PSC co-culture day6 11 samples single cell RNA-Seq

ABSTRACT: The goal of this experiment is to characterize the different cancer associated CAF subtypes that can be induced by tumour-derived signlas in pancreatic stellate cells (PSC). Co-cultures of PSC and tumour organoids were seeded in matrigel and grown for 6 days in basal media. Mono-cultures of PSC were used as controls. The PSCs were recovered by flow cytometry and subjected to single cell RNA-seq profiling via the ddSeq-Surecell system.

Murine tumour organoid lines where orthotopically transplanted into the pancreas of wild-type mice. Tumour bearing mice were treated with the STING agonist MSA-2 or vehicle control. The tumours were dissected and dissociated to single cell for single-cell RNA-sequencing.

Deciphering cellular and molecular signatures of malignant progression in Neurofibromatosis type 1 using single-cell transcriptomic analysis

Project description:Malignant peripheral nerve sheath tumors (MPNSTs) are aggressive sarcomas with currently no effective treatment. While half of MPNSTs arise sporadically, the others are due to the malignant progression of neurofibromas (NFs) in patients with neurofibromatosis type 1 (NF1). NFs are benign nerve sheath tumors due to bi-allelic loss of NF1, encoding a negative regulator of Ras pathway, in the Schwann cell (SC) lineage. We have conceived an Nf1-KO mouse model in which NFs spontaneously transform into MPNSTs To decipher the step-by-step evolution of the cellular composition and biological activities of tumor cells and their microenvironment during the transformation process, we performed single-cell transcriptomic profiling of pNFs, dyNFs and MPNSTs, all issued from Prss56Cre, Nf1fl/fl cohort, using 10x Chromium platform. We discovered that malignant transformation is initiated by a molecular transition of tumor SCs from glial to mesenchymal identity (GMT).

Mass Spectrometry Imaging and ScRNA-seq Techniques to Explore the Biosynthetic pathways of Bufadienolides

Project description:Bufotoxin is an endogenous toxin made up of several physiologically active components that toads deploy as a defense against their natural enemies. Bufadienolides (BDS), which is isolated from bufotoxin, is an important anticancer drug, and other components such as bufotenine and alkaloids are also important drug resources. The distribution characteristics and biosynthesis of bufotoxins in the postauricular glands (PGs) of toads are not well understood. We examined the toad's PGs using the MADLI/MSI technique, a total of 1,872 components were found, and some pharmacological components were visible. These findings indicate that bufotoxins are primarily abundant in the plasma glands (pG) and epidermal tissues of the glands. By using single-cell sequencing, it was possible to create a single-cell atlas of 9316 PGs cells. These cells were then categorized into nine clusters using marker genes, and two types of epithelial cells were verified using in situ hybridization investigations. It was confirmed that cholesterol is a precursor component of BDS biosynthesis, we concentrated on the cholesterol metabolism component and postulated the primary bile acid pathway as a downstream biosynthesis pathway of BDS through transcriptomic studies of two pG and mucous glands (MG) with distinct secretory functions. Optimal and silenced genes for potential BDS synthesis pathways, toad toxin tryptamine and alkaloid biosynthesis, terpene skeleton and steroid hormones were identified by calculating the cellular coverage of genes. Our data demonstrate the metabolic mapping of bufotoxins in the PGs of the toad, and create the first single-cell atlas of PGs in the toad, providing a reference for the study of biosynthesis of natural active ingredients in animals.

A single-cell resolved genotype-phenotype map using genome-wide genetic and environmental perturbations

Project description:Cellular heterogeneity is a key determinant for disease outcome and therapeutic treatments across virtually all organisms. Variability within a population underlies the different cellular responses that ultimately determine cell fate and phenotypic diversity. Little is known about the molecular basis of such cell-to-cell variability nor how it impacts the phenotypic spectrum that emerges during adaptive responses to environmental fluctuations. To understand the contribution of each gene to the resulting adaptive transcriptome, we designed a gene-deletion strategy to combine genetic x environmental perturbation screens with single cell RNA-seq profiling (scRNA-seq). Here we profiled a total of 1.2M cells from more than 3000 different genotypes under normal and osmostress conditions to generate high resolution genotype-transcriptome maps. We use transcriptional phenotype to identify distinct transcriptional architecture, variable gene usage, gene function associations, and uncover regulators of heterogeneity. Our results demonstrate that the majority of core osmoresponsive genes are only used by a fraction of the population, including the restricted use of transcription factor families. We leveraged inter genotype transcriptome correlation to predictions of gene function. Harnessing intra- genotype heterogeneity led us to uncover and experimentally validate both positive and negative universal or condition-specific regulators of cellular heterogeneity. Our findings expose the complexity of gene and genotype transcriptome layers.

The RANK/RANKL axis controls vascular dynamics in the bone marrow

Project description:Receptor activator of nuclear factor kappa B ligand (RANKL) is an essential cytokine that induces osteoclastic differentiation by monocyte-macrophage lineage precursors. Here, we showed that in addition to its conventional action, RANKL controls vascular permeability in the bone marrow, where it facilitates the mobilization of hematopoietic monocytic cells, including osteoclast precursors, and resultantly regulate bone metabolism. RANK, a cognate receptor for RANKL, is abundantly expressed in sinusoidal endothelial cells and controls vascular permeability by regulating the expression patterns of intercellular adhesion molecule 1 and vascular cell adhesion molecule 1. High RANKL expression was detected in perivascular CXCL12-abundant reticular (CAR) stromal cells. Specific deletion of RANKL expression in CAR cells abrogated the vascular leakage, suggesting that perivascular RANKL is responsible for controlling permeability. In summary, our study revealed a role for RANK/RANKL signaling as a gatekeeper of bone marrow sinusoids in vivo.

Project description:Processed single-cell datasets from Pdcd1-CreERT2 × Rosa26-tdTomato fate-mapping mice bearing subcutaneous LLC allografts and treated with CTX, anti-PD-1, or both. We provide count matrices, cell-level annotations, and per-cell TCR clonotypes; raw reads for transcriptome, sample-tag, and TCR libraries are deposited under ENA BioProject PRJEB100721. This resource profiles PD-1 lineage cells, highlighting therapy-dependent changes in progenitor-exhausted CD8 T cells and TCR clonotype dynamics.

Induction of circular RNA in fetal heart development recapitulated in in vitro differentiation

Project description:We discovered induction of circular RNA in human fetal tissues, including the heart. In this study, we were able to recapitulate this induction by in vitro directed differentiation of hESCs to cardiomyocytes, paving the way for future studies into circular RNA regulation. We harvested hESCs at sequential stages of differentiation: undifferentiated (day 0), mesoderm (day 2), cardiac progenitor (day 5) and definitive cardiomyocyte (day 14). We performed RNA sequencing in biological triplicate, with 3-8 technical replicates each.
