Single cell RNA-sequencing of normal breast tissue samples before and after 12-week anti-progestin (ulipristal acetate) treatment

ABSTRACT: Vacuum-assisted biopsy (VAB) from normal breast tissue were obtained from women participating in the Breast Cancer - Anti-Progestin Prevention Study 1 (BC-APPS1). A baseline VAB was performed in the luteal phase of the menstrual cycle and a second VAB was performed after a 12-week anti-progestin (ulipristal acetate, daily 5mg oral tablet) treatment. Breast tissue minced into small fragments was digested overnight with collagenase/hyaluronidase. Following further digestion with trypsin and dispase, a dissociated breast single cell suspension was obtained and single-cell RNA-sequencing was performed. Standard workflow for the 10X Genomics Single Cell 3’ RNA Kit was used in two batches of 6 samples (3 participants per run with pre and post-ulipristal acetate treatment).

Project description:Mutant mice (Nf1-KO) develop thicker subcutaneous nerves that progress for some of them in tumors. Analyzing and deciphering the cellular and molecular mechanisms of subcutaneous nerves from control and mutant mice of Neurofibromatosis type 1 at 3 months (before the development of the tumors) aims to identify therapeutic targets for this nerve thickening and tumor progression. To achieve this, subcutaneous nerves were harvested, mechanically and enzymatically dissociated to recover living single cells. The scRNAseq technique (10X genomics) was used to explore the molecular signature of each cell.

Project description:We generated single cell transcriptomes from full thickness skin biopsies in mouse to quantify the skin cell types found in this species (control samples). To study how mouse skin changes upon exposure to a carcinogen, we performed a classical two-stage skin carcinogenesis experiment, wherein cancer is initiated by a single application of 7,12-dimethylbenz[a]-anthracene (DMBA) followed by repeated treatment with 12-O-tetradecanoylphorbol-13-acetate (TPA) to drive cell proliferation. After 10 weeks, full thickness skin biopsies were collected and used to generate single cell transcriptomes (treatment samples).

Project description:Vacuum-assisted biopsy (VAB) from normal breast tissue were obtained from women participating in the Breast Cancer - Anti-Progestin Prevention Study 1 (BC-APPS1). A baseline VAB was performed in the luteal phase of the menstrual cycle and a second VAB was performed after a 12-week anti-progestin (ulipristal acetate, daily 5mg oral tablet) treatment. For each VAB a small piece of breast tissue was snap frozen in theatre. RNA was extracted using the RNeasy Plus Micro Kit (Qiagen) and indexed PolyA libraries were prepared using 100ng of total RNA. Paired-end 75bp sequencing was carried out on a NextSeq 500 sequencer (Illumina Inc.).

The extracellular function of LGALS3BP in neural progenitors during brain development

Project description:This study demonstrates cellular and molecular mechanisms regulating the generation and function of basal radial glia (bRG), a neural stem cell population that was shown to be enriched in the developing human brain and was involved in the formation of cortical expansion. Here, we studied the role of LGALS3BP, a secreted protein whose RNA expression is enriched in bRGs. Based on a combination of three model systems i) in vitro human cerebral organoids, ii) ex vivo embryonic human fetal tissue and iii) in vivo embryonic mouse cortex, and a wide variety of techniques including single-cell RNA-sequencing, proteomics, and immunostaining, we characterized the role of human LGALS3BP mutations.

Gene expression in response to progestin R5020

Project description:Breast cancer cell lines containing the progesterone receptor respond to progestins, altering expression of a subset of genes. In a previously published experiment of inducible knock-down of histone H1 isoforms with an shRNA-expression lentivector (GSE12299), we modified the breast cancer cell line T47D with different vectors. Here, we explored response to progestin R5020 of control cells generated with the empty shRNA-expression vector. Stable breast cancer-derived cell lines containing the empty vector for inducible shRNA expression were grown for two days in the absence of serum. Progestin R5020 or vehicle was added for 6 hours, in duplicate, and RNA was extracted for microarray hybridization.
