Single-nucleus data for Uncovering the Molecular Logic of Cortical Wiring between Neuronal subtypes Across Development Through Ligand–Receptor Inference

Project description:The cerebral cortex comprises diverse excitatory and inhibitory neuron subtypes, each with distinct laminar positions and connectivity patterns. Yet, the molecular logic underlying their precise wiring remains poorly understood. To identify ligand–receptor (LR) interactions involved in cortical circuit assembly, we tracked gene expression dynamics across major neuronal populations at 17 developmental stages using single-cell transcriptomics. This generated a comprehensive atlas of LR-mediated communication between excitatory and inhibitory neuron subtypes, capturing known and novel interactions. Notably, we identify neogenin-1 as the principal receptor for Cbln4 during the perinatal period, mediating synapse formation between somatostatin-expressing interneurons and glutamatergic neurons. We also identify cadherin superfamily members as candidate regulators of perisomatic inhibition onto deep and superficial excitatory neurons by parvalbumin-expressing basket cells, with opposing effects on synapse formation. These findings suggest a context-dependent role for cadherins in synaptic specificity and underscore the power of single-cell transcriptomics for decoding molecular mechanisms of cortical wiring.

Single-cell RNA sequencing of PBMCs from five healthy (HC) preterm infants and ten preterm infants with bronchopulmonary dysplasia(BPD)

Project description:We procured PBMCs whole blood from five HC preterm infants and five preterm infants with BPD. PBMCs were extracted using a density gradient centrifugation method. Initially, 10ml of peripheral blood was mixed with an equal volume of physiological saline, then carefully layered onto Ficoll solution (T10124, from Shangbao Biotech Co., Ltd., Shanghai). After centrifugation at 2,000 rpm for 20 minutes, the cells stratified due to differences in density, with PBMCs positioned between the red blood cells and plasma. Subsequently, the intermediate layer containing PBMCs was gently collected, washed several times with physiological saline to remove residual medium and red blood cells, and finally, PBMCs were isolated and collected through centrifugation.

scRNASeq of Naïve, GC, plasma, memory B cells sorted from WT and Fip200-deficient mice spleen

Project description:We have employed a scRANSeq to study the difference between WT and Fip200-deficient B cell populations from mice spleen 11 days after immunization. FIP200 plays an important role in regulating LC3-dependent and LC3-independent autophage pathway, which is crucial for B cell development and differentiation. This study presents the transcriptome of Naive, GC, plasma and memory B cell populations at the peak of mice immune-response and provides new insights into the role of FIP200 in regulating plasma differentiation. FIP200f/fMb1Cre+/- (KO) mice and their littermatecontrol, FIP200f/fMb1Cre-/-(WT) were immunized with 50 ug NP29-KLH with Alum, then splenocytes isolated from WT and KO mice 11 days after immunization were enriched for GC, plasma, and memory B cells by depleting non-B cells and IgDhi B cells using magnetic beads. Those enriched samples were then barcoded and sorted for naïve, GC, plasma, and memory B cells, which were then mixed for single-cell RNA sequencing.

iPS2-CITE-seq with arrayed polyclonal hiPSC targeting of either SMAD2 or B2M

Project description:We transfected hiPSCs WTC11 with specific shRNAs targeting SMAD2 or B2M. hiPSCs transfected were selected, cultured, and four clones were selected per targeting and expanded for follow-up validations. We cultured hiPSC and differentiated them into cardiac organoids for 7.5 days. This experiment allowed to show how the arrayed format of iPS2-seq can work and demonstrated that the clones behave in a similar way. Additionally, the CITE-seq on B2M demonstrated that CITE-seq can work in combination with iPS2-seq and potentially can help in assessing the level of KD, since mRNA expression is not always reliable, especially when expression is low.

Clonally expanded EOMES+ Tr1-like cells in primary and metastatic tumors associate with disease progression

Project description:We performed single-cell transcriptome analysis with the 10X Genomic Chromium platform of CD4+ T cells infiltrating human primary and metastatic colorectal cancer (CRC) and non-small-cell lung cancer (NSCLC). Datasets derive from fresh samples collected and immediately processed by cell sorting and single-cell isolation 10X protocol. A total number of 10000 cells per sample was analyzed by scRNA-seq.

Effects of Post-Myocardial Infarction Heart Failure on the Bone Vascular Niche (Mouse Data)

Project description:We demonstrate an age-independent loss of type H bone endothelium in heart failure after myocardial infarction in both mice and in humans. Using single-cell RNA sequencing, we delineate the transcriptional heterogeneity of human bone marrow endothelium showing increased expression of inflammatory genes, including IL1B and MYC, in ischemic heart failure. Endothelial-specific overexpression of MYC was sufficient to induce type H bone endothelial cells, whereas inhibition of NLRP3-dependent IL-1 production partially prevents the post-myocardial infarction loss of type H vasculature in mice.
