Single cell sequencing data of developing human intestine tissue and human and chimpanzee intestine organoids

ABSTRACT: To study the species difference in developing intestine between human and chimpanzees, we performed scMultiome profiling on developing human intestine tissues and matched intestinal epithelial only organoids (also known as enteroids), and performed scRNA-seq and scATAC-seq measurements on human and chimpanzee pluripotent stem cell derived intestinal multilineage organoids. We have in vitro organoids and organoids that are further transplanted into mice for further maturation. We also performed scSTARR-seq based on developing human enteroids to quantify the enhancer activity of selected regulatory regions at different epithelial cell types or with different genetic variants.

Fate and State Transitions during Human Blood Vessel Organoid Development: Time Course

Project description:Human blood vessel organoids (hBVOs) derived from human pluripotent stem cells have emerged as a novel system to understand human vascular development, model disorders, and develop regenerative therapies. However, it was unclear which molecular states constitute hBVOs and how cells differentiate and self-organize within hBVOs in vitro and after transplantation. Here we reconstruct hBVO development over a time course using single-cell transcriptomics. Data includes day 3, 4, 5, 6, 7, 14 and 21 of hBVO differentiation, as well as 2 months post-transplantation of 14-day hBVOs into immunocompromised mice. We observe progenitor states that bifurcate into endothelial and mural fates, and find that hBVOs do not acquire definitive arterio-venous endothelial identities in vitro. Chromatin accessibility profiling at days 3, 4 and 7 identifies gene regulatory network (GRN) features associated with endothelial and mural fate decisions. Transcriptome-coupled lineage recording reveals multipotent progenitor states within BVOs. These data provide the first comprehensive cell state atlas of BVO development.

Posterior brain organoids multi-omics atlas

Project description:Here, we generated multiome (coupled scRNA-seq and scATAC-seq) data over a time course of mid- and hindbrain organoid development to map cell composition and explore the regulatory mechanisms underlying cell type maturation. The dataset incorporates 5 time points from day 7 to day 120 from 3 human induced pluripotent stem cell (iPSC) lines using 2 previously established protocols. The protocols differentially generate ventral and dorsal cell types, and together cover regions such as floor-plate, dorsal and ventral midbrain, cerebellum, and additional parts of hindbrain. Comparing the data to a reference atlas of the developing human brain and to an integrated neural organoid cell atlas, we find that the gene regulatory architecture in organoid cells is predictive of primary counterparts and also that multiple regions are under-represented in existing organoid models.

Single-cell RNA sequencing and single-cell CRISPR screens of interacting natural killer and blood cancer cells

Project description:To profile the cell states of interacting natural killer (NK) cells and blood cancer cells, we cultured 26 different cell lines representing diverse hematologic neoplasms either alone or with NK cells derived from three healthy human donors. After 24 h co-culture, we labeled the cells from each monoculture or co-culture condition with oligonucleotide-conjugated antibodies against ubiquitously expressed surface proteins (with different oligonucleotide for each mono- or co-culture), enabling multiplexing in the scRNA-seq using the cell hashing method. We additionally performed pooled CRISPR screens with a single-cell transcriptome readout using the CROP-seq platform in blood cancer cells cultured either alone or in the presence of NK cells to study the effects of perturbing genes that influenced sensitivity to NK cell killing in genome-scale CRISPR screens.

Epithelial maturation of human intestinal organoids from pluripotency entirely in vitro

Project description:In vitro human pluripotent stem cell derived intestinal organoids (HIOs) are immature and lack for diverse differentiated secretory cell types. We would like to test the hypothesis whether addition of a mesenchyme secreting ligand which is depleted in canonical organoid culture media could increase the maturity and secretory cell type diversity in HIOs in vitro. To do this, we adapted the directed differentiation protocol of HIOs by growing HIOs in media with EGF, NOGGIN, R-spondin-1 (ENR) for 30 days, isolated epithelial cells with dispase, recovered them with adult intestinal enteroid media with Wnt-3A (WENR). Then we introduced the mesenchyme secreting ligand NRG1 to the established enteroid culture (WENR+NRG1) and compared them to the enteroids grown in control condition (WENR).

Project description:This single cell RNA-seq experiment was performed to quantify DLL3 expression in circulating tumor cells in small cell lung cancer patients to predict response to tarlatamab treatment. CTCs enriched from the blood of three SCLC patients prior or post tarlatamab treatment using the CTC-iChip followed by magnetic depletion of RBCs were processed with the 10x Genomics Chromium platform (Chromium GEM-X Single Cell 3' Kit v4) and sequenced on a NextSeq 2000 system. A high-resolution single-cell multiomic atlas of the human fetal lung - scRNA / GEX / VDJ

Project description:We obtained human embryonic and fetal lungs from 5-22 pcw for scRNAseq and scATACseq analysis. To focus on epithelial differentiation and region specialization, we deeply sampled 15, 18, 20 and 22 pcw lungs and separated proximal and distal regions while leaving lungs at 5, 6, 9 and 11 pcw intact. These cell samples (except for one at 6pcw) were split and processed for both scRNAseq and scATACseq.

single cell RNA-seq of tumor tissues from 10 small cell lung cancer patients with or without treatment

Project description:This single cell RNA-seq experiment was performed to quantify DLL3 expression in tumor cells in small cell lung cancer patients.Tumors were rapidly dissociated after the surgical procedure using the Miltenyi Biotec Human Tumor Dissociation kit (cat# 130-095-929). Libraries were constructed using the VDJ NextGEM v1.1 10x Genomics Chromium kit according to the manufacturer's instructions. Samples were sequenced on a NextSeq 550 sequencer (Illumina).
