Microarray analysis of dengue seronegative or seropositive volunteers that received the tetravalent dengue vaccine TAK-003

ABSTRACT: Samples were collected from the DEN210 study, a phase IIb clinical trial evaluating two doses of TAK003, a tetravalent dengue vaccine, administered 90 days apart in healthy adult participants with and without prior DENV infection (NCT03746015). RNA was extracted from whole blood collected in Paxgene tubes from volunteers at Day 1, 4, 6, 90, 94 and 96. Day 1 and Day 90 samples were collected prior to administration of first and second TAK-003 vaccine dose. We performed gene expression analysis in dengue seronegative and seropositive individuals over time.

Microarray analysis of healthcare workers that received the COVID-19 mRNA vaccination

Project description:RNA was extracted from whole blood of subjects collected in Tempus tubes prior to COVID-19 mRNA booster vaccination. D01 and D21 correspond to samples collected at pre-dose 1 and pre-dose 2 respectively. RNA was also extracted from blood collected at indicated time points post-vaccination. DB1, DB2, DB4 and DB7 correspond to booster day 1 (pre-booster), booster day 2, booster day 4 and booster day 7 respectively. The case subject experienced cardiac complication following mRNA booster vaccination. We performed gene expression analysis of case versus controls over time.

Time since Onset of Disease and Individual Clinical Markers Associate with Transcriptional Changes in Uncomplicated Dengue

Project description:Background Dengue virus (DENV) infection causes viral haemorrhagic fever that is characterized by extensive activation of the immune system. The aim of this study is to investigate the kinetics of the transcriptome signature changes during the course of disease and the association of genes in these signatures with clinical parameters. Methodology/principle findings Sequential whole blood samples from DENV infected patients in Jakarta were profiled using affymetrix microarrays, which were analysed using principal component analysis, limma, gene set analysis, and weighted gene co-expression network analysis. We show that time since onset of disease, but not diagnosis, has a large impact on the blood transcriptome of patients with non-severe dengue. Clinical diagnosis (according to the WHO classification) does not associate with differential gene expression. Network analysis however indicated that the clinical markers platelet count, fibrinogen, albumin, IV fluid distributed per day and liver enzymes SGOT and SGPT strongly correlate with gene modules that are enriched for genes involved in the immune response and coagulation. Overall, we see a shift in the transcriptome from immunity and inflammation to repair and recovery during the course of DENV infection. Conclusions/significance Time since onset of disease associates with the shift in transcriptome signatures from immunity and inflammation to cell cycle and repair mechanisms in patients with non-severe dengue. The strong association of time with blood transcriptome changes hampers both the discovery as well as the potential application of biomarkers in dengue. However, we identified gene expression modules that associate with key clinical parameters of dengue that reflect the systemic activity of disease during the course of infection. The expression level of these gene modules may support earlier detection of disease progression as well as clinical management of dengue.

The other one is sequential strategy, which sequentially administrated four time, each serotype vaccine for each dose as sequences of Den1, Den2, Den3 and Den4.

Myeloid regulation signature persists after virus clearance in mild human primary dengue serotype 2 infection

Project description:Healthy flavivirus-naive volunteers (n=11) were infected with the live attenuated dengue serotype 2 challenge virus (rDEN2delta30) as the control arm of a dengue vaccine challenge trial. Whole blood RNA was collected in Paxgene tubes for expression profiling prior to infection (day 0), and on days 8, and 28 after rDEN2delta30 infection. Whole blood RNA was depleted of globin-and rRNA transcripts and equal amounts of depleted RNAs were used to generate libraries for SE 100 RNA sequencing per sample on by Illumina. To generate technical replicates, each library was run in different flow cells/lanes and aggregated to an average of approximately 26 million reads total per sample with <1% variation in counts across lanes in a given sample. Comparisons of gene expression in count-normalized samples were focused on analysis of grouping data by timepoint as well as by examining consensus intra-subject timepoint-associated gene expression changes after rDEN2delta30 infection, focusing on pairwise comparisons (Day 8 vs Day 0, Day 28 vs Day 8, and Day 28 vs,. Day 0).

Project description:RNAseq was carried out to identify the transcriptomic changes that occur in healthy adult volunteers given either placebo or metformin from 3-days before to 3-days after live-attenuated YF-17D vaccination. Whole blood was collected at baseline (before placebo/metformin therapy), before YF-17D vaccination, Day 1, Day 3, Day 7 and Day 10 post YF-17D vaccination for RNAseq.

Live Attenuated Tetravalent Dengue Vaccination in Non-Human Primates

Project description:We measured genome-wide transcript abundance patterns in 246 whole blood samples collected from 35 cynomolgus macaques before and after vaccination with a live attenuated tetravalent dengue vaccine (TDV) or PBS (placebo). Animal work was conducted at the Charmany Instructional Facility of the School of Veterinary Medicine, University of Wisconsin-Madison, and all animal procedures were approved by the University of Wisconsin-Madison's Animal Care and Use Committee. Thirty-five adult male, DENV-seronegative cynomolgus macaques from Vietnam were placed in quarantine for 30 days prior to the start of the study. Five groups of animals (n=6 animals per group) received TDV either subcutaneously (SC) in 0.5 mL inocula or intradermally (ID) in 0.1 mL inocula using a needle-free injector (PharmaJet' device) or needle and syringe (N&S). Animals received two doses (same route) of TDV either on the same day (Day 0) or sixty days apart. One group (n=5) received PBS by ID route and needle-free injector. On day 90 after primary vaccination, 3 animals from each group were challenged with 105 PFU wt DENV-2 (New Guinea C strain) or 105 PFU wt DENV-4 (Dominica/81 strain) by SC route using N&S. Whole blood samples were collected for transcriptional profiling from all animals on days -11, -2, 1, 3, 5, and 7 before and after immunization, and for placebo animals on days 88, 91, 93, 95, and 97 before and after wt DENV challenge. Blood samples were drawn into PAXgene Blood RNA tubes and stored at -80'C prior to RNA extraction and processing.
