Single-cell RNA sequencing of bone marrow cells and spleen isolated from mice after sham surgery or myocardial infarction, followed by treatments (vehicle/4-oxo-RA)

ABSTRACT: Study of the impact of 4-oxo-RA on LSK (bone marrow and spleen) cell characteristics post-myocardial infarction in C57BL/6J mice. Myocardial infarction was induced in female C57BL/6J mice (aged 6 to approximately 12 weeks) through LAD occlusion. Post-surgery, mice were intraperitoneally injected with 30 mg/kg 4-oxo-RA (MI+4-oxo-RA) or the equivalent DMSO in PBS (MI+vehicle) on the 1st and 2nd days after MI. Three days post-MI, mice were euthanized. ScRNA-seq was performed on 25k LSK cells (Lin-, Sca1+, c-Kit+) that were facs sorted.

Single-cell RNA sequencing of mouse myeloid cardiac tdTomato+ and tdTomato- cells (Fgd5-CreERT2) post-myocardial infarction upon DMSO and 4-oxo-RA treatment.

Project description:This lineage tracing experiment focused on studying the transcriptome of cardiac myeloid cells derived from BM HSCs post-MI. We performed Left coronary artery ligation (LAD) in a tamoxifen-inducible in vivo HSC-lineage tracing mouse model which allows HSC-progeny lineage tracing via Tomato expression (Fgd5-CreERT2 tdTomato; PMID: 30561324). This was followed by a 2-day treatment with either vehicle (DMSO) or 4-oxo-RA. On day 3 post-MI, hearts were extracted, and tdTomato-positive and tdTomato-negative myeloid cells (CD11b+) were isolated from the myocardium. scRNA-seq was performed.

Population RNA Seq of long-term HSCs isolated from mice after myocardial infarction (day 2 post infarct) or sham surgery and at-RA treatment or DMSO control treatment

Project description:Study of the effects of at-RA treatment on the transcriptome of murine Long-Term Hematopoietic Stem Cells (LT-HSCs) in the context of myocardial infarction (MI). MI was induced in female C57BL/6J mice aged 6 to approximately 12 weeks through permanent occlusion of the left anterior descending artery (LAD). Mice were intraperitoneally injected on the 1st and 2nd day after MI surgery with either 30 mg/kg body weight at-RA (Sigma-Aldrich; MI+at-RA condition), or with the corresponding amount of DMSO in phosphate-buffered saline (PBS) (MI+vehicle condition). Two days after MI, LT-HSCs (Lin-negative, Sca1-positive, c-Kit-positive, CD150-positive, CD48-negative, CD34-negative) were isolated from the bone marrow, sorted, and analyzed for their transcriptome profiles. This study aimed to understand how at-RA treatment influences gene expression in LT-HSCs following MI.

Project description:Study of the transcriptomic changes in human HSPCs under the influence of at-RA and 4-oxo-RA. Human Hematopoietic Stem and Progenitor Cells (HSPCs)(Lineage negative, CD38 negative, CD34 positive cells) were isolated from sternal bone marrow of patients who had experienced myocardial infarction or from control patients. For in vitro cultivation, cells were treated with at-RA (2.5 μM final concentration), 4-oxo-RA (2.5 μM final concentration), or the respective volume of DMSO (control) for 72 hours. After incubation period, cells were harvested for RNA extraction.

After 24 hours of injection, the mice were euthanized for analysis.

Single-cell RNA sequencing of human bone marrow monocytes post-myocardial infarction at acute and chronic timepoints

Project description:This experiment focused on studying the impact of myocardial infarction on bone marrow monocytes. Human sternal bone marrow was extracted from the sternum of acute and chronic patients who had undergone myocardial infarction, as well as from control patients, during surgical procedures. The samples underwent Ficoll separation and were subsequently frozen for preservation. On the day of sorting, the samples were thawn, and a total of 3,000 - 20,000 human bone marrow monocytes (Lineage-, CD45+, HLA-DR+) were sorted in 2% BSA in PBS in two biological replicates. scRNA-seq was performed.

Quantitative proteomics and in-cell cross-linking reveal cellular reorganisation during early neuronal differentiation of SH-SY5Y cells

Project description:The proteomes of undifferentiated and differentiated SH-SY5Y cells are characterised and compared. For this, neuronal differentiation using retinoic acid (RA) or a combination of RA and phorbol-12-myristat-13-acetate (RA/PMA) was explored. An MS-based label-free quantification approach is applied to identify changes in the protein expression, the as proteins’ subcellular localisation abundance as well as their association with enriched KEGG pathways. By employing formaldehyde cross-linking insights into protein interaction networks of undifferentiated as well as RA- and RA/PMA-differentiated neurons are obtained. The analyses provided insights into the proteomes of undifferentiated and differentiated SH-SY5Y cells and suggest structural rearrangements, for instance, of the actin network during neuronal differentiation.

Analysis of RA vs 4-oxo-RA gene expression regulation in Xenopus laevis

Project description:We analyzed anterior halves of NF stage 15 embryos that were treated with 10uM DMSO (control), or 1uM RA and 10uM 4-oxo-RA (experimental) for changes in gene expression induced by the two mophogens. RNA-sequencing revealed significant overlap in genes upregulated by both RA and 4-oxo-RA, and to a lesser extent, those downregulated by them. We report all Zic-1 targets described in accompanying manuscript to be regulated by both RA and 4-oxo-RA.

Short-term blockade of pro-inflammatory alarmin S100A9 fa-vorably modulates left ventricle proteome and related signaling pathways involved in post – myocardial infarction recovery

Project description:Prognosis after myocardial infarction (MI) varies greatly depending of the extent of damaged area and the management of biological processes during recovery. Reportedly, the inhibition of the pro-inflammatory S100A9 reduces myocardial damage after MI. We hypothesize that S100A9 blockade induces changes of major signaling pathways implicated in post-MI healing. The S100A9 blocker (ABR-23890) was given for 3 days after coronary ligation. At 3- and 7-days post-MI, ventricle samples were analyzed versus control and sham-operated mice. Blockade of S100A9 modulated the expressed proteins involved in five biological processes: leu-kocyte cell-cell adhesion, regulation of muscle cell apoptotic process, regulation of intrinsic apoptotic signaling pathway, sarcomere organization and cardiac muscle hypertrophy. The blocker induced regulation of 36 proteins interacting with or targeted by the cellular tumor antigen p53, prevented myocardial compensatory hypertrophy, and reduced cardiac markers of post-ischemic stress. The blockade effect was prominent at day 7 post-MI when the quantitative features of ventricle proteome were closer to controls.
