Project description:The study is about the role of Bacteroides thetaiotaomicron in the human gut microbiota, specifically its ability to form biofilms in response to bile salts. The study found that bile induces the expression of certain efflux pumps, and inhibiting these pumps impairs biofilm formation. Among the induced pumps, the BipABC pump is crucial for biofilm formation as it is involved in the efflux of magnesium, which affects the biofilm's extracellular matrix and structure. Project description:MAM (Microbial-Anti-Inflammatory Molecule) is a 14,5 kDa protein that is one of the best-known effector molecules with anti-inflammatory properties in Faecalibacterium duncaniae, a critical species in the human gut microbiota. Despite its importance, MAM function and molecular features remain poorly understood. Therefore, in this study, we sought to elucidate MAM's physiological importance. We investigated MAM localization using mass-spectrometry, immunogold labeling, and peptide secretion dynamics during bacterial growth. Bioinformatic analysis and microscopy further supported our understanding of MAM protein domain organization, interactions, and putative macromolecular assembly. Our results identified MAM as the most abundant protein in the cell envelope, and the second most abundant one in the overall proteome of F. duncaniae, with confirmed localization at the bacterial surface through immunogold labeling. Bioinformatics analysis highlights that MAM could comprise an N-terminal 21 residue leader peptide whose sequence contains all the motifs to be recognized and cleaved by a peptidase, followed by a 114 residue cargo peptide. Appropriately, in silico modeling suggests that the MAM leader peptide nicely accommodates the peptidase-domain-containing ABC transporter (PCAT) that is adjacent to MAM in the genome of F. duncaniae. After N-terminal excision, the cargo protein could be transported to the cell envelope via this PCAT, where it could assemble into a hexameric, pore-like structure, as revealed by AlphaFold3 modeling. Electron microscopy images of In situ F.duncaniae cells revealed a highly ordered lattice with repetitive units of hexamers. Moreover, an enriched fraction of MAM protein was obtained with in vitro LiCl extraction, exhibiting the same organizational pattern as the predicted hexameric organization. These findings provide the first comprehensive characterization and molecular export mechanisms of MAM as a key protein component of the F. duncaniae cell envelope, suggesting roles in cell structure, permeability, and communication with the host environment. It reveals a novel, lattice-like organization on the F. duncaniae cell envelope that may play a critical role in maintaining bacteria structure. This work introduces a novel discussion about the unique organization of the F.duncaniae cell envelope, having MAM as a key component for the bacteria, supporting the understanding of the unique biology of F. duncaniae and its potential as a next-generation probiotic or Live Biotherapeutics

Project description:The protein inventory of the anaerobic pathogen Clostridioides difficile grown in colony or aggregate biofilms was investigated in a comprehensive LC-MS/MS approach. C. difficile has a versatile metabolism and is perfectly equipped to survive and persist inside the mammalian intestine. However, knowledge on how C. difficile exactly resides inside the intestine is still scare. Aggregate or biofilms attached to the epithelium are discussed as possible growth forms and have become a focus in research. However, recent data suggest that the choice of the model strain, timepoint of analysis and the biofilm model significantly impact the outcome of biofilm experiments leading to contradictory results. To address some of these issues, a comprehensive proteomics approach was applied to investigate the metabolism of C. difficile strain 630erm grown in colony or aggregate biofilms. Besides verification of recent findings, a comprehensive overview on the differential expression profile of C. difficile’s cell surface proteins as well as its energy and stress metabolism during the two different forms of biofilm growth could be provided. Additionally, regulatory circuits that were activated in the two different biofilm models were analysed whereby RpoN was determined to be an important regulator of aggregate biofilm formation in C. difficile.

Project description:To compare chromatin accessibility across three primate species, between wild-type (WT) and genetically modified induced pluripotent stem cell (iPSC) lines, and between the iPSC state and neural precursor cells (NPCs) derived from these iPSCs, we generated ATAC-seq data from nine primate samples. The samples included two gorilla WT iPSC samples and one gorilla KRAB-dCas9 iPSC sample (all from the same individual), one orangutan WT iPSC sample, one orangutan KRAB-dCas9 iPSC sample and two orangutan NPC samples (from two different individuals), and one cynomolgus macaque WT iPSC sample and one cynomolgus macaque KRAB-dCas9 iPSC sample (from the same individual). The gorilla and orangutan iPSCs were derived from urinary stem cells (Geuder et al. 2021), while the cynomolgus macaque iPSCs were derived from skin-fibroblasts. The KRAB-dCas9 iPS cell lines were created by stably integrating dox-inducible KRAB-dCas9-HA-P2A-mCherry construct at the AAVS1 locus (Edenhofer et al. 2024). NPCs were obtained by the directed differentiation of iPSCs via dual-SMAD inhibition (Chambers et al. 2009; Ohnuki et al. 2014). ATAC-seq libraries were generated using the Omni-ATAC protocol (Corces et al. 2017) with minor modifications.

