Population RNA Seq of cardiac fibroblasts, cardiac endothelial cells, cardiac monocytes, cardiac macrophages - isolated from mice after at-RA treatment or 4-oxo-RA or DMSO control treatment (24h post injection)

ABSTRACT: Study of the gene expression patterns of specific cardiac cell populations, including monocytes (CD45+, CD11b+, F4/80-, LyC6+), endothelial cells (CD45-, CD31+), macrophages (CD45+, CD11b+, F4/80+, LyC6-), and fibroblasts (CD45-, GP38+), in response to at-RA and 4-oxo-RA treatments. Female C57BL/6J mice aged 12 weeks were intraperitoneally injected with 30 mg/kg body weight at-RA (Sigma-Aldrich), 30 mg/kg body weight 4-oxo-RA (Sigma-Aldrich), or an equivalent volume of DMSO in phosphate-buffered saline (PBS) as the vehicle control. After 24 hours of injection, the mice were euthanized for analysis.

Project description:This lineage tracing experiment focused on studying the transcriptome of cardiac myeloid cells derived from BM HSCs post-MI. We performed Left coronary artery ligation (LAD) in a tamoxifen-inducible in vivo HSC-lineage tracing mouse model which allows HSC-progeny lineage tracing via Tomato expression (Fgd5-CreERT2 tdTomato; PMID: 30561324). This was followed by a 2-day treatment with either vehicle (DMSO) or 4-oxo-RA. On day 3 post-MI, hearts were extracted, and tdTomato-positive and tdTomato-negative myeloid cells (CD11b+) were isolated from the myocardium. scRNA-seq was performed.

Project description:Study of the transcriptomic changes in human HSPCs under the influence of at-RA and 4-oxo-RA. Human Hematopoietic Stem and Progenitor Cells (HSPCs)(Lineage negative, CD38 negative, CD34 positive cells) were isolated from sternal bone marrow of patients who had experienced myocardial infarction or from control patients. For in vitro cultivation, cells were treated with at-RA (2.5 μM final concentration), 4-oxo-RA (2.5 μM final concentration), or the respective volume of DMSO (control) for 72 hours. After incubation period, cells were harvested for RNA extraction.

Population RNA Seq of long-term HSCs isolated from mice after myocardial infarction (day 2 post infarct) or sham surgery and at-RA treatment or DMSO control treatment

Project description:Study of the effects of at-RA treatment on the transcriptome of murine Long-Term Hematopoietic Stem Cells (LT-HSCs) in the context of myocardial infarction (MI). MI was induced in female C57BL/6J mice aged 6 to approximately 12 weeks through permanent occlusion of the left anterior descending artery (LAD). Mice were intraperitoneally injected on the 1st and 2nd day after MI surgery with either 30 mg/kg body weight at-RA (Sigma-Aldrich; MI+at-RA condition), or with the corresponding amount of DMSO in phosphate-buffered saline (PBS) (MI+vehicle condition). Two days after MI, LT-HSCs (Lin-negative, Sca1-positive, c-Kit-positive, CD150-positive, CD48-negative, CD34-negative) were isolated from the bone marrow, sorted, and analyzed for their transcriptome profiles. This study aimed to understand how at-RA treatment influences gene expression in LT-HSCs following MI.

Project description:The aim of this study was to conduct a comparative analysis between the AT-macrophages derived from 3D cultures and in vivo sc-AT macrophage populations. To this end, bulk RNA Seq analysis was performed between these two populations, and compared to BM- cultured macrophages. scAT macrophages were sorted based on CD45+, F4/80+ and CD11b+. AT-macrophages derived from 3D cultures and BM- cultured macrophages were harvested after 13 days in culture.

Project description:To identify RA-regulated genes in mSSCs, we treated mSSCs with vehicle, RA and RA plus CHX. To characterize the induced spermatogenic cells by transcriptome profiling, we cultured mSSCs on pup Sertolic cells supplemented with RA. Induced differentiating spermatogonia and induced spermatocytes were collected after a 3-day- and 6-day-induction, respectively. We carried out RNA-seq analysis of samples after different treatment and samples from different in vitro induction stages.Two biological replicates were included for each sample.

RNA-seq of islet, FACS- sorted CD45+Ly6C-CD11B+CD11C+F4/80+ cells from C57bl6/J male mice that were treated with low dose streptozotocin (STZ) or acetate buffer

Project description:The experiment was designed to obtain a broader unbiased view of the changes in islet macrophages following low dose STZ challenge. Mice were purchased from Jackson Laboratory (Bar Harbor, ME). 16-20-week-old C57BL/6J males were given 30 mg/kg STZ or acetate buffer (control) i.p. (intraperitoneal injection) for 5 consecutive days. Following the first STZ or buffer injection mice were sacrificed on day 14 and islets were isolated by collagenase digestion. Freshly isolated islets were dispersed in 0.02% Trypsin-EDTA for 3 minutes followed by up to 1 minute of pipetting under a stereomicroscope to obtain a single cell solution. Islet media was added to stop the reaction. Islets from 10 mice were pooled per sample (N). Dispersed islets were washed with FACS buffer (1% heat inactivated FBS, 1 mM EDTA, 11 mM glucose in PBS). Cells were kept on ice and pre-incubated with Fc Block (1:100) for 5 minutes, followed by 30 min incubation with CD45-eFluor 450 (1:250; clone 30-F11), Ly-6C-APC (1:1,200; clone HK1.4), CD11b-PE (1:1,200; clone M1/700, F4/80-FITC (1:150; clone BM8), CD11c-PECy7 (1:150; clone N418), and the viability dye 7AAD (1:2,000). Unstained, single stains, and fluorescence minus one controls were used for setting gates and compensation. Viable, single CD45+Ly6c-Cd11b+Cd11c+F4/80+ cells were sorted using a BD FACS Aria IIu directly into lysis buffer, and the RNeasy Plus Micro Kit from Qiagen was used to isolate total RNA. Total RNA quality control quantification was performed using an Agilent 2100 Bioanalyzer. All RNA samples had an RNA integrity number (RIN) ≥9.1. The NeoPrep Library Prep System from Ilumina was used for library preparation followed by sequencing using standard Illumina methods and Ilumina NextSeq500.

Single-cell suspensions were obtained from fresh tissue. Cells were either DAPI-CD45+ or DAPI-CD45- FACS-isolated cells, or unsorted. This submission augments E-MTAB-11343.

Runx3 function in splenic NK cells activated in vivo by IL-15.

Project description:NK cells are innate immune cells that recognize and kill foreign, virally-infected and tumor cells without the need for prior immunization. NK expansion following viral infection is IL-2 or IL-15-dependent. To identify Runx3 regulated genes, NK cells were isolated from spleen of IL15/Ra injected WT and Runx3-/- mice and sorted to obtain 3 subpopulations of immature (CD27) and mature (DP and CD11c) NK cells.
