Project description:This study investigates how the echinocandin antifungal drug caspofungin (CAS) modulates early immune responses during Candida albicans bloodstream infection. Echinocandin-susceptible (ECHS/FKSwt) and echinocandin-resistant (ECHR/FKSmut) C. albicans candidemia strains were used to determine whether CAS-induced host transcriptional changes depend on fungal susceptibility. Because immune modulation by CAS appears highly context dependent, we used an ex vivo human whole-blood system to capture physiologically relevant immune-pathogen interactions. Fresh human whole blood from healthy donors was infected ex vivo with either an echinocandin-susceptible (ECHS/FKSwt) or echinocandin-resistant (ECHR/FKSmut) C. albicans isolate. Samples were treated with CAS or left untreated as controls. After a defined incubation period, leukocyte RNA was isolated. Human mRNA sequencing was performed by Novogene (Novogene GmbH, Munich). RNA quality was assessed prior to library preparation, and globin mRNA was removed using GlobinClear. Sequencing was performed on an Illumina platform using 150 bp paired-end reads. Raw sequencing data underwent standard quality control, including removal of adapter sequences and low-quality reads. Clean reads were aligned to the human reference genome, and gene expression was quantified. Differential expression analyses were performed to identify host transcriptional responses to CAS during infections with susceptible versus resistant C. albicans strains.

Project description:Aspergillus fumigatus is an opportunistic fungal pathogen of the respiratory system that may cause invasive infection or an allergic response. Monocytoid dendritic cells (moDCs) are a known recruited cell population during fungal colonization and are believed to be a critical player in balancing innate versus adaptive immune responses. We conducted an RNA-Seq time course analysis of moDCs challenged against A. fumigatus, to gain an appreciation of gene expression changes. We concurrently utilized Nlrx1 deficient moDCs as we have recently shown the importance of Nlrx1 during invasive pulmonary aspergillosis and shown the absence of Nlrx1 results in a robust shift towards a detrimental Th2 response. Our findings suggest a decision tree by moDCs in response to A. fumigatus viable conidia that is absent in Nlrx1-/- moDCs.

Project description:Test the efficacy of IKE (imidazole ketone) and 10A3 (5-Ethyl-3-(4-methoxybenzyl)-1,3,5-thiadiazinane-2-thione) on KPC tumors from C57B6 mice. Tumors generated by subcutaneous injection of KPC cells were allowed to reach a size of 80-100 mm3. Mice were randomly assigned to four groups and administered 10A3 (20 mg/kg, intraperitoneal, on days 4, 6, 8, 10, 12, 14, and 16) either alone or in combination with IKE (40 mg/kg, intraperitoneal, on days 4, 8, 12, and 16).

Project description:Temporal lobe epilepsy (TLE) is the most common subtype of epilepsy in adults and is characterized by neuronal loss, gliosis, and sprouting mossy fibers in the hippocampus. But the mechanism underlying neuronal loss has not been fully elucidated. A new programmed cell death, cuproptosis, has recently been discovered; however, its role in TLE is not clear. To investigate the the features of 12 cuproptosis-related genes in TLEs and controls，six epileptic focus specimens were obtained from the hippocampus of patients diagnosed with intractable TLE according to the International League Against Epilepsy (ILAE) diagnostic criteria (Blümcke et al., 2013). Because the hippocampal specimens from age matched controls were sparse, we only collected two control hippocampi from autopsied individuals without a known history of neurologic or psychiatric disease, ensuring a 3:1 disease-to control match.

Project description:In a whole-transcriptome study, cellular responses of DCs confronted with the fungi A. fumigatus, C. albicans or the bacterial cell wall component LPS were investigated. Therefore DCs of four independent donors were harvested after 6 and 12 hours co-culture with A. fumigatus, C. albicans and LPS and analyzed with Affymetrix whole genome expression arrays. In general, transcriptomic analysis revealed a clustering of the A. fumigatus and C. albicans stimulated DCs. However, LPS and fungi-dependent gene expression showed more common similarities compared to the untreated control. Stimulation with LPS induced a differential regulation of 2793 and 2863 genes after 6 /12h, while confrontation with A. fumigatus and C. albicans resulted in 743/1076 and 1729/974 differentially regulated genes, respectively. Kruppel-like factor 4 (KLF4) was identified as the only transcription factor that was down-regulated in DCs by both fungi but induced by stimulation with LPS. Human DCs were generated from 4 independent, healthy blood donors. moDCs were either left untreated or co-cultivated with Aspergillus fumigatus 46645 germ tubes or Candida albicans SC5314 (MOI1) and or LPS (1µg/ml) for 6h.

