Project description:This project aimed to understand the interplay between light signalling, transzeatin signalling and nitrogen availability on hypocotyl elongation responses. To do so, mRNAseq on shoots was performed, with the following variables studied in all possible combinations: Genotypes: Wild-Type (Col-0), abcg14 (Ko et al., 2014), cypDM (cyp735a1,a2, Kiba et al., 2013) Light quality: White Light (WL, R:FR=2.5), White Light + Far Red light (WL+FR, R:FR=0.25) Nitrate availability: High Nitrate (HN, 10mM KNO3), Low Nitrate (LN, 0.2mM KNO3) Plants were grown for 4 days under WL conditions (16 h light : 8 h dark, PAR=150, 70% humidity, R:FR=2.5 at 20°C) and on the different nitrate conditions. Plants from the WL+FR (R:FR=0.25) samples were treated at ZT 8 for 90min with WL+FR prior the collection of shoots.

Project description:Rice seedlings grown on a hydroponic set-up depleted of nitrogen were supplemented with 5mM of nitrate, 5mM of ammonium, 2.5mM of ammonium-nitrate or with a negative control (potassium nitrate). Samples were harvested immediately after treatment and over an 8 points time-course up to 48h after treatment. Roots and shoots were harvested separately.

Project description:In order to identify novel stress-induced signalling peptides, we searched for Arabidopsis thaliana transcripts encoding short proteins (<150 amino acids) with a predicted signal peptide, which were induced upon biotic elicitor treatment (Bjornson et al., 2021). Through this analysis, we identified an uncharacterised family of peptides with 5 predicted members, which we named CTNIP1 to 5 (pronounced catnip) based on relatively conserved residues within the peptides. CTNIP4 is perceived by Arabidopsis, inducing some hallmark outputs of defence (Pattern-Triggered Immunity) signalling. Mass spectrometric analyses indicated that HSL3 may be the receptor mediating CTNIP recognition. Through assaying transcriptomic responses in wild type and hsl3-1 mutants, we were able to confirm similarity of CTNIP and defence responses at the transcriptional level, and the dependence of these responses on HSL3.

Project description:affy_root-dvt-nitrogen_medicago. The biological question is the study of root development adaptation to external nitrogen availability. One of the typical responses to low N provision consists of an increased root branching which promotes soil exploration. In order to differentiate between genes specifically involved in nitrate response and genes of root development, we had performed experiments on both a wild type and a mutant affected in root architecture, both supplied with two different levels of nitrate. Global gene expression profiling of root cells using microarray analysis will be conducted to identify genes expressed during root branching. First, analysing the differential gene expression between the wild type and the mutant both at low and high level of nitrate, we will identify genes of root development but also genes specifically involved in nitrate response. Then, additional comparisons will concern the modifications of wild type and mutant gene expression between the two levels of nitrate. These genes will be compared to those found to be expressed in the wild type roots under submitted to various nitrogen sources (Ruffel et al., 2008). All together these results will allow us to determine which genes, among the firstly underlined, are specifically involved in root development. The kinetics of expression in different tissues of the most relevant of these genes will be further analysed by qRT-PCR. Three successive experiments in growth chamber were performed on two different genotypes of Medicago truncatula. Each experiment constituted a biological replicate. For each of them, after 4 days of seed cold-treatment followed by 4 days of germination, individual plantlets were transferred onto hydroponic culture tanks containing vigorously aerated nutrient solution. Each tank contained 6 plantlets of J5 and 6 plantlets of the mutant. On one shelf of the growth chamber, nutrient solution in the tanks was supplemented by 1mM of KNO3; on the other shelf, the level of KNO3 in the solution was of 10mM. Nutrient solution was renewed every week. Roots of the two genotypes were harvested separately but at the same time, 10 days after the plantlets transfer onto hydroponic culture tanks. Experiment Overall Design: 12 arrays - Medicago. Experiment Overall Design: WT and mutant (tr185) under 1mM or 10mM KNO3. Three biological replicates each genotype/condition.

Project description:Nitrate is the major source of nitrogen available for many crop plants and is often the limiting factor for plant growth and agricultural productivity especially for maize. Many studies have been done identifying the transcriptome changes under low nitrate conditions. However, the microRNAs (miRNAs) varied under nitrate limiting conditions in maize has not been reported. MiRNAs play important roles in abiotic stress responses and nutrient deprivation. Root is the organ that plants transport nitrate. we used the microarray systems to perform a genome-wide search to detect miRNAs responding to the chronic and transient nitrate limiting conditions in maize. MicroRNAs (miRNAs) are small, endogenous RNAs that are regulators of gene expression in plants and animals. And, miRNAs have been known for years to be important for phosphate, sulphate and copper deprivation responses in plants. In Arabidopsis, small RNA deep sequencing associated with nitrate response had been analyzed. However, information about the way by which miRNA are regulated by abiotic stresses in general and by low nitrate in particular is unavailable for maize. In this study, we used GeneChip® microarray systems to perform a genome-wide search to detect miRNAs responding to the chronic and transient nitrate limiting conditions in roots in maize.

Project description:Nitrate and other nitrogen metabolites can act as signals that regulate global gene expression in plants. Adaptive changes in plant morphology and physiology triggered by changes in nitrate availability are partly explained by these changes in gene expression. Despite several genome-wide efforts to identify nitrate-regulated genes, no comprehensive study of the Arabidopsis root transcriptome under contrasting nitrate conditions has been carried out. In this work, we employed the Illumina high throughput sequencing technology to perform an integrated analysis of the poly-A+ enriched and the small RNA fractions of the Arabidopsis thaliana root transcriptome in response to nitrate treatments. Our sequencing strategy identified new nitrate-regulated genes including 40 genes not represented in the ATH1 Affymetrix GeneChip, a novel nitrate-responsive antisense transcript and a new nitrate responsive miRNA/TARGET module consisting of a novel microRNA, miR5640 and its target, AtPPC3. This nitrate-responsive miRNA/target module might be involved in controlling carbon flux to assimilate nitrate into amino acids, suggesting that microRNAs can have both developmental and metabolic functions in the nitrate response of Arabidopsis roots. Arabidopsis thaliana wild-type Col-0 plants were grown in hydroponic nitrate-free medium with 0.5 mM ammonium succinate as the only N-source for two weeks and were treated with 5 mM KNO3, or 5 mM KCl as control, for 2 hours. Total RNA from two independent sets of plants (biological replicates) was extracted from roots, and poly-A+ enriched and sRNA fractions were used to construct libraries for Illumina sequencing.
