Project description:Single-cell transcriptomics has emerged as a powerful technology for understanding cardiovascular diseases, providing valuable insights into transcriptomic changes linked to heart failure, both with and without preserved ejection fraction. However, significant gaps persist in our understanding of the molecular mechanisms underlying these different types of heart failure, and we continue to seek innovative approaches to tackle the challenges posed by the increasing scale and complexity of single-cell datasets in identifying meaningful gene signatures. The integration of machine learning, particularly deep neural networks, has shown immense promise in addressing these challenges by learning transcriptional patterns from single-cell transcriptomic data, reconstructing expression profiles, and effectively classifying cells. Recent advancements in explainable artificial intelligence enhanced the interpretation of these models by attributing importance scores, such as Shapley values. However, methods for identifying differentially regulated gene contribution scores have not yet been integrated. In this study, we introduce a novel method to identify differentially explained genes (DXGs) based on importance scores derived from custom-built neural networks capable of classifying heart failure subtypes at the single-cell level. We highlight the superiority of DXGs in identifying heart failure-relevant pathways, presenting them in a format comparable to traditional differential expression analyses. Using this method, we identify novel signatures providing new insights into the molecular basis of heart failure and offering a robust foundation for future research and therapeutic exploration.

Project description:Pathological cardiac hypertrophy is a leading cause of heart failure. The understanding of disease mechanisms is primarily based on experimental models, but knowledge of the full repertoire of cardiac cells and their gene expression profiles in the human heart is missing. Here, using large-scale single-nucleus transcriptomes, we highlight the transcriptional response of cardiomyocytes to pressure overload in humans with stenosis of the aortic valve and disclose major alterations in cellular cross-talk. Cardiomyocytes showed a reduction of incoming connections with endothelial cells and fibroblasts. Particularly Eph receptor tyrosine kinases, including the predominant EPHB1 gene, were significantly down-regulated in cardiomyocytes of the hypertrophied heart. We compared 5 AS patients to healthy patients from the human heart cell ATLAS (https://www.heartcellatlas.org). This repository contains the processed files from the single nuclei RNA-SEQ.

Project description:Aging is a major risk factor for impaired cardiovascular health. The aging myocardium is characterized by microcirculatory and diastolic dysfunction and increased susceptibility to arrhythmias. Nerves align with vessels during development. However, the impact of aging on the cardiac neuro-vascular interface is entirely unknown. Here, we report that aging reduces nerve density specifically in the left ventricle and dysregulates vascular-derived neuro-regulatory genes. Aging leads to a down-regulation of miR-145 and de-repression of the neuro-repulsive factor Semaphorin-3A. miR-145 deletion, which increased Sema3a expression, or endothelial Sema3a overexpression reduced axon density, thus mimicking the observed aged heart phenotype. Removal of senescent cells, which accumulated with chronological age in parallel to the decline in nerve density, rescued age-induced denervation, reduced Sema3a expression, preserved heart rate variability and reduced electrical instability. These data suggest that senescence-associated regulation of neuro-regulatory genes is associated with reduced nerve density and, thereby, contributes to age-associated cardiac dysfunction.

Project description:Hematopoietic mutations in epigenetic regulators like DNA methyltransferase 3 alpha (DNMT3A) drive clonal hematopoiesis of indeterminate potential (CHIP) and are associated with adverse prognosis in patients with heart failure (HF). The interactions between CHIP-mutated cells and other cardiac cell types remain unknown. Here, we identify fibroblasts as potential interaction partners of CHIP-mutated monocytes using combined transcriptomic data from peripheral blood mononuclear cells of HF patients with and without CHIP and cardiac tissue. We demonstrate that DNMT3A inactivation augments macrophage-to-cardiac fibroblasts interactions and induces cardiac fibrosis in mice and humans. Mechanistically, DNMT3A inactivation increases the release of heparin-binding epidermal growth factor (EGF)-like growth factor (HB-EGF) to activate cardiac fibroblasts. These findings not only identify a novel pathway of DNMT3A CHIP-driver mutation-induced instigation and progression of HF, but may also provide a rationale for the development of new anti-fibrotic strategies.

Project description:Mechanical loading promotes structural and functional improvements in muscle and tendon, protecting against injury at their interface – the myotendinous junction (MTJ) and within the tendon matrix. However, the early cellular and molecular mechanisms underlying these adaptations in humans remain poorly understood. To address this, we used single-nucleus RNA sequencing and in situ hybridization to map the acute response of the human muscle-tendon unit to a single bout of eccentric resistance exercise, with a focus on extracellular matrix (ECM) regulation. We identified four transcriptionally distinct fibroblast subtypes with high expression of ECM components COL1A1 and DCN. Three of these subtypes were exercise-responsive: two localized to tendon fascicles or the MTJ, and a third enriched in the interfascicular matrix. Notably, this interfascicular population, marked by PDGFRA, showed the strongest transcriptional response to exercise, including upregulation of PRG4 and VCAN, ECM genes linked to tissue lubrication and resilience. In parallel, we discovered dynamic ECM remodeling in muscle-derived myonuclei, particularly for a distinct subset of type II myonuclei at the MTJ that expanded in number and strongly upregulated COL22A1, a collagen critical for MTJ integrity. Together, these findings reveal a spatially coordinated program of ECM remodeling involving both fibroblasts and myonuclei, highlighting the compartmentalized and cell type-specific nature of early tissue adaptation to mechanical load in the human muscle-tendon unit.

