Coverage-Immuno

ABSTRACT: COVERAGE-Immuno is a project that aims to perform in-depth, repeated evaluation of immunological markers and RNA data in COVID-19 patients who are being treated at home, to learn more about the disease. The project is embedded in an existing randomised clinical trial, called COVERAGE, that is evaluating several experimental treatments for patients at home. COVERAGE Immuno will use a technological tool that makes it possible to study a wide range of biological pathways with simple blood sampling. Coupled with innovative data science approaches, the project will be able to identify the most relevant biomarkers associated with the progression of the disease and the response to treatment at the early stage of the COVID-19 disease.

Project description:RNAseq was carried out to identify the transcriptomic changes that occur in healthy adult volunteers given either placebo or metformin from 3-days before to 3-days after live-attenuated YF-17D vaccination. Whole blood was collected at baseline (before placebo/metformin therapy), before YF-17D vaccination, Day 1, Day 3, Day 7 and Day 10 post YF-17D vaccination for RNAseq.

Global lysine acetylome analysis of Picea asperata somatic 1 embryos during partial desiccation

Project description:By the combination of affinity enrichment and high-resolution LC-MS/MS analysis, large-scale lysine acetylome analysis was performed in picea asperata. Altogether, 1,360 lysine acetylation sites in 717 protein groups were identified. Intensive bioinformatic analysis was then carried out to annotate those lysine acetylated targets, including protein annotation, functional classification, functional enrichment, etc.

Single cell RNA-seq of hemagglutinin specific B cells after influenza virus infection: VDJ data

Project description:Understanding dynamics of antigen specific B cell responses and link between BCR and B cell differentiation is crucial for our ability to direct immune responses and to generate memory and plasma cells responses to protective targets. Here we have infected mice with IAV-PR8 and sacrificed them at different days after infection (7-14-28). 2 naive mice were used as controls (spleen and lungs). From individual spleen, lungs and mediastinal lymph nodes we have sorted Hemagglutinin (HA)-specific IgD- B cells and single cell sequenced RNA and BCR. We identify several known and novel B cell subpopulations forming after infection and find organ-specific difference that persist over the course of the response. We found important transcriptional differences between memory cells in lungs and immune organs and describe organ-restricted clonal expansion. Strikingly, by combining BCR mutational analysis, monoclonal antibody expression and affinity measurements we found no differences between germinal center (GC)-derived memory and plasma cells, at odds with an affinity-based selection model. These finding provide the most comprehensive picture to date of organ specific antiviral B cell responses, differentiation, clonal-proliferation and dynamics.

Transcriptomic analysis of immune response in healthy controls and COVID-19 cases using the NanoString Human Immunology Panel

Project description:Daily transcriptomic profiling was conducted on whole blood collected from COVID-19 cases. Whole blood was collected in Tempus Blood RNA tubes, and RNA was extracted from whole blood using the Tempus Spin RNA Isolation Kit. Healthy controls consisted of participants of a measles, mumps and rubella re-vaccination study. Pre-vaccination whole blood was collected and processed and analyzed as above.

High-resolution chromosomal maps of Xist RNA reveal a two-step spreading mechanism during X-inactivation

Project description:The Xist long noncoding RNA (lncRNA) is essential for X-chromosome inactivation (XCI), the process by which mammals compensate for unequal numbers of sex chromosomes. During XCI, Xist coats the future inactive X (Xi) and recruits Polycomb Repressive Complex 2 (PRC2) to the X-inactivation center (Xic). Currently unclear is how Xist spreads silencing on a 150 Mb scale. Here we generate high-resolution maps of Xist binding across a developmental time course using CHART-seq. In female cells undergoing XCI de novo, Xist follows a two-step mechanism in which it initially targets gene-rich islands before spreading to intervening gene-poor domains. Xist is depleted from genes that escape XCI but frequently concentrates near escapee boundaries. Xist binding was linearly proportional to PRC2 density and H3 lysine 27 trimethylation (H3K27me3), suggesting co-migration of Xist and PRC2. Interestingly, when the Xi is acutely stripped of Xist in post-XCI cells, Xist recovers quickly within both gene-rich and -poor domains on a time scale of hours instead of days, suggesting a previously primed Xi chromatin state. We conclude that Xist spreading takes on distinct stage-specific forms: During initial establishment, Xist follows a two-step mechanism, but during maintenance, Xist spreads rapidly to both gene-rich and -poor regions. Capture hybridization analysis of RNA targets (CHART) and input samples of (differentiating) mouse embryonic stem (ES) cells and immortalized mouse embryonic fibroblasts (MEF) using paired-end 75 nt reads on Illumina HiSeq2500, with 2 replicates per sample (# of samples). RNA-seq of the same cell lines with 50 nt reads on Illumina HiSeq2000, with 2 replicates per sample (2 samples, 4 datasets total). CHIP-seq: Data from GSE36905 was aligned and processed as CHART-seq samples. Resulting coverage tracks (EZH2/K27me3) are linked directly to GSE48649 (bedGraphs linked below).

Project description:Identification of target genes of the POU-transcription factor Oct-6 in macrophages after poly(I:C) treatment WT and Oct-6-/- fetal-liver macrophages were treated with poly(I:C) for 8 hours or were left untreated (3 independent expreiments = biological replicates). 200 genes differentially regulated in the absence of Oct-6 could be identified.

Autoantigen microarrays of NZM2328 lupus mice treated with induced CD4+ regulatory T cells or natural CD4+ regulatory T cells

Project description:Foxp3+ regulatory T cells (Treg), playing a crucial role in the maintenance of immune tolerance and prevention of autoimmune diseases, consist of thymus-derived naturally-occurring CD4+Foxp3+ Treg cells (nTreg) and another CD4+Foxp3+ Treg cells that can be induced ex vivo with TGF-Î² (iTreg). Although both Treg subsets share similar phenotypes and functional characteristics, they also have potential biologic differences on their biology. However, the role of iTreg in regulating B cells of lupus disease mice remains unclear so far. The lupus-prone New Zealand Mixed 2328 (NZM2328) mouse, a recombinant inbred strain that originated from the crosses among New Zealand Black and New Zealand White mice and their progenies also develops Lupus Glomerulonephritis. NZM2328 mice develop autoantibodies and glomerulonephritis with female predominance similarly to humans with systemic lupus erythematosus. The lupus disease onset is usually around 3-4 months age. In our experiments, iTreg induced from NZM2328 lupus-prone mice (10-12 weeks old) and nTreg sorted from the thymus of 10-12 weeks old NZM2328 lupus-prone mice were adoptively transferred into old NZM2328 mice (>4 months age) with established lupus for 32 days. Totally, there were three groups including NZM2328 mice as model (receive PBS), NZM2328 mice received iTreg, and NZM2328 received nTreg. The serum IgG and IgM autoantibody were detected by autoantibodies microarrays (UTSW Medical Center Autoantigen Array) at days 0, 14, 32 after cell transfer. Our results demonstrated that adoptive transfer of iTreg had a superior effect than nTreg subset on suppressing lupus B cell responses in vivo.
