RNAseq of tumor cell lines LNCaP and DU145 irradiated by photons or carbon ions

ABSTRACT: Since radiotherapy is the essential treatment of prostate cancer, this experiment aimed to elucidate the transcriptomic response of prostate cancer cells to irradiation by either conventional photons or alternatively carbon ions, focusing on DNA damage, DNA repair and androgen receptor signaling.

Project description:p53 expression and transcriptional activity is repressed in human papillomavirus positive cells by the expression of viral E6 protein. E6 forms a complex with cellular E6AP protein which can lead to ubiquitination of p53, thus repressing its tumor-suppressive capabilities. In this experiment, the potential capability of a DARPin (Designed Ankyrin Repeat Protein) to reactivate p53 mediated pathways in HPV positive HeLA cells is investigated and compared to Nutlin 3a activation of p53 in HPV negative U2OS osteosarcoma cells.

RNA-seq of irradiated intestinal organoid-derived subcutaneous heterotopic tumours and non-irradiated controls

Project description:In this project, we aimed to examine the transcriptional changes that occur after irradiation of intestinal organoid-derived subcutaneous heterotopic tumors over a 7 day period post-radiation treatment. AKPT (villinCreER;Apcfl/fl;KrasG12D/+;Trp53fl/fl;TgfbrIfl/fl) intestinal organoids were cultured, then suspended in a 50:50 phosphate buffered-saline and Matrigel mixture and subcutaneously implanted into male C57BL/6 mice. Two weeks after implantation, mice were given either a single dose of 15 Gy radiation or 3 doses of 7 Gy radiation. Tumours were harvested 4 hours, 24 hours, 3 days, and 7 days after receiving the single dose of 15 Gy or the final dose of 7 Gy radiation, as well as from corresponding non-irradiated controls. RNA was extracted from the collected tumours and processed for RNA sequencing.

RNAseq of mutant TP53 HCT116 cell line clones generated via CRISPR editing

Project description:To compare the impact of several TP53 mutant variants in an isogenic setting, different TP53 mutations were introduced in HCT116 colorectal carcinoma cells. This parental cell line is wild-type for TP53 and shows a prototypical p53 response. To ensure unambigous genotype-phenotype correlations, the cell were haploidized prior to CRISPR-editing by introducing inactivating deletions of intronic splicing into one of the two TP53 alleles, leaving only one functional copy of TP53. The remaining TP53 allele was altered by inserting a LoxP-flanked transcriptional stop cassette (Lox-Stop-Lox, LSL) into intron 4, which allowed reversible silencing of TP53 expression. The LSL cassette was then specifically targeted with CRISPR/Cas9 to introduce a variety of different mutant p53 alleles. The competency of the mutated p53 allele to induce a p53 response upon activation using Nutlin-3a was then assessed in an RNAseq experiment.

Carbon-ion radiotherapy of human lung cancer

Project description:Carbon-ion irradiation is an emerging therapeutic option for several tumor entities including lung cancer. Well oxygenated tumor areas compared to a hypoxic environment favor therapeutic photon irradiation efficiency of solid tumors due to increased amounts of DNA damage. The resistance of hypoxic tumor areas towards photon irradiation is enhanced through increased HIF-1 signaling. Here, we compared the effects of oxygen and HIF 1 after photon and carbon-ion irradiation with biological equivalent doses in a human non-small lung cancer model. In hypoxia compared to normoxia, A549 and H1299 cells displayed improved survival after photon irradiation. Knockdown of HIF-1M-NM-1 combined with photon irradiation synergistically delayed tumor growth in vivo. Photon irradiation induced HIF-1M-NM-1 and several of its target genes such as PDK1, GLUT-1, LDHA, and VEGF with subsequent enhanced tumor angiogenesis in vivo, a signaling cascade that was not targeted by carbon-ion irradiation. We present evidence that photons but not carbon-ions induce HIF-1M-NM-1 via mTOR pathway. Importantly, after carbon-ion irradiation in vivo, we observed substantial downregulation of HIF-1M-NM-1 and a drastically delayed tumor growth indicating a considerable higher relative biological effectiveness (RBE) than anticipated from the cell survival data. In sum, our results demonstrate that carbon-ions mediate an improved therapeutic response of tumor treatment compared to photon irradiation that is independent of cell oxygenation and HIF-1 signaling. 16 independent cell cultures were used. Each culture was split into an irradiated and a control plate, yieldin a total of 16 paired samples. Paired samples were analysed in 16 two-color hybridizations. Factors time (after irradiation) with levels 1h and 4h and factor radiation quality with levels C12 and X-rays were analyzed. Each of the 2x2 combinations was analyzed in 4 independent experiments.

QuantSeq of HFFF-TERTs infected with Sendai Virus

Project description:QuantSeq of immortalised primary human foetal foreskin fibroblasts (HFFF-TERTs) infected with Sendai Virus (SeV) or mock infected. Experiments were performed in two rounds. In the first round cells were depleted of both CRTC2 and CRTC3 using siRNAs, or treated with a control siRNA. In the second round of experiments HFFF-TERT cells had either CRTC2, CRTC3 or both CRTC2&CRTC3 knocked out using a CRISPR-Cas9 system. Knock-out cells were complemented with either full length CRTC2, full length CRTC3, a version of CRTC2 lacking the N-terminal 50 amino acids (ΔN50), a version of CRTC3 lacking the N-terminal 50 amino acids (ΔN50), both full length CRTC2 and CRTC3, or a vector only control.
