ScRNA- and TCR-Seq of mouse T cells from WT and TIGIT KO mice at steady state and upon LCMV infection

ABSTRACT: The experimental setup is aimed at understanding the function of the co-inhibitory receptor TIGIT in T cells. We compared sorted T cells (CD8+ T cells, CD4+Foxp3- T cells, CD4+Foxp3+ Tregs) from WT and TIGIT KO mice at steady state (naive mice) and following LCMV infection (day 10, LCMV clone 13). Cell were collected form spleen or lung.

Single cell RNA-seq analysis of bone marrow (BM) samples of patients with B-Cell Acute Lymphoblastic Leukemia treated with anti CD19 CAR T cells

Project description:Single-cell RNA sequencing of BM resident immune cells of patients undergoing CAR T-cell infusion and their Infusion Product (IP). Data in this study were generated from a patients enrolled in the FT01CARCIK Phase I/IIb clinical trial (NCT03389035) and two patients treated with autologous commercial CAR T cells (tisagenlecleucel). BM samples have been collected before CAR T treatment (pre) and at early time points (1-2 months) after treatment (post). CD45+CD3+ T cells, and CD45+/lowCD3-, encompassing the hematopoietic immune niche of the TME cells, have been separated by flow cytometry-based cell sorting and compared to cells of the corresponding patient’s BM before CAR T-cell treatment at the moment of relapse. In parallel, CAR T-cell infusion products (IP) have been sorted according to the surface CAR expression. Significance: This study highlights the critical role of the tumor microenvironment on CAR T-cell fate and endogenous immunity in B-cell acute lymphoblastic leukemia. We demonstrate that IFN response, hypoxia, and TGF-b signaling lead to general immune suppression, resulting in endogenous T-cell exhaustion and compromising CAR T-cell efficacy

Single-cell RNA-seq analysis of longitudinal CD4+ T-cell samples reveals cell-type-specific changes during early stages of type 1 diabetes

Project description:Single-cell RNA sequencing (scRNA-seq) was performed on longitudinal CD4⁺ T-cell samples from 11 children who later developed type 1 diabetes and 11 matched controls. Samples were collected prior to or at the time of type 1 diabetes–specific autoantibody appearance (seroconversion), between ages 3 and 24 months (n = 73 samples). CD4⁺ T cells were isolated and profiled using the 10x Genomics Chromium Single Cell 3′ Reagent Kits v3.1. Individual samples were labeled with unique cell hashing antibodies and pooled into multiplexed runs, with up to 10 samples (from matched case–control pairs) combined per pool. In total, 9 multiplexed pools were processed on Chromium Next GEM Chips, targeting recovery of approximately 20,000 single cells per run (CH_run2-CH_run10). cDNA and hashtag oligo libraries were generated with dual indexing and sequenced on an Illumina NovaSeq 6000. Raw sequencing data were processed with the Cell Ranger pipeline, and computational demultiplexing was performed to assign each cell to its original sample. Downstream analysis identified 10 CD4⁺ T-cell subtypes across ~99,000 high-quality cells. No significant differences in cell-type proportions were observed between case and control pairs at individual time points. However, cell type–specific gene expression changes and enriched pathways were detected in specific cell types in cases. These early transcriptional and regulatory alterations in CD4⁺ T cells provide a valuable resource for understanding disease initiation and developing predictive biomarkers for type 1 diabetes.

The effect of insulin-like growth factor 1 treatment on cardiac myeloid cells 3 days post-myocardial infarction

Project description:To test the mechanism by which IGF1 is cardioprotective, we performed single cell RNA sequencing on myeloid cells isolated from the heart 3 days after myocardial infarction of mice with and without IGF1 treatment. Myocardial infarction was induced in C57Bl6/J mice by 45 min occlusion of the left anterior descending artery followed by 3 days of reperfusion. Animals of the IGF1 group (n=3) received 40 ng/g mature recombinant IGF1 subcutaneously as bolus at the beginning of reperfusion. In addition, IGF1 (1 µg/g/d) was administered continuously during reperfusion using micro-osmotic pumps (Alzet, 1003D) that were implanted subcutaneously. Control mice received vehicle (0.1% BSA). After 3 days hearts were digested and CD45+CD11b+ cells were isolated using FACS cell sorting. Each sample contained cells containing 1 control and 1 IGF1 treated mouse, labeled with TotalSeq hashtags. 16000 cells were used as input for the single-cell droplet libraries generation for each sample.
