CLIP-seq of CsrA foci in Enteropathogenic E. coli

ABSTRACT: The RNA content of the CsrA foci. EPEC (E2348/69 (strain O127:H6)) expressing CsrA-FLAGx3-GFP or wild-type EPEC expressing untagged CsrA (negative control) were grown to OD 0.6 in DMEM and subjected to the foci-enrichment protocol, followed by RNA extraction and library preparation. Six libraries were prepared, containing three biological repeats of csrA-3 x flag-gfp and three repeats of wt.

Metabolome and transcriptome-wide effects of the carbon storage regulator A in enteropathogenic Escherichia coli.

Project description:The carbon storage regulator A (CsrA) is a conserved swivel of a global regulatory system known to regulate central carbon pathways, biofilm formation, motility, and pathogenicity. The aim of this study was to characterize changes in major metabolic pathways induced by CsrA in the human enteropathogenic Escherichia coli (EPEC) strain E2348/69. The EPEC strain E2348/69 and a csrA deletion mutant were grown under virulence factor inducing conditions and characterized by a combined analysis of their metabolomes and transcriptomes. Of the 159 metabolites identified from untargeted GC/MS and LC/MS data, 70 were significantly (fold change ≥ 1.5; p-value ≤ 0.05) regulated between the knockout and the wildtype strain. A lack of csrA led to an upregulation of upper glycolysis and glycogen synthesis pathways, whereas lower glycolysis and the citric acid cycle were downregulated. Associated pathways from the citric acid cycle like aromatic amino acid and siderophore biosynthesis were also negatively influenced. The nucleoside salvage pathways were featured by an accumulation of nucleosides and nucleobases, and a downregulation of nucleotides. In addition, a pronounced downregulation of lyso-lipid metabolites was observed. A drastic change in the morphology in the form of vesicle-like structures of the csrA knockout strain was visible by electron microscopy, which is supposed to be a consequence of a strong upregulation of colanic acid synthesis. The findings expand the scope of pathways affected by the csrA regulon and emphasize its importance as a global regulator.

Cytoplasmic sequestering of a fungal stress-activated MAPK in response to a host plant phenolic acid

Project description:The stress-activated MAPK Hog1 in Cochliobolus heterostrophus, a maize foliar pathogen, undergoes dephosphorylation upon exposure to ferulic acid (FA), a phenolic compound abundant in the host plant. Unlike its nuclear localization during osmotic stress, Hog1:GFP forms cytoplasmic foci in response to FA, indicating its sequestering. By using Hog1:GFP as an affinity purification bait, we isolated an FA-dependent sub-proteome from a subcellular fraction enriched with fluorescent foci. The identified proteins include RNA-binding proteins, translation initiation factors and mitochondrial proteins, suggesting the foci to be stress granules.

Co-translational determination of quaternary structures in chaperone factories

Project description:The HSP90/R2TP quaternary chaperone assembles key cellular machines, including the three nuclear RNA polymerases and many non-coding RNPs. Here, we show that the R2TP binds many partners co-translationally. Remarkably, its co-translational interactome reveals many novel potential clients, and side-by-side comparison of RIP-seq and quantitative proteomics identifies clients bound only co-translationally, only post-translationally or both. For pairs of subunits assembling together and bound co-translationally by R2TP, only a marginal proportion of their mRNAs is co-localized and co-translated. Instead, the HSP90 and R2TP chaperones induce the formation of dedicated factories, which are cytoplasmic R2TP foci accumulating client mRNAs, thus favoring co-translational interactions. The R2TP alternates between co- and post-translational steps in a cycle regulated by ATP: following co-translational loading, it accompanies completed subunits towards their partners and becomes released following ATP hydrolysis. Assembly of protein complexes is thus initiated early by chaperones and this mechanism, dubbed co-translational chaperone channeling (cha-cha), substitutes for the rarity of co-localized/co-translated mRNAs.

RIP-Chip of endogenous Staufen and GFP-tagged Staufen from 0-3 hour Drosophila embryos

Project description:Staufen-associated mRNAs were identified in early Drosophila embryos by RNA-co-immunoprecipitation followed by microarray analysis (RIP-Chip), using two complementary approaches: RIP-Chip from wild-type embryos using a synthetic anti-Staufen antibody, and RIP-Chip from transgenic GFP-Staufen-expressing embryos using an anti-GFP antibody. Genome-wide transcript expression in whole embryos was also assessed for the wild-type and GFP-Staufen lines. There are 18 samples in total. These include 3 replicates each of 1) gene expression profiling from total mRNA isolated from wild-type 0-3 hour embryos, 2) synthetic anti-Staufen antibody RNA co-immunoprecipitations of endogenous Staufen from wild-type 0-3 hour embryos, 3) control synthetic antibody RNA co-immunoprecipitations from wild-type 0-3 hour embryos, 4) gene expression profiling from total mRNA isolated from transgenic GFP-Staufen expressing 0-3 hour embryos, 5) anti-GFP RNA co-immunoprecipitations of GFP-Staufen from transgenic GFP-Staufen expressing 0-3 hour embryos, 6) anti-FLAG control RNA co-immunoprecipitations from transgenic GFP-Staufen expressing 0-3 hour embryos.

Tumor metastasis to lymph node requires YAP-dependent metabolic adaptation

Project description:In cancer patients, metastasis of tumors to sentinel lymph nodes (LN) predicts disease progression and often guides treatment decisions. The mechanisms underlying tumor LN metastasis are poorly understood. Using comparative transcriptomics and metabolomics analyses of primary and LN metastatic tumors in mice, we found that LN metastasis requires that tumor cells undergo a metabolic shift toward fatty acid oxidation (FAO). Transcriptional co-activator yes-associated protein (YAP) is selectively activated in LN metastatic tumors, leading to upregulation of genes in the FAO signaling pathway. Pharmacological inhibition of FAO or genetic ablation of YAP suppressed LN metastasis in mice. Several bioactive bile acids were highly accumulated in the LN metastatic tumor. Inhibition of FAO or YAP may merit exploration as therapeutic strategies for mitigating tumor LN metastasis.