Project description:Clostridium difficile infections are the leading cause of diarrhea associated to the use of antibiotics. During infection, C. difficile initiates a sporulation cycle leading to the persistence of C. difficile spores in the host and disease dissemination. Nowadays, the development of vaccine and passive immunization therapies against C. difficile have focused on toxins A and B. In the present study, we used an immunoproteome-based approach to identify immunogenic proteins located on the outer layers of C. difficile spores as potential candidates for the development of immunotherapy and/or diagnostic methods against this devastating infection. Experimental design. To identify potential immunogenic proteins on the surface of C. difficile R20291, spore coat/exosporium extracts were separated by two-dimensional electrophoresis (2-DE) and analyzed for reactivity against C. difficile spore-specific goat sera. Finally, the proteins present at the spot of the interest were in-gel digested with chymotrypsin, and the peptides generated were separated by nanoUPLC followed by MS/MS using a Quad-TOF MS, and corroborated by Ultimate 3000RS nano UHPLC coupled to QExactive Plus Orbitrap MS.

Project description:This study represents the first in vivo genome wide analysis of gene epxression of Group A Streptococcus (GAS) in humans with pharyngitis. The micorarray used is a custom microarray that relies on an electrochemical reaction as the measured signal rather than flourescence. Distinct clusters of gene expression were discovered and analyzed. A functional analysis examining differences and similarities between the clusters was performed. Samples were taken from pediatric patients who had received a throat swab as part of their clinical care for evaluating pharyngitis. Eleven samples that were culture postive for GAS were used along with 3 samples from subjects who were GAS culture negative. The microarray was a composite comprised of 12,000 probes, representing 2724 GAS open reading frames belonging to serotypes M1, M3, M4, M12, and M28. There were 1671 probe sets that were homologous for the M1 serotype and represented over 95% of the total predicted coding region. Probe sets were 30-40mers in length and were selected using a Combimatrix probe selection algorithm taking into account gene (>90% BLAST score) and serotype specificity, Tm, hairpins and GC content. In addition, 70 Combimatrix built in probes were used as negative controls for background subtraction.

Project description:Bile salt hydrolase is a cysteine hydrolase that catalyzes the deconjugation of amino acids from bile acid amidates. The catalytic residue, cysteine 2, must be in a thiolate form for hydrolysis to occur. Using a chemical probe, CA-Dim (file name suffix 'D'), we identified cysteine 2 reversibly forms a sulfinic acid, whose profiling was enabled by this probe. We profiled this posttranslation modification in the murine fecal microbiome, comparing to a DMSO vehicle control (file name suffix 'C') and a thiolate-selective probe, CA-FMK (file name suffix 'F').

Project description:Inferring causal relationship between epigenetic marks and gene expression requires molecular tools which can precisely modify specific genomic regions in a living cell. In this work, we present a comprehensive, modular and extensible CRISPR/dCas9-based molecular toolbox for targeted epigenetic modulation and direct gene regulation. It features a system for expression of orthogonal dCas9 proteins fused to catalytic domains of various effectors, and includes a multi-gRNA system for targeting dCas9 orthologs to up to six loci. This part of the study aimed to determine the impact of promoter strength on modulating on- and off-target activity of dSpCas9-DNMT3A and dSpCas9-TET1 fusion proteins. The dSpCas9-DNMT3A N-terminal fusion was used to target IL6ST with four sgRNAs, and the dSpCas9-TET1 N-terminal fusion was used to target MGAT3 with five gRNAs. For each locus, two types of constructs were used: i) construct having both the fusion protein and the selection marker (PuroR) under the same strong, constitutive CAG promoter; ii) the fusion construct under the weak EFS promoter, while maintaining efficient selection of transfected cells with PuroR under the strong SV40 promoter. Epigenome-wide profiling was conducted using the Illumina Infinium Human MethylationEPIC Beadchip arrays to assess on- and off-target activity of the fusion proteins in transfected HEK293 cells.

Project description:Comparisons of molecular phenotypes across primates provide unique information to understand human biology and evolution and single-cell RNA-seq CRISPR interference screens are a powerful approach to analyze them. Here, we generate and validate three human, three gorilla and two cynomolgus iPS cell lines that carry a dox-inducible KRAB-dCas9 construct in the AAVS1 locus. We show that despite variable expression levels of KRAB-dCas9 among lines, comparable downregulation of target genes and comparable phenotypic effects are observed in a single-cell RNA-seq CRISPR interference screen. Hence, we provide valuable resources for performing and further extending CRISPRi screens in human and non-human primates.
