Transcriptome profiling by RNA-seq of fibroblast isolated from a skin of a human face and a human forearm

ABSTRACT: In this study, we address the difference in adult fibroblasts developmentally originating from different germ layers. Closer, we focussed on HOX gene expression and the potential influence of physiological and pathological conditions in postnatal life. Here we specifically focused on fibroblasts from the adult face = ectomesenchyme origin and upper limb = mesoderm origin. at the scale of whole genome expression. Fibroblasts were prepared... Project description:In this study, we address the difference in adult fibroblasts developmentally originating from different germ layers. Closer, we focussed on HOX gene expression and the potential influence of physiological and pathological conditions in postnatal life. Here we specifically focused on fibroblasts from epileptogenic focus, glioblastoma, soft tissue between galea aponeurotica and periost, and metastases to the brain, at the scale of whole genome expression. Fibroblasts were prepared using the fibroblast-specific kit (Fibroblast MicroBeads, Miltenyi, Bergisch Gladbach, Germany) according to the manufacturer´s instructions.

RNA-Seq of fibroblasts influenced by exosomes derived from melanoma cell line G-361

Project description:In this in-vitro study, we demonstrate the different effects of exosomes produced by melanoma cells on the functional properties of normal dermal fibroblasts and fibroblasts prepared from skin metastasis of CMM. Both normal and cancer-associated fibroblast were prepared by a)DMEM with 10% EDS (control); b) DMEM with 10% Exosome-depleted serum (EDS) + 10 microg/ml G-361 exosomes (EXO_G361); c) DMEM with 10% EDS + 10 microg/ml exosomes from FBS (EXO_FBS). The cells were cultured for 72 hours. Transcriptome analysis was performed 72 hours after exosome application. Total RNA was isolated using RNeasy Micro Kit (Qiagen).

Project description:Patient with multiple sclerosis improves during pregnancy while temporarily worsening post-partum. The reasons behind the disease modulation during pregnancy remain unknown. In this study, we have investigated the effect of pregnancy on circulating CD4+ and CD8+ T cells from patients with multiple sclerosis and healthy controls to gain a deeper understanding why patients with multiple sclerosis improves during pregnancy. We assessed transcriptomics in CD4+ and CD8+ T cells obtained during (1st, 2nd and 3rd trimester) and after pregnancy (6 weeks post-partum), using the RNA-seq.

RNA-seq of fibroblasts from two bat species stimulated by dsRNA to trigger antiviral response

Project description:Dermal fibroblasts from megabat and microbat, stimulated with dsRNA (poly(I:C)) and controls. Bats can harbor some of the most deadliest viruses to humans while rarely displaying pathogenicity themselves. To study their innate immune response - the expression program that is initiated once a pathogen is senseds, we stimulated dermal fibroblast cells from two species (Rousettus aegyptiacus and Pipistrellus kuhlii) for four hours with dsRNA - a viral RNA mimic that triggers a rapid innate immune response. Subsequently, we profiled the response using bulk RNA-seq.

Project description:RUNX1 and ETV6-RUNX1 possess the same DNA-binding runt domain and are therefore expected to bind to canonical RUNX motifs. As the ETV6-RUNX1 fusion arises in the context of native RUNX1 expression, and since RUNX1 is retained or amplified in B-ALL, the two proteins are likely to compete for the same target sites. To assess this, we performed RUNX1 ChIP-seq in the presence of exogenous ETV6-RUNX1 (or non DNA binding ETV6-RUNX1-R139G) and the reciprocal experiment: ETV6-RUNX1 ChIP (using a V5 tag) in the presence of exogenous RUNX1 or vector control.