Project description:To examine the role of platelets in mouse monocyte function, we administered anti-GPIba antibody to deplete platelets or IgG as a control to 48 mice. After 12 hours, mice were either exposed to LPS or PBS (as a sham control) for 3 hours. Peripheral blood mononuclear cells (PBMCs) were collected, and monocytes were sorted into QIAzol lysis buffer. The experimental setup included 4 conditions, with each condition repeated 3 times. In each experiment, the blood from 4 mice was pooled to generate biological replicates of 12 mice, distributed into 4 groups: Sham mice (IgG) treated with PBS (n = 3) Sham mice (IgG) treated with LPS (n = 3) Platelet-depleted mice (anti-GPIba) treated with PBS (n = 3) Platelet-depleted mice (anti-GPIba) treated with LPS (n = 3) After these treatments, mouse Ly6G− IA/IE− CD45+ CD11b+ CD115+ monocytes were FACS-sorted directly into Quiazol for RNA extraction. The lysed samples were sent to GENEWIZ for RNA isolation and bulk RNA-seq analysis. RNA extraction and library preparation were conducted according to the GENEWIZ (Azenta Life Sciences) pipeline. Ultra-low input RNA-Seq was performed on Illumina HiSeq PE 2x150 bp with approximately 350M reads. Subsequently, reads were mapped to the Mus musculus GRCm38 reference genome (ENSEMBL) using the STAR aligner v.2.5.2b, and unique gene hit counts were generated with featureCounts from the Subread package v.1.5.2. Standard analysis was performed by GENEWIZ, including differential gene expression analysis using DESeq2. p-values and log2 fold changes were calculated using the Wald test, with genes meeting criteria of adjusted p-value < 0.05 and absolute fold change > 2 considered significantly differentially expressed genes (DEGs). Gene ontology (GO) analysis of significant DEGs was conducted by GENEWIZ (Azenta Life Sciences) using the Fisher exact test.\\" *Our goal is to assess the alternations on transcription levels (mRNA-Seq) between the different groups. Twelve samples contain 500 - 10000 mouse monocytes that were directly sorted into 1 ml QIAzol. **Experimental setting: samples were generated from three independent experiments (biological replicates N1, N2 and N3), each on a different day. Project description:Colon cancer patient-derived xenograft (PDX) models were processed to single cells and sorted by FACS (BD FACS Aria II) for ALDH activity (Aldefluor assay) and DAPI. ALDH Negative and ALDH Positive cells from each PDX model were collected and lysed in RLT buffer and processed for RNA using the RNeasy Mini Plus RNA extraction kit (Qiagen). Samples were processed using Illumina’s TrueSeq RNA protocol and sequenced on an Illumina HiSeq 2500 machine as 2x125nt paired-end reads. Reads were mapped to the human reference genome (assembly hg19) using the STAR aligner (version 2.4.2a). Total read counts per gene were computed using the program “featureCounts” (version 1.4.6-p2) in the “subread” package, with the gene annotation taken from Gencode (version 19).

Project description:Human cytomegalovirus (HCMV) is a widespread virus and can establish life-long latent infection in large populations. In order to establish persistent and latent infection in healthy individuals, HCMV encodes a large array of proteins that can modulate different components and pathways of host cells. It has been reported that pUL138 encoded by UL133-UL138 polycistronic locus promotes a latent infection in primary CD34+ HPCs infected in vitro. In this study, a recombinant HCMV, namely HanUL138del, was constructed by deleting the UL138 locus of Han, a clinic HCMV strain. Then a comparative quantitative proteomic analysis of Han and HanUL138del infected MRC5 cells was performed, aiming to study the effect of pUL138 on host cell in the context of HCMV infection. Our result indicated that at the early phase of HCMV infection, innate immune response was differentially activated, while at late phase of HCMV infection, multiple host proteins were differentially expressed, between Han or HanUL138del infected cells.

Project description:Fibrotic changes in the myocardium and cardiac arrhythmias represent fatal complications in rheumatic disease systemic sclerosis (SSc), however the underlying mechanisms remain elusive. Fos-related antigen-2 (Fosl-2) has been implicated in development of organ fibrosis. Mice overexpressing Fosl-2 (Fosl-2tg) showed interstitial cardiac fibrosis, disorganized connexin43/40 in intercalated discs and deregulated expression of genes controlling conduction system. Fosl-2tg mice developed higher heart rate (HR), prolonged QT intervals, arrhythmias with prevalence of premature ventricular contractions, ventricular tachycardias, II-degree atrio-ventricular blocks and reduced HR variability. Following stimulation with isoproterenol Fosl-2tg mice showed impaired HR response. To assess the role of inflammation in cardiac fibrosis we used Rag2-/-Fosl-2tg mice lacking T/B cells. These mice showed no myocardial fibrosis and ECG abnormalities. Transcriptomics analysis of cardiac Rag-2-/-Fosl-2wt/Rag2-/-Fosl-2tg/Fosl-2tg fibroblasts revealed that systemic inflammation triggered fibrotic and arrhythmogenic alterations while Fosl-2-overexpression mediated profibrotic signature. In human cardiac fibroblasts FOSL-2-overexpression enhanced myofibroblast signature under proinflammatory or profibrotic stimuli. These results demonstrate that under immunofibrotic conditions activator protein 1 transcription factor component Fosl-2 exaggerates myocardial fibrosis, arrhythmias and aberrant response to stress.
