Comparative transcriptomic analysis of self-organized, in vitro generated optic tissues

Project description:Embryonic stem (ES) cells have a remarkable capacity to self-organize complex, multi-layered optic cups in vitro via a culture technique called SFEBq. During both SFEBq and in vivo optic cup development, Rax (Rx) expressing neural retina epithelial (NRE) tissues utilize Fgf and Wnt/β-catenin signalling pathways to differentiate into neural retina (NR) and retinal-pigmented epithelial (RPE) tissues, respectively. How these signaling pathways affect gene expression during optic tissue formation has remained largely unknown, especially at the transcriptome scale. We generated Day 10 Rx+ optic tissue using SFEBq, exposed these tissues to either Fgf or Wnt/β-catenin stimulation, and assayed their gene expression at Days 12 and 15 using RNA-Seq. We measured gene expression in these 5 sample groups in biological triplicate using RNA-seq (Illumina HiSeq) .

Molecular pathology of Usher 1B patient-derived retinal organoids at single cell resolution

Project description:Compare single cell transcriptomes of control and USH1B patient iPSC-derived retinal organoids to elucidate disease mechanisms of Usher syndrome type IB (USH1B). USH1B patient fibroblasts were collected at Great Ormond Street Hospital (GOSH) and reprogrammed to iPSCs. Control and patient iPSCs differentiated in vitro to generate retinal organoids and collected at 35wks. Sequencing was performed at GENEWIZ (Azenta life sciences) on a Illumina NovaSeq system. Data aligned to the human genome UCSC hg38 using cellranger package.

The role of Ninjurin-1 deficiency in Jak2V617F clonal hematopoiesis mediated atherosclerosis plaque progression

Project description:Clonal haematopoiesis of indeterminate potential (CHIP) involves age-related acquisition and expansion of genes frequently mutated in haematologic malignancies (e.g. DNMT3A, TET2, or JAK2). JAK2 heightens cardiovascular disease (CVD) risk. The mechanism, although incompletely understood, involves pyroptosis and plasma membrane rupture, mediated by Ninjurin-1 (NINJ1), followed by release of damage-associated molecular patterns and cytokines. Moreover, individuals with JAK2-CHIP have elevated levels of circulating interleukin-17 receptor-A (IL-17RA). IL-17RA signalling, implicated in autoimmunity, paradoxically may have a protective role in atherogenesis. IL-17A produced by T helper 17 (Th17) cells binding to IL-17RA in myeloid cells may induce a TREM2 macrophage response to create a feedback loop and dampen further inflammation. The proteomic association between JAK2-CHIP and IL-17RA, along with the potential role of IL-17RA signalling in atherosclerosis, led us to hypothesize that IL-17RA signalling modifies CVD risk among individuals with JAK2-CHIP.

PRRSV-infection of porcine alveolar macrophages

Project description:The goal of this study was to produce a deep, global analysis of gene expression changes that occured following infection of normal porcine alveolar macrophages (PAMs) with PRRSV. The goal was to examine the gene expression changes to help determine the mechanisms that result in reduced function and immunosuppression observed in PRRSV-infected pigs. Keywords: time course of infection The PAMs were infected in culture at an MOI of 10 with PRRSV strains VR-2332 and incubated at 37C until 6, 12, 16 or 24 hours post infection. Total cellular RNA was collected from each at the appropriate time. SAGE libraries were prepared from each infected time point as well as from noninfected PAMs. The SAGE libraries were sequenced to at least 95,000 tags each.
