Single-cell RNA-seq of mouse back skin treated with TPA

ABSTRACT: Mice are cancer-prone, whereas naked mole-rats are cancer-resistant. To test the discrepancies between how mouse and naked mole-rat skin responds to carcinogens, we topically treated animals with DMBA followed by TPA. In this dataset, we additionally perform single-cell RNA-seq on back skin in mice treated exclusively with TPA as a control.

After 12 weeks, full thickness skin biopsies were collected and used to generate single cell transcriptomes (treatment samples).

Bulk RNA-seq of co-cultured SCC25 and mouse or naked mole-rat fibroblasts

Project description:Mice are cancer-prone, whereas naked mole-rats are cancer-resistant. Because fibroblasts support the development of skin cancer, SCC25 cells were co-cultured with either mouse or naked-mole rat cells and the difference in SCC25 cells grown alone or with the different types of fibroblasts were compared. Cells were grown together for two days, then FACS-sorted and bulk-sequenced separately.

Project description:To study the tumour-suppressive capabilities of naked mole-rat fibroblasts we subcutaneously co-injected the fibroblasts and human squamous carcinoma cells into the flanks of NSG mice, which lack mature T cells. As controls, we (1) performed the co-injection experiment with mouse fibroblasts, and (2) performed experiments in which we injected human squamous carcinoma cells without mouse or naked mole-rat fibroblasts. To determine how the co-injections with mouse or naked mole-rat fibroblasts affected tumour growth in vivo, we then transcriptionally profiled the human skin tumours.

Automated 16plex plasma proteomics with real-time search and ion mobility mass spectrometry enables large scale profiling in naked mole-rats and mice.

Project description:Performing large-scale plasma proteome profiling is challenging due to limitations imposed by lengthy preparation and instrument time. We present a fully Automated Multiplexed Proteome Profiling Platform (AutoMP3) using the Hamilton VantageTM liquid handling robot capable of preparing hundreds to thousands of samples. To maximize protein depth in single shot runs we combined 16plex Tandem Mass Tags (TMTpro) with high-field asymmetric waveform ion mobility spectrometry (FAIMS Pro) and real-time search (RTS). We quantified over 40 proteins / min / sample, doubling the previously published rates. We applied AutoMP3 to investigate the naked mole-rat plasma proteome both as a function of circadian cycle and in response to ultraviolet (UV) treatment. In keeping with the lack of synchronized circadian rhythms in naked mole-rats, we find few circadian patterns in plasma proteins over the course of 48hr. Furthermore, we quantify many disparate changes between mice and naked mole-rats at both 48hr and one week after UV exposure. These species differences in plasma protein temporal responses could contribute to the pronounced cancer resistance observed in naked mole-rats.

10x single cell RNAseq of chick ectoderm from stages HH5 to ss4

Project description:The vertebrate ectoderm gives rise to a variety of cell lineages, including neural, neural crest, placodal and non-neural cell fates. How cell fates are specified at the neural plate border (the region surrounding the neural plate) is not fully understood. We therefore carried out 10x scRNAseq of the chick epiblast to investigate cell fate specification at the neural plate border. Embryos were dissected and pooled according to stage. The tissue was then dissociated and FAC sorted to remove dead cells and remaining doublets before cells were stored in MeOH. Due to the time required to dissect embryos, multiple rounds of collections were carried out, with collections from the same stage pooled prior to 10x sequencing. Libraries were sequenced using an Illumina HiSeq 4000 at the Francis Crick Institute, London. This collection was a follow up to E-MTAB-10408.
