ChIP-seq of human 293T cells expressing an HA-tagged SCAN zinc-finger protein

ABSTRACT: To determine the binding sites of human SCAN zinc-finger proteins (SZFPs), 293T cells transduced to express an HA-tagged SZFP in a doxycycline-inducible manner were cultured in 1 µg/ml doxycycline for 72h and were used for ChIP-seq library preparation.

Genome wide profiling of RNA Polymerase II upon knock-down or overexpression of RECQL5

Project description:RECQL5 globally effects the distribution of RNA Polymerase II on genes in a dose dependent manner. Knock-down of RECQL5 reduces RNA Polymerase II density in the gene body, while increasing density on TSS and TTS. Overexpression shows exactly the opposite effect. We postulate that RECQL5 acts as a regulator of the elongation rate, more specifically, that the knock-down increases elongation rate while the overexpression decreases it. RNA Polymerase II ChIP-Seq upon knock-down of RECQL5 with either of two specific shRNAs or a CTRL shRNA, and upon Doxycycline induced overexpression of RECQL5 .

RNA-seq of 293T cells expressing different RUNX1 splice isoforms

Project description:Biological relevance: RUNX1b is a transcription factor that is heavily implicated in leukemogenesis. In this study we identified that the RNA-binding protein hnRNP K binds to the RUNX1b transcript resulting in an alternatively spliced transcript that lacks Exon4. To determine the transcriptional consequences of this alternatively spliced variant, we performed RNA-Seq. Intent: To determine the effect of overexpression of RUNX1b or RUNX1b dEx4 Experimental Workflow: 293T cells were transduced with either empty vector, plasmids expressing RUNX1b full-length isoform or the RUNX1b dEx4 isoform. All plasmids used were doxycycline inducible. The cells were induced with doxycycline (0.4 mg/ml) for 72 hours, following which RNA was collected and sequenced. All experiments were done in triplicate.

microRNA binding by wildtype Ago2 and mutant Ago2 in human cells

Project description:Ago2 binds mature microRNAs (miRNAs) to regulate gene expression. A mutant Ago2 is constructed to render it unable to bind miRNAs and inhibit mRNA translation. Human 293T cells were transiently transfected with a plasmid that encoded a FLAG-tagged wildtype human Ago2 or mutant Ago2. FLAG IP was preformed, and assoicated RNA was isolated and subjected miRNA microarray analysis.

A co-immunoprecipitation was then performed using the VAPB protein as bait to determine the interactome of VAPB and the effect of the P56S mutation upon it, specifically within motor neurons, the affected cell type in ALS.
