Transcription profiling by an array of normal fibroblasts, as well as fibroblasts from the pathological tissues collected from various body parts.

ABSTRACT: In this study, we addressed the difference between adult fibroblasts developmentally originating from the ectomesenchyme and mesoderm at the scale of whole genome expression. Fibroblasts were collected from various body parts and types. This includes fibroblasts from the oral cavity, internal organs such as the pancreas, and skin, including dermal fibroblasts, fibroblasts from the deep dermis and adipous body of hypodermis, basal cell carcinoma, cutaneous melanoma, and keratoacanthoma.

Fibroblasts potentiate melanoma cells in vitro invasivity induced by UV-irradiated keratinocytes - transcription profiling

Project description:Melanoma represents a malignant disease with steadily increasing incidence. Despite a remarkable enrichment of therapeutic repertoire achieved in the last decade, primarily limited sensitivity to therapy or acquired resistance are common. These phenomena limit survival of patients in advanced stages of the disease. UV-irradiation is a very important factor in melanoma initiation. In this study, we tested the influence of normal dermal fibroblasts as well as cancer-associated fibroblasts isolated from melanoma on UV-irradiated keratinocytes as an inductor of melanoma cell migration in 3-D collagen gels. The introduction of normal dermal fibroblasts and mainly cancer-associated fibroblasts to such system further significantly stimulated melanoma cells invasivity. A panel of candidate gene products responsible for facilitation of melanoma cells invasion was defined with emphasis on IL6, IL8 and CXCL1.

Transcription profiling by array of neonatal and children dermal fibroblasts isolated from cleft lip and adult dermal fibroblasts of breast and face

Project description:We measured expression profiles of skin fibroblasts harvested during lip cleft surgery of neonates (until 16 days after birth) and children (until 10 years after birth) and compared them to fibroblast isolated from adult skin of breast, scar, and face. We observed clear differences between the cleft and facial fibroblasts and the fibroblasts of breast, as the former originate from the neural crest. Further, we observed differences between adult face fibroblasts and children fibroblasts.

RNA-Seq of fibroblasts influenced by exosomes derived from melanoma cell line G-361

Project description:In this in-vitro study, we demonstrate the different effects of exosomes produced by melanoma cells on the functional properties of normal dermal fibroblasts and fibroblasts prepared from skin metastasis of CMM. Both normal and cancer-associated fibroblast were prepared by a)DMEM with 10% EDS (control); b) DMEM with 10% Exosome-depleted serum (EDS) + 10 microg/ml G-361 exosomes (EXO_G361); c) DMEM with 10% EDS + 10 microg/ml exosomes from FBS (EXO_FBS). The cells were cultured for 72 hours. Transcriptome analysis was performed 72 hours after exosome application. Total RNA was isolated using RNeasy Micro Kit (Qiagen).

Microenvironment-driven resistance to B-Raf inhibition in a melanoma patient is accompanied by broad changes of gene methylation and expression in distal fibroblasts. Genome methylation study.

Project description:In this study, we compared gene expression and genome methylation of diverse fibroblast populations from a patient suffering from acrolentiginous melanoma (Breslow 4.0 mm, Clark IV, B-Raf V600E mutated). Stromal cells from the metastasis, i.e., melanoma associated fibroblasts (MAF), were positive for smooth muscle actin (SMA). Autologous control fibroblasts (ACF) isolated from distant uninvolved skin of the same patient during B-Raf inhibitor therapy and before clinical progression of the disease exhibited also strong SMA expression. Similar phenotype was observed in control dermal fibroblasts (CDF) from different donors yet exclusively after stimulation by TGF-Î²1. The identified differences in gene transcription as well as in DNA methylation indicate systemic activation of dermal fibroblasts in a patient with malignant melanoma. This dataset contains genome methylation profiling data, complementary transcriptome profiling data are available under accession E-MTAB-4964.

Investigation about fibroblasts of different origins in culture

Project description:The goal of this study was to determine if fibroblasts from different origin (skin, colon, tumors) were keeping their characteristic while extracted and cultured ex vivo for several passages. HUVEC was used as a control, being cells from a different background. Surprisingly, fibroblasts from different origins are losing their independant characteristic to cluster in a similar way after 5-6 passages in culture in vitro, showing an activated status. Fibroblasts were extracted from human skin, colon normal stroma and colon tumor stroma. HUVECs were extracted from human samples at the same time. All cells, each group from 3 different patients, were grown on plastic for 5 passages and mRNA was extracted to perform RNASeq analysis.

Genomic distribution and inter-sample variation of non-CG methylation across human cell types

Project description:DNA methylation plays an important role in development and disease. The primary sites of DNA methylation in vertebrates are cytosines in the CpG dinucleotide context, which account for roughly three quarters of the total DNA methylation content in human and mouse cells. While the genomic distribution, inter-individual stability and functional role of CpG methylation are reasonably well understood, little is known about DNA methylation targeting CpA, CpC and CpT dinucleotides. Here we report a comprehensive analysis of non-CG methylation in 72 genome-scale DNA methylation maps across human pluripotent and differentiated cell types. We confirm non-CG methylation to be predominant in pluripotent cell types and observe an expected decrease upon differentiation and near complete absence in various differentiated cells. Our data highlight that non-CG methylation is highly variable and shows little conservation between different pluripotent cell lines. While we show a strong correlation of non-CG methylation and DNMT3 expression levels we find a statistical independence of non-CG methylation from pluripotency associated gene expression. Finally, non-CG methylation appears to be spatially correlated with CpG methylation. In summary these results contribute further to our understanding of DNA methylation in human cells and help clarify previous observations using a large representative sample set.
