Responses to SARS-CoV-2 variants in hACE2 transgenic mice

ABSTRACT: hACE2 transgenic mice were infected with the original SARS-CoV-2 strain (B.1) and the Beta (B.1.351) variant. Lung and spleen samples were collected 1 day post infection (DPI), 3 DPI and 5 DPI, and mRNA was sequenced.

Genome-wide expression profiling of leprosy and granuloma annulare skin lesions

Project description:Here we report the data generated by short-read sequencing of mRNA (polyA) isolated from granuloma annulare and leprosy skin lesions. Our main aim was to identify putative mRNA biomarkers for distinguishing leprosy from other differential diagnoses. Additionally, we also explored the distinction between MB and PB by using differential expression analysis as well as training a penalized logistic regression to select important features. Our results showed that few genes are enough to differentiate leprosy lesions, including paucibacillary cases, from other morphological and histopathological similar skin diseases. Some of these genes have been replicated in a larger and more heterogeneous sample with RT-qPCR, validating their classification potential. We also suggest important novel gene candidates to improve our understanding of molecular differences between MB and PB lesions, which could either pinpoint new pathways and targets for host-based specialized adjuvant treatment for leprosy. Finally, this dataset has been used to explore the relationship between cornification and keratinocyte-related genes and TGFB-mediated epithelial-mesenchymal transition (EMT), which could indicate that in skin, M. leprae could be de-differentiating, directly or indirectly, other cell types into a progenitor/stem-like phenotype, facilitating mycobacterial survival and migration within the host. Alternatively, this could highlight which pathways are activated during granuloma formation and/or skin barrier assembly/disassembly.

Protein metabolism drives feed efficiency in the liver and white muscle of efficient and inefficient Chinook salmon (Oncorhynchus tshawytscha) farmed in saline water

Project description:Understanding the molecular mechanisms of feed efficiency is an important step toward sustainability of salmonids aquaculture. In this study, the liver and white muscle proteomes of efficient (EFF) and inefficient (INEFF) Chinook salmon (Oncorhynchus tshawytscha) farmed in sea water were investigated by liquid chromatography-tandem mass spectrometry (LC-MS/MS) approach. In total, 2,746 liver and 702 white muscle quantified proteins were compared between 21 EFF and 22 INEFF fish. Protein synthesis was enriched in both liver and white muscle of the EFF group while conversely, pathways related to protein degradation (amino acid catabolism and proteolysis, respectively) were the most affected processes in the liver and white muscle of INEFF fish. The SOM in the INEFF group was significantly higher than EFF fish showing INEFF fish probably was the dominant group. The INEFF group (dominant) suffered stress and shifted to consume energy through protein catabolism. As the first study, the results provide a preliminary picture of the fundamental molecular landscape of feed efficiency in Chinook salmon farmed in sea water

Adherent and suspension baby hamster kidney cells have a different cytoskeleton and surface receptor repertoire

Project description:Animal cell culture, with single cells growing in suspension, ideally in a chemically defined environment, is the workhorse of biopharmaceutical production. The synthetic environment lacks exogenous growth factors and usually requires a time-consuming adaptation process to select cell clones that proliferate in suspension to high cell numbers. The molecular mechanisms that facilitate the adaptation and that take place inside the cell are largely unknown. Especially for cell lines that are used for virus antigen production such as baby hamster kidney (BHK) cells, the restriction of virus growth through the evolution of undesired cell characteristics properties is highly unwanted. The comparison between adherently growing BHK cells and suspension cells with different susceptibility to foot-and-mouth disease virus revealed differences in the expression of cellular receptors such as integrins and heparan sulfates, and in the organization of the actin cytoskeleton. Transcriptome analyses and growth kinetics demonstrated the diversity of BHK cell clones and confirmed the importance of well-characterized parental cell clones and mindful screening to make sure that essential cellular features do not get lost during adaptation.

Project description:Hibernation is a complex physiological state often exploited by animals under adverse environmental conditions. It involves large changes in metabolism and cellular function, with many stress responses modulated to tolerate physiological challenges that would otherwise be lethal. This study explores transcriptomic and proteomic profiling of hibernation in a reptile (the central bearded dragon; Pogona vitticeps) throughout the hibernation season. To better understand molecular dynamics of this remarkable process, total RNA and protein was analyzed in brain, heart and skeletal muscle at three time points; late hibernation, two days post-arousal, and two months post-arousal.

Project description:The integrated stress response (ISR) is a conserved signaling pathway triggered by a variety of insults that include ER stress, mitochondrial stress, amino acid deprivation, and viral infection. The essential stress sensor and key effector of this pathway is eIF2B, and loss-of-function mutations in any of its 5 subunits can lead to Vanishing White Matter disease (VWM) in humans. We generated and characterized mouse models harboring different pathogenic mutations to model VWM and to understand the impact of chronic ISR activation on organismal and cellular physiology. Here, we performed bulk RNA-seq on the cerebellum, kidney, liver, lung, muscle, spinal cord, and spleen from 4-month-old homozygous Eif2b1[N208Y] and WT mice, either maintained on a 30 mg/kg 2BAct diet or withdrawn from the diet for 3 days. 2BAct is a small molecule eIF2B activator that can stabilize eIF2B and improve its function. This study also includes WT control mice naive to 2BAct diet.