Project description:This study used droplet-based snRNA-seq to profile the gene expression of 127,371 nuclei in the developing human female and male gonads across eleven timepoints, from Carnegie Stage (CS) 14 until 21 weeks post conception (WPC). For most timepoints the study includes two biological replicates for each sex. Additionally, the study includes three technical replicates of a Klinefelter Syndrome (XXY karyotype) testis sample at 13WPC. Human prenatal tissue samples were provided by the MRC-Wellcome Trust Human Developmental Biology Resource (HDBR) and obtained from elective terminations of pregnancy. The samples were classified according to a particular Carnegie stage or week post conception based on their external physical appearance and measurements. Single-cell barcoding and library preparation were performed using Chromium Single Cell 3' Reagent Kits (v3 chemistry) and the Chromium Controller instrument (10x Genomics). Sequencing of the libraries was carried out on the Illumina NextSeq 500/550 and initial data processing was performed using Cellranger.

Project description:This study used droplet-based snATAC-seq to profile gene expression of 45,103 nuclei in the developing marmoset female and male gonads across several timepoints during development, from gestational day (GD) 92 until 3 weeks after birth (wo). Embryos were collected via hysterotomy. A specialized veterinarian performed all surgical procedures, including anesthesia and analgesia. Additionally, postnatal samples from newborn and 3weeks-old marmoset were collected following euthanasia. Single-cell barcoding and library preparation were performed using 10x single-cell ATAC reagent kit (v1.0) and a Chromium controller. Libraries were sequenced using paired-reads on Illumina NextSeq 550 and initial data processing was performed using Cellranger ATAC (1.1).

Project description:We aimed to identify the nature of iPSC and iPSC-neuro clones identified in E-MTAB-14065. We evaluated the combined effect on the epigenome and transcription at the single-cell level. This experiment demonstrated the importance of clonal tracking when performing scRNAseq screenings and allowed us to validate iPS2-multi-seq. Sample preparation for iPS2-multi-seq was performed following the 10X Genomics demonstrated protocol for nuclei isolation (CG000365, Rev D) and the 10X Multiome User Guide (CG000338, Rev F). Cells were detached using Versene and incubated with DNase I (200 U/mL) to reduce clumping, then washed and filtered through a 40 µm strainer (Flowmi). Cell viability and count were assessed using trypan blue staining (Sigma) on a hemocytometer. HiPSC cells P3 transfection pools were kept separately, and nuclei were pooled only prior to loading on the 10X Chromium. After cell lysis using freshly prepared buffer containing 0.1% Tween-20, IGEPAL CA-630, 0.01% digitonin, 1% BSA, and 1U/ml RNAse inhibitor, nuclei were isolated, washed twice with chilled wash buffer, and counted using both trypan blue and 1:1000 YOYO-1 staining (Invitrogen). Final nuclei counts were pooled 1:1 and diluted to 7,000 nuclei/μL before loading into the microfluidic chip. Nuclei were loaded after diluting in 10X Nuclei buffer according to the user guide. Chromatin tagmentation and reverse transcription were performed according to the 10X protocol. Libraries were indexed and amplified: 7 cycles for ATAC index PCR and 6 cycles for cDNA amplification. D5000 Tapestation and dsDNA hi-sensitivity Qubit analyses revealed appropriate fragment sizes and concentrations. The iPS2-seq library was obtained from the cDNA of the 10X gene expression library. Adaptations of the current protocol were necessary to obtain clean iPS2-seq libraries from the multiome cDNA library. Reduced cycle amplification to 11 cycles and increased input material to 200ng was key to this optimization, resulting in libraries with cleaner profiles, confirmed by D5000 Tapestation analysis and improved size distributions following 1.8x–0.7x SPRIselect purification. Libraries were further amplified and indexed using TT indices and purified again using a double-sided size selection.Sequencing was performed on an Illumina NextSeq 1000 using two flow cells P2 Xleap 100 cycles with paired-end dual indexing. ATAC libraries were sequenced at 400 million reads with 650 pM loading concentration and 1% PhiX spike-in (R1: 50 bp; i7: 8 bp; i5: 24 bp; R2: 49 bp). The gene expression library was pooled with the iPS2seq library with a 1:20 ratio, accounting for 380M reads for the gene expression and 20M reads for the iPS2seq library. Final pooled libraries were quantified using Qubit and loaded 650pM and 1% PhiX spike-in (R1: 28 bp; i7/i5: 10 bp; R2: 90 bp). iPS2-seq library generation required further optimization, compared to the original protocol described here, cDNA from 10X multiome as template for iPS2-seq PCR, required reduced cycle amplification and increased input material (up to 200 ng, 11 cycles), resulting in libraries with cleaner profiles, confirmed by D5000 Tapestation analysis and improved size distributions following 1.8x–0.7x SPRIselect purification.
