA on 2 normal fibroblast cell line with and without the respective treatments.

Project description:The RNA-binding protein Argonaute 2 (AGO2) is a key effector of RNA-silencing pathways It exerts a pivotal role in microRNA maturation and activity, and can modulate chromatin remodeling, transcriptional gene regulation and RNA splicing. The Estrogen Receptor beta (ERβ) is endowed with oncosuppressive activities, antagonizing hormone-induced carcinogenesis and inhibiting growth and oncogenic functions in luminal-like breast cancers (BCs), where its expression correlates with a better prognosis of the disease. Applying interaction proteomics coupled to mass spectrometry (MS) to characterize nuclear factors cooperating with ERβ in gene regulation, we identify AGO2 as a novel partner of ERβ in human BC cells. ERβ-AGO2 association was confirmed in vitro and in vivo both in the nucleus and in cytoplasm and is shown to be RNA-mediated. ChIP-Seq demonstrates AGO2 association to a large number of ERβ binding sites, and total and nascent RNA-Seq in ERβ+ vs ERβ- cells, and before and after AGO2 knock-down in ERβ+ cells, reveals a widespread involvement of this factor in ERβ-mediated regulation of gene transcription rate and RNA splicing. Moreover, isolation and sequencing by RIP-Seq of ERβ-associated long and small RNAs in the cytoplasm suggests involvement of the nuclear receptor in RISC loading, indicating that it may able to control directly also mRNA translation efficiency and stability.These results demonstrate that AGO2 can act as a pleiotropic functional partner of ERβ, indicating that both factors are endowed with multiple roles in the control of key cellular functions
