Transcriptomic signatures of basal cortex cell wall thickening

ABSTRACT: These datasets contain the RNA sequences of three kinds of sample replicate groups obtained from our experiment. They were taken from distal roots and the thickened proximal region, as well as the enhanced thickening of proximal roots in mechanically treated plants. With these RNA sequences, we are profiling the response in Bradypodium distachyon.

Project description:In this project, we investigated whether diverse spirochete species contain lysinoalanine cross-linkages between conserved residues in their flagellar hook proteins (FlgE). We examined the following species: Treponema denticola¸ Borreliella burgdorferi, Treponema phagedenis, Treponema pallidum, Brachyspira hyodysenteriae, Leptospira interrogans. For each bacterial species, we examined a variety of different sample types, including recombinantly produced FlgE, polyhooks purified from flik knock-out strains, and wild-type periplasmic filaments. Overall, our data suggests that lysinoalanine crosslinking in a conserved FlgE post-translational modification in spirochetes and is required for the unique motility of these organisms. Comprehensive temporal protein dynamics during the diauxic shift in Saccharomyces cerevisiae, part 4

Project description:Yeast (Saccharomyces cerevisea) has served as a key model system in biology and as a benchmark for “omics” technology. Although near-complete proteomes of log phase yeast have been measured, protein abundance in yeast is dynamic, particularly during the transition from log to stationary phase. Defining the dynamics of proteomic changes during this transition, termed the diauxic shift, is important to understand the basic biology of proliferative versus quiescent cells. Here, we perform temporal quantitative proteomics to fully capture protein induction and repression during the diauxic shift. Accurate and sensitive quantitation at a high temporal resolution and depth of proteome coverage was achieved using TMT10 reagents and LC-MS3 analysis on an Orbitrap Fusion tribrid mass spectrometer deploying synchronous precursor selection (SPS). We devised a simple template matching strategy to reveal temporal patterns of protein induction and repression. Within these groups are functionally distinct groups of proteins such as those of glyoxylate metabolism, as well as many proteins of unknown function not previously associated with the diauxic shift (e.g. YNR034W-A and FMP16). We also perform a dual time-course to determine Hap2-dependent proteins during the diauxic shift. These data serve as an important basic model for fermentative versus respiratory growth of yeast and other eukaryotes and are a benchmark for temporal quantitative proteomics.

Systematic Evaluation and Optimization of Protein Extraction Parameters in Diagnostic FFPE Specimens

Project description:Objectives: Formalin-fixed paraffin-embedded (FFPE) tissue is the standard material for di-agnostic pathology but poses relevant hurdles to accurate protein extraction due to cross-linking and chemical alterations. While numerous extraction pro-tocols and chemicals have been described, systematic comparative analyses are limited. Various parameters were thus investigated in their qualitative and quantitative effects on protein extraction (PE) efficacy. Special emphasis was put on preservation of membrane proteins (MP) as key subgroup of func-tionally relevant proteins. Methods: Using the example of urothelial carcinoma, FFPE tissue sections were subjected to various deparaffinization, protein extraction and antigen retrieval protocols and buffers as well as different extraction techniques. Performance was meas-ured by protein concentration and western blot analysis of cellular compart-ment markers as well as liquid chromatography-coupled mass spectrometry (LC-MS). Results: Commercially available extraction buffers showed reduced extraction of MPs and came at considerably increased costs. On-slide extraction did not improve PE whereas several other preanalytical steps could be simplified. Systematic variation of temperature and exposure duration demonstrated a quantitatively relevant corridor of optimal antigen retrieval. Conclusions: Preanalytical protein extraction can be optimized at various levels to improve unbiased protein extraction and to reduce time and costs.
