Project description:Tbx21-/- TCL1 cells were generated to explore the effect of T-bet expression in malignant B cells. Single-cell suspensions from spleens of Tbx21 knockout and control TCL1 mice were prepared and splenocytes were enriched in TCL1 cells, resulting in a purity above 97% of CD5+ CD19+ cells. RNA sequencing libraries were prepared using the Illumina TruSeq Stranded mRNA Kit and sequenced on the Illumina NovaSeq 6000.

RNA-seq of retinal organoids differentiated from hESCs carrying mutations in the RB1 gene

Project description:hESC lines carrying deleterious mutations in the RB1 gene in heterozygous and homozygous state were generated by genome-editing based on CRISPR/Cas9. Parental cell line and genome-edited cell lines were differentiated into retinal organoids for 152 days based on the Protocol published by Döpper et al., Current protocols, PMID: 32956559. Briefly, single cells were reaggregated in presence of dual SMAD and WNT-inhibition; retinal tissue became visible from day 12 onward. BMP4-induction and addition of small molecules CHIR99021 and SU5402 directed differentiation towards retina and retinal pigment epithelium. Long-term differentiation was carried out in the presence of 10% FBS, taurine and retinoic acids. Organoids were collected at indicated time points and either embedded for cryosectioning and immunostaining or frozen at -80°C for RNA preparation.

Effects of seed priming mediated by iron oxide magnetic nanoparticles (MNPs) in Capsicum annuum

Project description:Nanotechnology has the potential to revolutionize agriculture by developing engineered nanomaterials to be used as biostimulants, fertilizers, pesticides or smart sensors. Seed priming may represent an opportunity for nano-enabled plant technology to match economic, agronomic and environmental needs. This study investigates the effects of seed priming mediated by iron oxide magnetic nanoparticles (MNPs) in plants. We performed a multilevel integrated study to understand the basic interactions between MNPs and seeds in pepper (Capsicum annuum). Moreover, phenotypic, physiological and molecular analyses were performed to elucidate the biological impact of MNPs from seed to plant development. Interestingly, our findings show positive effects of MNPs on vegetative growth and a profound impact on pepper gene expression patterns. Indeed, we found 2,204 differentially expressed transcripts in nanoprimed seeds, most of them involved in plant defence mechanisms, potentially establishing a seed memory that might enhance the plant's capacity to counteract diverse forms of stress. In conclusion, this work provides a comprehensive investigation about nanoparticle-seed interactions with interesting implications for agricultural technology.

Form and function of actin impacts actin health and aging.RNAseq

Project description:The actin cytoskeleton is a highly conserved structural network that supports diverse cellular processes, but its contribution to organismal aging is not well understood. This project investigates how genetic and pharmacological perturbations of actin and actin-binding proteins influence global gene expression and aging phenotypes in Caenorhabditis elegans. Whole-animal RNA interference was used to knock down key actin regulatory genes, including arx-2 (Arp2/3 complex), unc-60 (cofilin), and lev-11 (tropomyosin). Here Bulk RNA sequencing was performed to assess transcriptional responses to actin cytoskeletal disruption using genetic knockdown (RNAi) of actin-binding proteins and actin de/stabilizing molecules. These datasets capture transcriptomic signatures associated with actin dysfunction, aging trajectories, and stress responses, and provide a resource for exploring the molecular links between cytoskeletal integrity and longevity regulation.

RNA-seq of engineered K562 cell line by CRISPR/Cas9 generation of t(7;12)(q36;p13) chromosomal translocation

Project description:We recreated the t(7;12) translocation in K562 cells by CRISPR/Cas9 to understand its effects on haematopoietic cells, which is of relevance to understand how this cytogenetic abnormalities causes and promotes acute leukaemia in infants. Wild-type K562 were edited by electroporation of ribonucleoprotein complexes consisting of Cas9 enzyme and two guide RNAs targeting patient-specific breakpoint loci. K562 electroporated with Cas9 enzyme only were used as control. Edited K562 harbouring the t(7;12) were single-cell cloned to obtain homogeneous populations (hereby referred to as K562-t(7;12)). We performed RNA sequencing analysis of K562-t(7;12) compared to K562 control to uncover transcriptional changes associated with the translocation.

Differential gene expression in WT mice and mice lacking PTPN2 in T cells

Project description:WT mice and mice lacking PTPN2 in T cells (PTPN2-CD4Cre mice) were treated with AOM/DSS to induce colorectal tumours. RNA was isolated from tumour and non-tumour tissues in the colon. Colon samples from water-treated WT and PTPN2-CD4Cre mice served as additional control. Total RNA was isolated and the samples sequenced for polyA enriched RNA.

CRISPR screening of autism risk genes in brain organoids

Project description:Organoids were generated from cells infected with pooled lentivirus library. The lentiviral libraries deliver dual-gRNAs targeting 36 high-risk ASD genes in parallel. With or without 4-OHT induction of eCas9 expression, organoids were dissociated at specific developmental stages. Single cells were sorted and bulk genomic DNA was extracted. Target amplification was performed using genomic DNA to analyze gRNA and unique clone barcode representation.

mRNA-Seq of primary MEFs untreated or treated with auxin for OGT degradation

Project description:Primary mouse embryonic fibroblasts (MEFs) were derived from E12.5 embryos from the breeding of male mice which are homozygous for the insertion of the OsTIR1 transgene and females which are heterozygous for the AID knock-in at the endogenous Ogt locus (OgtAID/WT). The resulting MEFs clones were genotyped for sex and presence of the insertions and three pairs of OsTIR1-het;OgtAID/Y and control OsTIR1-het;OgtWT/Y male clones were used for the experiment, each pair coming from a different litter. The experiment consisted in treating each clone with auxin (IAA) for 24 hours, 48 hours or 96 hours and collecting them for single-end mRNA-Seq. One plate per clone was left untreated and also collected for mRNA-Seq.
