Deep Sequencing the microRNA profile in rhabdomyosarcoma reveals down-regulation of miR-378 family members

Project description:Rhabdomyosarcoma (RMS) is a highly malignant tumour accounting for nearly half of soft tissue sarcomas in children. Altered miRNA levels have been reported in human cancers, including RMS. Using deep sequencing technology, a total of 685 miRNAs were investigated in a group of alveolar RMSs (ARMSs), embryonal RMSs (ERMSs) as well as in normal skeletal muscle (NSM). Bioinformatics pipelines were used for miRNA target prediction and clustering analysis. Ninety-seven miRNAs were significantly deregulated in ARMS and ERMS when compared to NSM. MiR-378 family members were dramatically decreased in RMS tumour tissue and cell lines. Interestingly, members of the miR-378 family presented as a possible target the insulin-like growth factor receptor 1 (IGF1R), a key signalling molecule in RMS.

Comparative Transcriptomics of Soybean Near Isogenic Lines in Response to Phytophthora Sojae

Project description:Phytophthora root and stem rot (PRR) of soybean, caused by Phytophthora sojae, is effectively controlled by Rps genes in soybean. Rps genes are race-specific, yet the mechanism of resistance, as well as susceptibility, remains largely unclear. Taking advantage of RNA-seq technology, we sequenced the transcriptomes of 10 near isogenic lines (NIL), each with a unique Rps gene, and the recurrent susceptible parent ‘Williams’. A total of 4330 differentially expressed genes (DEGs) were identified in ‘Williams’ while 2075 to 5499 DEGs were identified in each NIL. Comparisons between the NILs and ‘Williams’ allowed classification of two major groups of DEGs of interest: incompatible reaction associated genes (IRAGs) and compatible reaction associated genes (CRAGs). Hierarchical cluster analysis divided NILs into three clusters: Cluster I (Rps1-a), Cluster II (Rps1-b, 1-c and 1-k) and Cluster III (Rps3-a, 3-b, 3-c, 4, 5, and 6). Heatmap analysis, along with GO analysis suggested that the diversity of clusters for NILs were likely due to variation of the number of DEGs and the intensity of gene expression, rather than functional differentiation. Further analysis suggested that transcription factors might play pivotal role in determination of the cluster pattern, and that WRKY family were strongly associated with incompatible reactions. Analysis of IRAGs and CRAGs with putative functions suggested that the regulation of many phytohormone signaling pathways were associated with incompatible or compatible interactions with potential crosstalk between each other. As such, our study provides an in depth view of both incompatible and compatible interactions between soybean and P. sojae, which provides further insight into the mechanisms involved in host-pathogen interactions. 22 samples were sequenced, 11 inoculated with P. sojae, the other 11 were mock-inoculated

RNA-seq reveals that Air1 and Air2 control TRAMP substrate specificity for nuclear RNA surveillance

Project description:The Saccharomyces cerevisiae TRAMP4 and TRAMP5 complexes, which consist of the poly(A) polymerase Trf4 or Trf5, respectively, the zinc knuckle proteins Air1 or Air2, and the RNA helicase Mtr4, play a critical role in nuclear RNA surveillance. Although it is known to enhance the nuclease activity of the exosome, relatively little is known about the exact mechanism and specificity of TRAMP. To better define the specificities of the TRAMP complexes, we used phenotypic analysis and RNA deep-sequencing technology to measure differences in global RNA polyadenylation in air mutants, revealing specific requirements for each Air protein in the regulation of the levels of non-coding and coding RNAs. These findings reveal differential functions for Air proteins in eukaryotic RNA metabolism and indicate that they control the substrate specificity of the RNA exosome. Poly(A)+ RNA from WT, rrp6-M-NM-^T, air1-M-NM-^T rrp6-M-NM-^T and air2-M-NM-^T rrp6-M-NM-^T was sequenced using ABI SOLiD platform, in duplicate.

RNA-seq based transcriptome analysis of a highly virulent and multidrug resistant MRSA isolate for the understanding of virulence and resistance mechanisms

Project description:Staphylococcus aureus can infect a wide range of animals and pose as a serious threat to public health by transferring via animals or animal-derived food stuff. Even more importantly, multiple drug resistance development in the bacteria has resulted in therapeutic failure of a number of antibiotics. Therefore by realizing the need of time, this study was designed to investigate the underlying mechanisms of virulence and resistance in S. aureus. After screening through in vivo and in vitro virulence assays and susceptibility test, a highly virulent and multidrug resistant MRSA strain was selected for differential analysis by RNA-seq technology and gene expression results were verified by RT-qPCR. Up-regulation of crucial regulators like sarA and KdpDE seemed to play role in decreased expression of many exotoxin genes while enhanced the adhesion and cell wall protein expression, leading to strong biofilm production in the presence of inactivated agr system. In addition to resistance genes like blaZ, ermC and femA, up-regulation of vraS and multidrug ABC transporter genes contributed to the multidrug resistance in MRSA. Fluoroquinolone resistance was attributed to mutational changes in gyrA and parC genes. Our findings suggested that many virulence and resistance determinants in S. aureus are controlled by complex network of various regulators, and sarA is the most important of those as it adds to pathogenicity of the bacteria and ensures its survival in diverse environment. Further investigations are required to unveil these mechanisms in S. aureus. Four samples were analysed including 2 MRSA1679a test strain and 2 reference strain ATCC1 samples with two replicates of each.

Transcriptomic dissection of host-parasite interactions reveals metabolic rewiring in hepatocytes infected with Plasmodium berghei GAPs

Project description:we perform RNA sequencing to characterize host and parasite transcriptomic changes in hepatocytes infected with Plasmodium berghei GAPs lacking either Stearoyl-CoA Desaturase (Scd) or Sporozoite Conserved Orthologous Transcript 1 (Scot1). Both knockouts elicit distinct host transcriptional responses, prominently affecting genes involved in cytoskeletal organization, cell adhesion, signaling, and lysosomal function. Scot1-deficient parasites exhibit reduced or no expression of Scd, indicating a possible regulatory link.

RNA-sequencing of porcine heart after myocardial infarction with or without human umbilical cord-derived MSC (hUCM-MSC) delivery

Project description:Human umbilical cord matrix-mesenchymal stromal cells (hUCM-MSC) have demonstrated beneficial effects in experimental acute myocardial infarction (AMI). In this study, we investigated the outcome of the delivery of hUCM-MSC after reperfusion in a translational model of AMI in swine. We have found that intracoronary injection of the cell product was associated with improved systolic function and that improvement in mechanical performance. This did not depend on the reduction of morphological infarct size alone, despite treated animals showing signs of less adverse remodeling.

RNA-seq analysis of Bacteroides xylanisolvens XB1AT grown on pectin or xylan

Project description:Dietary fiber degradation is a key function of the human gut microbiota. The aim of this study was to increase our knowledge on the degradation of plant cell wall polysaccharide degradation by a prominent human gut bacterial species, Bacteroides xylanisolvens. The transcriptome analysis of B. xylanisolvens XB1AT revealed the existence of six and two genomic loci dedicated to the degradation of pectins and xylan, respectively. These loci or PUL ("Polysaccharide Utilization Loci") are known to encode enzyme systems in Bacteroides that are specific to a particular polysaccharide. Simple two-way comparisons between pectin or xylan sources (treatment) and glucose or xylose (control), collected during mid- and late-log phase. Three replicates per condition.
