Assay for Transposase-Accessible Chromatin sequencing (ATAC-seq) of primary melanocytes from five human donors

ABSTRACT: ATAC-seq was conducted to map open chromatin regions in five individual primary human melanocyte cultures. The ATAC libraries were sequenced using paired-end sequencing on an Illumina NovaSeq platform. In total, we sequenced 15 ATAC libraries from these five independent primary melanocyte cultures (C24, C27, C56, C140, C205), with three technical replicates for each culture.

GWAS region focused capture-HiC of primary melanocytes from five human donors

Project description:Capture-HiC was conducted to map chromatin interactions at all melanoma GWAS identified risk-associated regions across five individual primary human melanocyte cultures. Capture-HiC baits were designed by Arima Genomics (San Diego, CA, 2x tiling, least stringent masking, XTHSBoosting) to obtain an Agilent Sure Select library (Santa Clara, CA) targeting all restriction fragments (recognition sequences: ^GATC, ^GANTC) covering entire regions of association for the 68 independent genome-wide significant signals. Fifteen Capture-HiC libraries were generated from five human primary melanocyte cultures (C56, C140, C205, C24, and C27), with three technical replicates for each culture, except C56 third technical replicate, where the same library was also sequenced in a different batch labeled as rep4. The barcoded Capture-HiC libraries were pooled and sequenced using an Illumina Novaseq. This included one run on an SP flow cell and a second run on an S1 flow cell, resulting in approximately 5.7 billion paired-end reads with a read length of 150 bp. This sequencing yielded a median coverage of about 350 million read pairs per technical replicate and approximately 1.1 billion read pairs per culture.

Project description:Biological relevance: This study aims to evaluate how G9a inhibition via BIX01294 affects the chromatin landscape in the context of ARID1A deficiency. We investigated whether the loss of the SWI/SNF subunit ARID1A alters the cellular response to G9a pharmacological targeting in ovarian cancer. Experimental workflow: Human ovarian cancer cell line TOV112D was transduced with shRNA against ARID1A or a non-targeting control. These cells were subsequently treated with the G9a inhibitor BIX01294 or DMSO. Chromatin accessibility was profiled using ATAC-seq to compare the epigenetic changes across these conditions.

ATAC-seq of mouse individual epithelial somites through development

Project description:Somites are transient embryonic structures consisting of hundreds of cells that bud off from the anterior tip of the presomitic mesoderm (PSM) on each side of the neural tube. They give rise to the vertebrae and associated skeletal muscles, nerves, and blood vessels. To characterise the transcriptional changes that orchestrate mouse somitogenesis, we have generated coupled RNA-seq and ATAC-seq profiles of individual somites, across embryonic development. We collected the three most posterior pairs of somites, which correspond to those most recently segmented, from embryos containing 8, 18, 21, 25, 27 and 35 pairs of somites. The three somites are labelled I, II and III from the most posterior to the most anterior. From each pair, one somite was used for RNA-seq and the other one for ATAC-seq.

Project description:We over-expressed an epigenetic regulator in a glioblastoma (GBM) primary culture from an adult patient. These GBM cells have cancer stem cell phenotypes, as they have self-renewal properties and tumor initiation potential when transplanted in immunocompromised mice. ATAC-seq was performed on cells over-expressing the epigenetic regulator and control cells expressing EGFP. ATAC-Seq on glioblastoma cells that over-express EGFP or an epigenetic regulator.
