MS-based quantitative proteomic analysis of embryonic stem cells with normal and reduced expression of Rsl24d1.

Project description:Embryonic stem cell (ESC) fate decisions are regulated by a complex molecular circuitry that requires tight and coordinated gene expression regulations at multiple levels from chromatin organization to mRNA processing. Recently, ribosome biogenesis and translation have emerged as key pathways that efficiently control stem cell homeostasis. However, the molecular mechanisms underlying the regulation of these pathways remain largely unknown to date. Here, we analyzed the expression, in mouse ESCs, of over 300 genes involved in ribosome biogenesis and we identified RSL24D1 as the most differentially expressed between self-renewing and differentiated ESCs. RSL24D1 is highly expressed in multiple mouse pluripotent stem cell models and its expression profile is conserved in human ESCs. RSL24D1 is associated with nuclear pre-ribosomes and is required for the maturation and the synthesis of 60S subunits in mouse ESCs. Interestingly, RSL24D1 depletion significantly impairs global translation, particularly of key pluripotency factors, including POU5F1 and NANOG, as well as components of the polycomb repressive complex 2 (PRC2). Consistently, RSL24D1 is required for mouse ESC self-renewal and proliferation. Taken together, we show that RSL24D1-dependant ribosome biogenesis is required to both sustain the expression of pluripotent transcriptional programs and silence developmental programs, which concertedly dictate ESC homeostasis.

RNA-seq of small intestinal organoids treated with the control medium ENR (EGF, Noggin, R-spondin1) in the presence or absence of muscle supernatant

Project description:In order to unravel the impact of intestinal smooth muscle tissue on the intestinal epithelium, we isolated clean smooth muscle, cultured it for 24h in DMEM-F12, and collected the supernatant (muscle-SN). This supernatant was used to treat small intestinal organoids (made of intestinal epithelium), compared to normal ENR treatment. After 5 days of muscle-SN exposure, we disrupted the organoids, and directly isolate the RNA. RNA-seq was performed in this sample to assess the genetic changes induced by muscle products.

Effects of SFPQ-TFE3 fusion in kidney tubuloids

Project description:The goal of this study was to analyse the effects of the SFPQ-TFE3 fusion by transforming kidney tubuloids with the construct. Samples without the construct (luciferase only) and overexpressing the partner only (TFE3) were also used as controls. Furthermore, transformed organoids were also transferred into mice PDX models to check their tumorigenic potential; tumors derived from the organoids were subsequently used for sequencing.

RNA-seq of intestinal organoids treated with the complement C5a receptor 1 (C5aR1) antagonist PMX205 with or without irradiation

Project description:In this project, we aimed to examine gene expression changes in intestinal organoids treated with the complement C5a receptor 1 (C5aR1) antagonist PMX205 either with or without irradiation. Intestinal organoids from wild-type C57BL/6 mice were cultured and plated. The following day, the media was supplemented with 5 μg/ml of PMX205 or a vehicle control, and after one hour, organoids were subjected to either 0 Gy or 9 Gy of radiation. Samples were collected after 24 and 48 hours, and RNA was extracted and processed for RNA sequencing.

Bulk RNA-seq of trigeminal ganglia from C57BL/6 (wild-type) and Rag1KO mice with dry eye (extraorbital lacrimal gland excision model) versus sham-operated controls

Project description:Comparison of the effect of ocular surface desiccation and the lack of adaptive immunity (T and B cells) on gene expression in the trigeminal ganglia. Eight-week-old female mice of both strains were either operated on day 1 (either bilateral extraorbital lacrimal gland excision or sham surgery) and allowed to develop a dry eye state until day 10, when they were euthanized and the trigeminal ganglia were excised for RNA extraction. The two trigeminal ganglia of each mouse were pooled in one sample. There were 12 samples in total (2 x 2 design, 2 strains, 2 treatments).

Single cell RNA-sequencing experiment of human embryonic stem cells (hESCs) upon Wnt stimulation treatment at three time points (4 hours, 24 hours and 3 days)

Project description:Wnt/b-catenin signalling is an evolutionarily conserved mechanism for cell-cell communication implicated in both developmental processes and diseases such as cancer. A main part of this signalling pathway is the stabilization and nuclear translocation of b-catenin, driving the transcriptional regulation of target genes. However, while b-catenin target genes traditionally have been through to be collectively regulated upon Wnt pathway stimulation, this appears in contrast with the non-overlapping patterns of Wnt target gene expression in several contexts, including early mammalian embryogenesis. To address the question whether individual cells exhibits diverse responses to Wnt stimulation, we followed Wnt target gene activation in human embryonic stem cells (hESCs) via single cell RNA-sequencing (scRNAseq) after GSK3 inhibition at 4, 24 and 72 hours of stimulation.

Project description:Single cell transcriptomic study (using 10x Genomics v3 kits) of gastruloids, aggregates of mESCs, at different developmental timepoints (24h, 48h and 72h post-aggregation). mESCs, corresponding to the 0h timepoint, were also sequenced. The aim of this study was to delineate the cell state transition dynamics underlying anteroposterior symmetry breaking and germ layer formation in gastruloids. Gastruloids used in this study were generated from Bra::GFP reporter mESCs (Fehling et al., 2003).

Analysis of gene expression over cell clusters identified inherent presence of neurogenic progenitors and gliogenic progenitors in established nerual stem cells. This study aids to explain heterogeneity of neural stem cell identity and resolves gene expression enrichment in subpopulations of diverse progenitors. Processed and quality controlled data sets used for generating figure 3 in published article. Single cell raw data files for experiments are not available for public download.
